Just wanna give an update of how I'll be running with the Plasmids, tonics, vigors, and gears from this story.
To start, injecting a plasmid and tonic to digesting down a vigor is a permanent discretion to take. Not only does it meddle with your genome and DNA, it's now something part of one's body forever to live with.
But Leroy, what about gene-banks? They can take out plasmids and tonics on the go.
That's just for balancing from the video game. Even if with technologies from Rapture are advanced, plucking the plasmids out of someone's DNA that already imbedded itself as part of one means a guaranteed a trip to the morgue. Nobody can't live without parts of their DNA, even just a gram, vanishing out of their body.
So, all sales are final. No refunds, no returns! -In the words of a vending machine's clown mascot.

Also, all the plasmids, tonics, vigor, and gears are given a bit of a facelift.
"Wrench lurker tonic" is now renamed to "Elusive lurker tonic" Meaning, any silent weapons are now affected by the tonic, not just the wrench.
Just like how "telekinesis" doesn't just pull in objects close to its wielder and hurl at people, it can also be used to slowly hover someone or object at a farther distance with walking or throwing it. Just like how regular depiction of telekinesis is and not from how the video-game shows the ability for gameplay.
Plus, some powers are supposed to be for commercial use in everyday life.
To something like that.

Update: Turns out the dialogue for the little sisters on chapter 2 has issues since it was the last-minute thing I added, funnily enough. Jaune waking up in the clinic was originally the first scene before the Rapture part was added half way.
Jaune would have originally woken up at the "Theater Fleet Hall", where a tinge similar scene he encounters lamb toying with a familiar deranged artist who is encased in an ice shard by who the family believed was once frozen by their "messiah" many years back. Then everything would play the same as Chapter 2 and ended with him having to hit the hay and then dream time.
Lol might release the original trashed draft I made for this crossover after the one-shot idea. The original draft where it has an entirely different premise and first and foremost, Jaune, being completely unrecognizable to his canon counterpart from Vol 1-3 that I didn't like and made me toss it in the bin.

Chapter 3 - Shocked from a discovery
"I have to say, Mister Arc. These results are astounding. No aura previously in history has ever demonstrated your sudden restoration, even coming as close as what I've come to witness!." Yeah, doc. Real mysterious.
"If you could allow me, I can run some test on your-"
"Listen… ma'am? As much as you're excited about all aura and whatnot, real good for you, but I hate to be the bearer of bad news for you to decline and- "
"Wait, please, mister Arc. Take some consideration about what this could mean- "
"I'll make sure to send you a message on scroll later about my inclination of declining, If you want, I could send a letter with my signature instead? Sure. Good bye."
The blond knight finally had enough as he step outside. Hands of his came and slammed the door behind shut after finally having enough of the badgering request from the nurse. He was surprised to even give her a minute to say to hear her out. Said she wanted to run a test on his aura.
Unfortunately for her, he had to turn down after his experiences with experimentations were limited in his dreams about sea-slugs inside little girls, and it's as bad as he saw it, silent-children, and larynx removal. Gives him a bad impression of being tested for his aura and no sense could come to change it anytime soon.
So that particular trauma is still burning fresh on his head; granted, even if it's just a dream, however still felt too vivid for him to just ignore so easily.
Now he got other problems to add on his plate, one pertaining to how he just went from an injured patient barely walking out of a bloody crash and on the verge of dying one second to someone who has been health-conscious since they can walk on their two legs with a sip of water.
Great, things are somewhat lightening up at least. Back on his two feet.
Then it just so turns out water helps him back to even more than just full capacity.
Now on the bad things, water has an effect on him. How did that even happen? However, even how hard Jaune scrounges around within his memory about any affinity with water was drawn blanks. Nada, nothing.
Maybe these were the things that aura does. People don't think about it too much as long as it works.
But in the end, given no matter how many, how many conclusions he can jump at to answer the case with the water, a yielding shrug raised his shoulder as Jaune considered he might as well go along with things.
Hey, as long as it helped him in the end, he won't complain.
But gives out a contemplative sigh is all could the knight do right now; dressed in his usual attire, now walking down a hallway filled with other students. Mostly meandering about with their own businesses as Jaune passed on free of any interruption, not paying him any attention like he wasn't there at all.
Good, he doesn't want to deal with anyone right now. Not when everything makes little sense, why are things the way they are with himself right now. No need to get worked up and cause a scene.
Though, the eyes that are directed at him didn't escape his notice, but since it didn't pose any provocation directed at him, so he just ignores it entirely.
Turning to the corner to a more empty hall coming near to his team's dorm to get test some theories about that whole incident, but just by the luck of the youngest brother had reminded him that he was Jaune Arc.
Another reminder of being him, bad luck is his on-and-off friend by that point.
"Guh!" A last grunt from his frustration escape his mouth as something almost engulfed Jaune's entire vision with the color of black and white growing until his training took over unconsciously raised his hand in an feign knowledge to attempt to catch whatever it is hurling at him.
Everything sounded quiet, the previous chatter behind him all died down; Like not a word was uttered nor reached his ear.
Ever suddenly, a large gust of wind heard for Jaune to not ignore, and saw something remarkable before his very eyes. Almost downright freezing his entire body at the sight.
Happily panting along with a wide smile on his snout was none other than team RWBY's pet mascot, a corgi he remembered Ruby called Zwei.
Now, that wasn't the remarkable part, corgis are cute and all, but that was beside the point, he was witnessing clear as day fact that the dog was now hovering in the air near his hand, playfully wagging his tail as he slowly spun around with his tongue out.
Holy! Snapping out of a daze of confusion made Jaune quickly retract his hands away, and then consequently forcing the canine return with properly following the laws of gravity as it lands on its feet back on the ground. What the hell was just that?
Utterly confused at the display before him, Jaune wide stare had given sight to Zwei showing him puppy eyes like he wants another ride of disobeying the person who discovered the concept of gravity and play around in the air like a fish swimming around the sea once more.
All though, no response from the quiet blond, he was more busy inspecting at his otherwise normal looking hand with eyes wide, something akin to the expression of witnessing a new species of grimm.
His hand, he had certainly just done telekinesis. No doubt or denial in his head to screw him, some logic could ever deny or rationalize seeing Zwei spun around the air, catching its tail like as usual.
While back with Zwei, who was basically trying his best to catch the blond's attention as it even came up to his legs to scratch the blond's jeans in a beg for another ride on the air, but sadly, those attempts of the poor canine went ignored.
As what took Jaune's attention more was the fact he had just made a dog, a living canine, hover in the air with his brain and through his fingertips with ease.
Oh brothers…
Once everything had set in inside his head, making dogs float with his hand, he pushed his legs to kick dust behind and bolted himself out of there as he ran down the halls towards his dorm room, had his scroll unlock the door, and slipped in.
An unmistakable panic was coursing through his head, hoping to some divine being known for mercy just let him off with nobody seeing a student just outright did a Goodwitch's semblance towards a dog.
No way!
Even if he's offered much lien to topple the peak of the highest mountain in Mantle, he's still going to shove those away, and not explaining anything; cause he has no clue what to even say? What?
Tell them the most outlandish story of his powers came from his the dreams inside his head that made him no other choice than commit to take gallons of eerily glowing substances with origins of which are questionable at best and at worse to not be known at all to have handed him with varying types of powers, all willy-nilly mind you!
Just a single drop, all the power one could use.
He would've hated himself more if so much attention could lead him to have a target on his head. Oh yeah, he's a goofball. But he wasn't suicidal to let everyone know about his dreams. He always read on pirated CCT about Argus basket weaving forum boards discussing conspiracies of how Atlas likes to take people away because of their one-of-a semblance to replicate them for mass use.
Now that was the stuff of real nightmares makes people awake at night when the grimms are away.
Maybe he was getting carried away. He means, if Goodwitch can do it, then he wasn't special after all. Yeah, that could possibly happen.
Telekinesis… He just thought of wanting to catch the hurling Zwei. Thought… He thought.
Just like my dreams… He remembers, thinking of the plasmids he nicked himself with needles or drank, and just like that. The wonders of his dreams. Commercialized powers, If only it was that easy…
The small voice being snuffed inside his head wanted to believe they made him drink some newly developed medicine and that would be just that; a successful experiment.
But no, he was many times faced with the fact handed by his team and the nurse herself that what he had just consumed was in fact just a cup of lukewarm room-temperature water. Nothing more, nothing less.
That and the nurse taking a genuine interest in his sudden abilities after his team ran off, leaving him to call her up to witness the apparent results of his recovery, made herself put up to task to plead with Jaune for tests and experiments.
Real freaky stuff.
But right now, he just wants to be left alone. By alone, he means really alone; and there isn't any domain more in mind with one's personal privacy than in the comfort of his team's dorm bathroom. The only place where he truly felt any semblance left of his dear privacy, and any eyes away from his personal affair.
He needed to calm himself down, splash of cold water to bring himself to reality.
But with Ruby's dog; What he did to it changes everything. So many implications of what, who, where, when. Will, should, could, would.
"So what do you think, Jaune?"
The reflection just mirrored his expression, giving an unsure frown while staring back. He had all but a clue what was going on with his aura. If it was his aura even, then that was a truly significant display of his progress. The idea had some merit behind it as he recalled Pyrrha told him he, or his soul to be exact, stored an almost limitless pool of aura waiting to be spent, something he came to be proud of.
"I don't think so, pal. No aura could just do that type of thing. Tonics, meanwhile..." Oh, the implications…
Came; being the right word, as after he realized he couldn't control jack from his aura. He had a small idea how to spend some to shield himself, but not on the scale of outright healing his grave wounds after a fall from grave heights.
"Yeah, me neither. It couldn't be my aura either way." Like he can even unlock his semblance and have the exact same as Goodwitch.
Now that would be the biggest coincidence to have if it were ever the case.
Just then, an idea began its surface in his brain that was so ludicrous to him to quickly take notice. It was stupid. He shook his head at just the mere notion of it being considered by his conscience to try. "Just this once, Jaune." argued back to his reflection, showing an unsure stare with a brow cocked high, skeptical of this.
I must be really losing it. He relented, shook his head as hard as to bother trying this out. Digging deep inside his mind, he finally focuses on… Thunder, electricity, bolt.
Suddenly, after thinking all of those very words, a large zapping noise fills the small bathroom to an electrifying effect spread around the tub as bolts of electric meander around the water. Like someone dropped a plugged toaster to electrocute the water.
Oh my Gods, it was actually that easy!
Well, he was proven wrong, now the verdict is out of thats a good or bad thing. Not only did he cause the water to be now shocked with electricity, Jaune did as well, with his expression left shocked by the jolting discovery. He even fails notice to realize his hand was now instinctively aiming at the same tub he just shoot out bolts of electricity that couldn't believe it.
He has plasmids! Could the water he drank also be the effects of a tonic he nicked from Rapture?! Vigors…
It was just….
It wasn't just a dream, wasn't it? Could it?
Speaking of, if plasmid and Vigors are real; does that mean Rapture is also real!? So many possibilities of what this could mean.
Questions, questions, more questions, smaller questions born from the other questions; and no single answer for Jaune to make up carefully rationalize things as he stood idly staring at the tub filled with electrified water like a night show. Though one thing stood above his head amongst the rocky sea of panic.
He was strangely calm about all of this. Maybe part of him just found himself to not think about it a lot, maybe outright not care at all, after those vivid sleepless nights of tossing and turning on his bed. Whatever the case is ultimately, at least he wasn't heaving and losing his mental stability like a usual splicer or a junkie and also aside from his appearance too.
He then tries another one. Back in the deep trenches that are the wrinkles of his brain, he calls out… a crow.
The view of his hand, now hideously malformed sight of a mess of feathery monstrosity with his fingertips dark-black with long crooked nails that resembled a talon belonging to an avian.
"Well, I'll be…" Muttering to himself in a hushed tone as he… waited.
Just in time, a crow came that made him watch a lone bird perch itself on his forearm from out of nowhere, he even noted with how the windows closed should stop any birds to come on in, Jaune winces a bit as he feels the bird's harp talons digging deep under his skin.
It bird was unlike any crows belonged here in remnant, it wasn't dusty for one as it boast a void-black sleek feathers, yet its whole appearance wasn't that of a raven by all means, and It's eyes had these scarlet-red like blood was seeping from its sockets as while Jaune watch as the bird peering back at him with a tilt of its head innocently to the side as if it's curious. No fear like any other avian of its family of bottom feeders.
It would have been all cut-and-dry as all crows were if its beaks weren't completely dripping red with what he can already tell was blood from someone and as to further add its more gruesome appearance towards its human master.
It was too obvious for Jaune to not forget to take notice of the strings of tendon when it is casually hanging from the avian's blood-stained beak like it just came from a feast from a dying animal as it goes with this bottom feeder bird usually.
A crow. Came flying out straight from a bottle of Columbia's vigor.
He had just manipulated gravity effortlessly and shoot out bolts of electricity like it's second memory to him, all coming out of his fingertips from the needles of Rapture's Plasmids
The sun topping his skin, the calming smell of nature to the cold breeze of the wind wafting along his golden mop of hair.
It's heavenly; a nice change of pace when there's also not an army's worth of blowhards looking to stick his head on a pike and brag about. Now this is bliss.
Right now, Jaune was busy enjoying his stroll outside school grounds to calm himself after the thought of his team was with Goodwitch at the headmaster's tower to discuss recent events, mainly as Ren put it from the message left on his scroll about the possibility of someone pushed him last night.
Unfortunately, the blond has no opinion on the foul-play angle.
For he may be poor at combat that he can flatly admit about his shortcomings, but his senses for people and things happening around are just as sharp as Pyrrha's combat expertise. Just like how he tops a team from the third-years with his own team being first-years, but on his own will always get himself wiped off the floor against Cardin.
It was just impossible for his vigilance to be dull, even after a couple of poor nights. Whatever; he's got free time to spend. Mainly think about his new, or not really developed abilities.
It was an amazing discovery until he began wondering about the circumstances beside and behind it, raises questions in his head.
Was his dreams real? But how? That doesn't answer why just now he started having the powers he gained from a few weeks ago just now?
Did he must have teleported through different dimension somehow in his sleep?
If that's the case he's going with, the only thing holding him back is what about the injuries he sustained that are gone by the time he opens his eyes. He swore a damn psychotic supercomputer took his left eye and shoved a micro-bomb just to make fun of him one time, and last he check he still has fully organic pair of eyes getting out of bed.
Perhaps his consciousness was being sent to other dimensions? Then does that mean the multiverse theory is real and there are in fact multiple worlds than theirs? Could the lighthouses he enters be-
He stopped his tracks walking on the soft grass crunching under his boots; he felt someone staring intently at his way enough for senses to kick him to turn around.
Turning his head around back does Jaune's own eyes met with a vibrant silver gaze from a person adorning a duo of color, red and black, as he already tosses his guess in with who may it belong to.
His first friend here at Beacon, Ruby. "Crater-face? Funny meeting you here, did snow ange-"
He couldn't even finish his words as the same the brunette who bear silver eyes close in; full intention in her head to push dust with her boots to lunge at his chest.
"I told you to stop calling me that!"
The sudden display of affection left Jaune dizzy for a moment while he heard Ruby's faint whining with her hands, pulling the blond in a deep embrace with the dog somehow now ended up at his face giving him a good licking-down to what Jaune think was showing his affections for him might he add.
But the sight of her dog tensed him from the earlier run-in he had with the canine.
After a good while for things to set in and having his face look like he just went through a downpour or survived a bullhead crash in the middle of the ocean had him enough of smelling like dog food and rotisserie chicken as he manages to free a hand from Ruby's iron vice-like grip and pulled the canine away. "Haha. Alright, noted. So, what's up?"
She pulled in closer to raise the adorable corgi up where Jaune instinctive push himself back a bit.
Ruby stuttered over her words as Jaune just listened, frozen from all that is happening. "I-I…" Woah, when did the air got heavy? He wasn't sure how to respond to the sudden change, instead prompted him to look down to see Ruby's face buried firmly in his chest with murmuring so much faint that he barely catches it. "I heard from Pyrrha and the others about what happened last night…" Her whimpering…
Okay, just play it off and deny it. Act cool. A stiff chuckle forced out of his lips as he ruffled the silver-eyed owner's hair.
All to attempt calming her down. She doesn't have to worry about things like this, not just yet in this profession. But she's just a trainee like him. Death is going to be a regular occurrence once they finally finish academy. Oh damn? Where did that come from? Right, his dreams.
"Ha… ha… Is that about that on the roof? Rube's calm down-"
"How can't I!" Ruby's sudden outburst just renders Jaune speechless, his casual, nonchalant facade he put up that was supposed to ease tension had immediately shattered by the cheeriest girl he met, not only that but the first one who called him her best friend.
Now he felt bad lying to her. He wanted out, his fear was coming out, out of here. Everything felt claustrophobic even being outside with the open air breeze but Ruby's arms wrapped around him begged to differ as she continued with her voice coming off hoarse, slowly on the verge of tears as he too hears depressing whines from Zwei get louder.
"I-I walk down to the same classroom every day, eat together with my friends at the same table and seeing you, the first person beside my sister to give a care about me. Easily brightening up everyone when we get in trouble with Miss Goodwitch. Now? It's gone; I can't even see that same person who was looking out for me when I was in the crater anymore." Nowadays, what she sees instead was a sad husk of a person, of what he used to be.
Is that what she thinks of me? Do the rest see the same?
Hearing everything and it hurts Jaune straight to his core.
That much? Did he really… changed?
It was getting harder not to notice, even harder to act like she didn't care; Ruby had to endure watching Jaune slowly turn from the glue that bonded both her and his team together with his caring and upbeat attitude who never fails to ease everyone with his kind words that actually bear weight to them and to watch as he slowly turn to someone who barely, if not already no longer resembles the same awkward yet endearing boy these past weeks.
The one who held out his hands to offer her to get up from her crater. Now reduced to a quiet husk that barely looks alive for most of the morning. Then it wasn't even mentioning the things he mutters during his sleep she heard from his teammates.
It was like that boy's soul she cherished soon had about died and everyone around him that he truly cared for just watched, either by choice or not know what to do.
In the end, she accepted it was rather pathetic of her. Jaune Arc is her first friend here at Beacon, then she lets the dispiriting transformation of him go far too long while she did nothing about it but watch; and somehow, she felt at fault for just being nothing more than a spectator. Now on the verge of tears as she felt that same assuring warmth she thought was lost forever finally returning once more.
A hand settled on the back of her head as Jaune just did what he felt was right as she looked up to connect with the blond's dull blue eyes.
Calming Ruby down, it was the only thing on his mind right now. It worked for his sisters, the little sisters, Columbian Yang and for Schönheit Weiss, so why not? Apart from that, he couldn't stop a sigh from escaping his mouth.
"No, Ruby. I won't."
He saw it clearly. Her silver eyes were now red. It pained him to see her impressive silver eyes now filled with tears.
She noticed tears began streaming down to her cheeks, yet paid it no mind. Her friend finally came back, and with a mirthful smile on his face; It was more important to her in the end. She doesn't care about being laughed at this point, or how childish she thinks she is acting by crying her eyes out for a boy. She just wants her friend back.
Until, finally, he came back. "You promise?"
How Gods' awful kind of person Jaune was, having him see a girl almost cry because of him. His weary smile finally mustered the strength that it returned. To answer.
"I… Yes. What, wanna wrap it up with pinkies?"
Just a simple suggestion he shoe-horned in to his usual dribble for lightening people up for the person he considered his first friend here at Beacon who didn't laugh or push him off aside, but to Ruby, it was everything, as he even open to timidly nodding her head as she uncurls her arm, releasing him from that binds him to her, as she hand held up with her pinky open.
Jaune awkwardly did as what he promised, a pinky for her and him, and together they tied it. Another promise.
Just for a moment, Jaune felt like the goofball he was on his first day at Beacon. No dreams to traumatize his mornings, a quiet night full zzzs of sleep. How stupid must it all sound in his head.
"Alright, I promise."
"You know, Rubes, after all of this… I was this close to considering you were going to tell me how much you love me, heh."
"Huh?!"
"Kidding, kidding. But really, it's real nice meeting you here, cheering me up and all that, you too Zwei. So, what's up with you two?"
"Ah, I was taking Zwei for a walk. He probably thought you were Yang being blond and all."
"Awww. Look, he's starting to like you."
"I gotta ask. I saw Zwei flying across the hall earlier. What was that about?"
…
"Come on, Zwei! Come on, boy! To the market for a new chew toy!"
"Don't you mean his scheduled vet checkup? That is in two hours."
"Silence!"
…
Ahhh… I see… What a flexible way this girl has to describe and a way to call a veterinarian without actually saying the word veterinarian.
"Hey since, you two are heading out for Vale to "buy chew toys". Think I can tag along? Not much to do right this weekends. Maybe get my mind off of things."
