Yeah, a scene like that are supposed to do Flynn's maturity. Even though he likes Isabeau he can contain himself and act in a way that's best for the party. He definitely has evolved since the beginning.

Suddenly a familiar creepy forest with a purple fog appeared around them.
"This is-", Steve was saying.
Their monsters became zombified and Colossal Fighter hunched over weakened.

I will discard Plaguespreader Zombie then special summon him using Zombie Master's effect.", the unknown intruder said though they instantly recognized his voice though they couldn't see him.

"I tune Plaguespreader Zombie with Zombie Master! From the dark depths of the grave arise, great dragon noble even in death! Your dreadful roar signals your enemies doom! Synchro summon! Level 6! Doomkaiser Dragon!", the unknown intruder said.
"It's that guy…", Nanashi said with a funny look on his face.
"It's Flynn!", Asahi cheered as the adults looked more relieved.
As if on cue Doomkaiser came into view with a bone chilling roar. On his back was Flynn, Issachar and weirdly Walter.
"I activate the effect of Doomkaiser! I can revive one zombie monster from my opponent's graveyard. How about…Goyo Emperor? Roar of the Living Dead!", Flynn said.
The Tokyo residents' sweat dropped as Doomkaiser let out another eerie roar. A zombified Goyo Emperor crawled up from the ground with glowing purple eyes over to Flynn's side.
"Now, I shall attack Colossal Fighter with Goyo Emperor!", Flynn declared.
"At least they're about to get a taste of their own medicine…", Manabu said.
Steve and Steve LP 5700 - 500 = 5200
"Then, Goyo Emperor's effect activates allowing me to to special summon Colossal Fighter.", Flynn said with a smirk.
"He's really working off that frustration…", Walter commented.
"Now, I shall attack you directly with Colossal Fighter!", Flynn declared and the massive fist of the monster sent the crown Samurai flying.

"Now, I attack you directly with Doomkaiser! Death Spectral Howling!", Flynn declared, pointing at the crown Samurai.
With the king…
The king's eye twitched and the official sweat dropped.
"It seems the crown Samurai aren't quite 8 star yet…", the official thought, not sure if it was a good idea to say that out loud.
With Flynn…
Doomkaiser breathed fire which sent the crown Samurai back.

"That Doomkaiser Dragon is so op.", Nanashi commented as the Samurai flew down.
"You're telling me! I seriously thought Doomkaiser was his signer dragon until we were told it was something else!", Walter replied.
"Signer dragon…", Nikkari said.
"After defeating the Asura Kai members we ran into a spirit sent by the king. He said my signer dragon was…inactive. Whatever that is supposed to mean.", Flynn explained as Nikkari's eyes widened.
Nikkari looked down before looking back at Flynn. He was sure of it now. He didn't know if his theory was true, but he had to be Ryou somehow. When he thought back he even had the same signer mark as Ryou. And after what he just said he had to have the same dragon. The other Tokyo residents looked over to Nikkari though Nanashi turned his attention to Flynn.
"Is something wrong, sir Nikkari?", Flynn asked.
"…does the name Ryou mean anything to you?", Nikkari asked, surprising the Samurai.
Flynn nearly stumbled back hearing the name once again.
"That means yes.", Nanashi said.
"How many people in Tokyo know that name?!", Issachar questioned.
"I…Ryou is the name of my ancestor and possibly…never mind.", Flynn replied.
"Wait your his son?!", Nikkari questioned.
"No sir, he is a long distant ancestor who lived over 1000 years ago before Mikado's founding.", Flynn replied.
The Tokyo residents looked completely confused.
"But Nikkari said Ryou died 25 years ago. Are you telling me he was over 900 years old?", Nanashi questioned.
"Maybe it's a different Ryou.", Flynn replied.
"The ceiling has only been around for 25 years though.", Nikkari replied.
"Hoy, what are you talking about?! That's impossible. There's no way Mikado has only been around for 25 years. We have grandparents born and raised there.", Walter replied.
"This is fucking weird…", Manabu commented.
"Hmm…what if we're all right?", Issachar suggested and the others looked confused.
"Huh?", Flynn questioned, turning to Issachar.
"Think about it. How did the king amass another army of crown Samurai so fast? That would be impossible on such a short notice. The ones that attacked earlier were most of them, but this new one is nearly as big.", Issachar explained.
"I don't get it.", Walter replied.
"What if time passes slower in the Unclean One's country? It's been over 1000 years for us and only 25 years for them. Nikkari is over 25 and he's clearly not over 1000 years old.", Issachar suggested.
The others looked stunned at the conclusion.
"It wouldn't be the most bizarre thing in the world.", Nikkari replied.
"…I've seen a 'photo' as Nozomi called it of Ryou and he does look so much like me it's creepy…I don't know how this is all connected. Hopefully when I acquire my signer dragon things will start to make more sense.", Flynn admitted.
Nikkari was completive, Flynn seemed to know very little about Ryou. If the time difference was true he could very well be…
"Reincarnation perhaps…humans can't just physically reform like spirits. So, maybe Ryou died and he was 'revived' through reincarnation? He didn't seem to recognize me or anything from Tokyo.", Nikkari thought.
"Your signer dragon's name is Stardust Dragon.", Nikkari revealed, shocking the Samurai.
"How would you know that, sir?", Flynn questioned.
"You said it was inactive. There's only one signer dragon currently like that. It was Ryou's dragon it became inactive after Ryou sacrificed himself to save Tokyo.", Nikkari explained.
"So, if Flynn goes to it will it become active again?", Issachar asked.
"I have no idea. Ryou saved Tokyo using Stardust Dragon's effect. Normally it would sacrifice itself to protect another card from being destroyed though Ryou sacrificed himself. However…during the end phase the sacrifice which is normally Stardust Dragon reappears.", Nikkari explained.
"How strange…but if what you're saying is true that meant Ryou came back right?", Flynn questioned.
"Yeah…I think he did. Honestly I think he's you.", Nikkari admitted as Flynn's eyes widened.
It lined up with what Angel 07 was saying.
"…Sir Nikkari, do you know where Ginza is? We should head there after dealing with the crown Samurai.", Flynn replied.
"I do. Normally it would be hard to get in but with your real solid vision you can just fly right in. I actually think you should probably go there as fast as possible. If you can get Stardust Dragon, these guys are toast.", Nikkari replied.
With Jonathan and Isabeau…
Jonathan got his new deck ready, before the two suddenly heard a rumbling. They were about to leave before they heard screaming. Jonathan rushed to the screams without thinking and Isabeau followed him. He summoned Ancient Sacred Wyvern and Isabeau summoned Chevalier De Fleur back.
They paled when they caught a glimpse of the destruction's source. They could see dark black tendrils littered with mouths and eyes. A man with a mask was held by the tendrils. He screamed in fear as the tendrils held him.
"Ancient Sacred Wyvern stop that thing! Ark of the Brave!", Jonathan ordered.
"You too, Chevalier De Fleur! A Thousand Strikes!", Isabeau ordered.
The dragon shot a beam of light and the knight thrusted her blade at the unknown being. The being growled in annoyance dropping the man. While they inflicted some pain on it didn't seem damaged. It turned its tendrils to them. Jonathan pushed Isabeau down to help her and laid down himself avoid the tendrils. They ran over to the man Jonathan grabbing him by the hand and leading him away. Isabeau looked back in horror as their monsters were viciously torn apart by the unknown being limb from limb. She hastily turned back to Jonathan with a spooked expression as they could overhear their monster's screams.
"What in God's green Earth is that?! We need to go!", Isabeau said and Jonathan hastily nodded.
They two ran for their lives with the man.
With Flynn and the others…
On the way to Ginza the prentice Samurai and Hunters dueled crown Samurai. They flew over on Doomkaiser to the part of Ginza that Nikkari guided them to. Flynn froze as the statue of a dragon came into view. Without thinking he hastily landed Doomkaiser and scrambled over to it.
"Hoy, Flynn are you alright?", Issachar questioned, seeing Flynn wasn't fully there.
It was like his mind was somewhere else. His and Walter's signer marks reacted with Flynn's being more intense. Flynn touched the stone statue of the dragon. Nanashi's eyes widened as he felt a feeling of deja vu at seeing Flynn with the petrified dragon. The statue reacted slightly to Flynn's presence; its eyes glowed a fierce crimson and a weak roar could be heard.
Flynn had this feeling he couldn't describe. It was like he found something he never knew he lost. Something very important to him even though he couldn't remember a thing about the dragon. It was like the memories wanted to be there, but they weren't. However, this feeling of longing remained.
"Scanning…", Burroughs said.
On Burroughs appeared the info on Stardust Dragon showing a picture of its card on screen though it wasn't present.

The art depicted a silver dragon with light blue armor. It had dragonic silver wings with three grey horns on the wings. It had a long silver tail with a blade-like end. Its hands and feet had light blue scales. It's claws were a metallic silver and its arms had some light muscle. In its breasts and shoulders were blue pieces of armor. Its neck was long with spikes running down it. It had small golden eyes and a long sharp snout. On the art its wings were outstretched and its arms were up challengingly. It looked like it was midair. It had a synchro ring behind it and a purple background.
"I'm not going to be like this when I meet mine right? What's up with it anyway?", Walter said, with a funny look.
"Like I said it's been like this since Ryou died. But, it's reacting to Flynn.", Nikkari said.
"Woah, so this big dragon helped save Tokyo? Thanks Mr.Dragon!", Asahi said.
"It seems like it wants to come out of whatever it's in, but it's stuck.", Nanashi said.
Elsewhere…
Many Hunters were dueling the crown Samurai. Skins jumped as the sheaved blade reacted again as if it was alive.
"It must be that Samurai who looks like Ryou. He's likely the reason Stardust Dragon has been acting up. What do you think? Should we let him have Stardust Dragon?", Fuijwara said.
Suddenly they got a message on their duel disks drawing their attention.
"Nikkari said sir Skins can free Stardust Dragon. I humbly ask you to do so. Please.", Flynn begged, on the message.
There was a longing tone in his voice he couldn't mask. He really sounded like he wanted it more than anything. It further fueled their suspicions about him.
"…we don't really know him though. Even if he looks like Ryou and we currently have a common enemy we can't fully trust him.", Skins said.
"Please, sir Skins. I assure you on my honor I would never do anything nefarious. Me and my fellows oppose the king because he's acting unjustly.", Flynn replied.
Skins furrowed his eyebrows. Stardust Dragon was a very important asset to just give away.
"You have to prove we can trust you completely first. After the king is dealt with…can you guys help us against the Asura Kai? I will be willing to trust you then.", Skins replied.
"Of course, sir Skins! Me and my fellows have already defeated a few. I defeated the Terminal Guardian and sir Daiki earlier.", Flynn replied.
The older men looked surprised hearing this.
"They were trying to sacrifice children they kidnapped to a spirit so me and my fellows stopped them. They are horrible scoundrels. I would have no issue with defeating all of them at all.", Flynn explained.
"Hmm…I will need proof.", Skins replied.
"Thank you, sir Skins. I will get you the proof you need.", Flynn replied, earnestly.
They sweat dropped when they saw the young man lightly bow on their duel disks screen. After that the call ended.
"The people on the surface are strange.", Skins said.
"It's like a whole new culture has developed there. One that completely contrasts ours.", Fuijwara replied.
With Flynn and the others…
"Could you sound more desperate?", Nanashi said as Doomkaiser huffed drawing his attention.
"Oh Doomkaiser, don't worry about that. You know we need to collect the signer dragons.", Flynn said as he rubbed the head of the hologram.
"I think he's a bit jealous of you giving another monster so much attention.", Issachar said, sweat dropping.
"W-what?! Doomkaiser is my favorite monster that will never change!", Flynn assured as he had his arms around Doomkaiser's neck holding the dragon close.
His cheek was squished against the zombie dragon's face making it a little flustered. Doomkaiser put its wings around Flynn. The Tokyo residents had stunned looks and his fellow Samurai had funny looks on their faces.
"What's with you and that thing?", Manabu questioned.
"We have a bond.", Flynn replied.
"It's a long story…", Issachar said, sweat dropping.
"You surface guys really are strange. Getting so attached to spirits and all.", Manabu commented.
"I guess you guys don't do that here?", Walter replied.
"On very rare occasions…", Nanashi replied as he imagined Odd-Eyes Dragon.
"Yeah, like Odd-Eyes. He's a really nice spirit. He doesn't attack people or eat souls. Honestly he just likes to entertain people which is nice.", Asahi said.
"He even roped in some other spirits into doing a traveling circus with him.", Nanashi added.
"That's…weird. I have never heard of a spirit doing that.", Issachar said and Flynn agreed.
"Yeah…he's a real oddball. Even other spirits think he's weird.", Manabu said.
Flynn wasn't paying full attention though as he looked around cautiously. He could see the attack was settling down again. He looked towards the Sky Tower with a dauntless expression.
"We must make haste to stop the mad king. If what Issachar said about the time difference is true countless more waves will be sent before the day's end.", Flynn said.
"Alright. Let's kick some more ass then.", Walter said as he punched his hand with his fist.
With Jonathan and Isabeau…
They ran and flew away on their monsters as far away as possible from whatever attacked the tower. The three panted trying to calm their panic.
"Are you alright, good sir?", Jonathan asked.
"Thanks to you, but I'm afraid everyone else in that tower perished.", the masked man said.
Isabeau looked away when she realized the man was naked.
"Why were you in there? Why are you wearing…that?", Jonathan asked awkwardly.
"I'm afraid I don't know. I don't remember anything before having this mask on or being trapped in that tower. I think this mask restrains my memories. Unfortunately, I feel only a kindred spirit can remove the mask.", the masked man replied.
After he said that a card in Jonathan's deck glowed golden. He took it out seeing it was Judgement Dragon.
"I sense something strange from Judgement Dragon. Maybe it can remove the mask?", Isabeau asked.
"Alright…", Jonathan said, before materializing Judgement Dragon.
Isabeau noticed when he did Jonathan's eyes appeared slightly more golden. Was there some sort of connection? Judgement Dragon grabbed the mask with its claws gently taking it off. Afterwards the man was engulfed and golden light making them shield their eyes.
The man now has intricate golden armor with metal golden wings. He wore white cloth under his armor. He had a glowing white great sword with a golden hilt. His helmet covered his hair and he had blue eyes.
"Thank you, warriors of light. I remember who I am now. I am Michael.", the man said.
"Michael?! Like the archangel Michael?", Jonathan questioned.
"The very same. Unfortunately Raphael and Uriel were not as lucky. They have perished because of that vile abomination.", Michael explained.
"Wait! Raphael and Uriel were there too?! We're greatly sorry. We had no idea.", Isabeau replied.
"I do not blame you. You were completely unaware were trapped there. As a token for saving my life you may have this.", Michael said, before materializing his card.

On his card art he actually rode on Judgment Dragon making them realize there was a connection there.
"Your a Lightsworn monster?!", Jonathan gasped astounded at the coincidence.
"Wait…is that why that Samurai who looked like Flynn gave me Judgment Dragon? Perhaps he knew I would find Michael and this is fate?", Jonathan thought.
"Yeah…I can't use it my monsters are earth attribute mostly.", Isabeau replied.
"Hmm…I see I will have to find something to thank the lady later. I ask you warriors of light, may you guide me to Gabriel? She was able to avoid capture.", Michael asked.
"We don't know where she is but…I suppose we can try looking around. Perhaps she's in Tokyo somewhere?", Jonathan replied.
"I'll register that as a new quest!", Burroughs said.
Jonathan and Isabeau received the quest 'Archangel's Reunion'.
"Thank you. This should make it easier for you.", Michael said, with a bow before turning into a ball of light going into his card.
With Flynn and the others…
They suddenly got a call on their gauntlets.
"Hoy, Flynn, where are you all?", Jonathan asked.
"We are heading to the Sky Tower so that we may end this bout with the king once and for all. Where are you? Did you find what you were looking for?", Flynn asked.
"And more…", Isabeau replied, sounding exhausted.
"We have recovered the signer dragon and we unexpectedly found the archangel Michael.", Jonathan explained.
The Tokyo residents looked wary after hearing they found an angel. The Samurai gaped in complete surprise.
"How?", Flynn asked.
"We just found him by chance. He was under the effects of some mask that sealed his memories and power. Judgement Dragon was able to free him. Michael wants to find Gabriel.", Jonathan explained.
"All right. After we defeat the king and free the Monastery we'll find Gabriel. Perhaps the Monastery will know something.", Flynn replied.
"Alright. We'll meet you there!", Jonathan replied.
The Samurai went alone to the Sky Tower after making sure the others were safe. They made sure to call Fuijwara and inform the Hunters of their intentions. Soon Jonathan and Isabeau arrived along with others. A good number of Hunters arrived and even some Asura Kai guys. Skins and Nozomi were there. The ones they didn't know were the people in orange robes.
One of the people in orange robes walked up to Fuijwara and Skins. It was a woman with long dark brown hair and brown eyes. Her hair was lopsided and on the other side she had a small ponytail. She wore a strange necklaces with big white orbs. She wore black lipstick and eyeliner.
"I'm assuring you weakling Hunters that this alliance is very temporary. Once our mutual enemy is crushed we can't promise to play nice.", the woman in orange robes said.
"She's pretty…", Issachar said, lightly blushing, making the others give him a judging look.
"Hehe. We didn't expect you to. That's why Fuijwara isn't coming. Wouldn't want you to pull anything.", Skins replied as the Samurai walked up.
The robes people tensed seeing the Samurai recognizing their uniform.
"These are the ones siding with us.", Skins informed them.
"Sir Skins, who are these robed people?", Flynn asked.
"They are the third faction in Tokyo. You've already met the Hunters and the Asura Kai. They are the Ring of Gaea also known as the sole practitioners of ritual summoning in Tokyo.", Skins said, he froze before he noticed the expression on the Samurai's faces.
The Samurai gave the Ring hateful glares as soon as they heard that. Flynn's glare was particularly venomous. Issachar's was the most tame followed by Walter's. The woman smirked in amusement at this. Issachar looked concerned at the sheer unbridled hatred coming from Flynn's gaze.
"So, you're those surface guys. My name is Kaga. Hopefully you're stronger than your pitiful brethren with purple uniforms.", the woman said as she put her hand on her hip.
She raised up her deck showing the sleeve of the Ring of Gaea. It's colors were black and orange in complete contrast and almost inversion of their own. The sleeve was mainly black with an orangish red pentagram in the center. The pentagram had strange characters and the center had the head of some sort of feminine figure.
"I had a feeling you guys would have a natural aversion to them. You guys came looking for ritual users after all.", Nozomi whispered.
She did not expect the level of complete and utter hatred though. It was scary to see such hatred against a group they've never met. They must have had a very horrible experience with ritual summoning.
"A satanic pentagram. I never expected anything less or a ritual user.", Jonathan said.
Flynn gripped his deck tightly as he glared at the Ring of Gaea. This made the Samurai's blue sleeves with a white cross visible. Skins sweated nervously looking between the two symbols. The contrast in the color of the prentices uniforms and the Ring's made this even more evident.
"The Ring of Gaea and the Messian Church…two completely opposed factions. Ancient enemies. I never expected the Messians would return. But, now at least a version of them is here; they will inevitably collide with the Ring of Gaea.", Skins thought.
