Just an idea I got that I wanted to write out.
It won't be a long story, would have been a one shot but the first chapter just kind of got away from me.
Timeline wise, for Legends this can take place anywhere in season one after 1x02. For Doctor Who, this takes place sometime after The Doctor, The Widow and The Wardrobe. 7x01 never happened and Amy and Rory never got divorced.
And again, this is not for Rip Hunter fans, so read at your own risk.
I apologize in advance if anyone seems OOC, it's been a long time since I've seen Legends and really don't have much desire to watch it again.
Leadworth, 2012
Day
Amy Pond (sometimes known as Amy Williams) walked through the front door of her home, carrying a bag of groceries. As she walked into the kitchen, she realized she wasn't alone.
"Hello Mother," River Song said, leaning against the counter.
"River," Amy almost dropped her groceries in her rush to put them down before she rushed to her daughter. "Have you found anything?"
"No, I'm sorry," River said regretfully, sad to see the hope in her mother's eyes die. "Before I came here, The Doctor said he was going to check out another lead. We're leaving no stone unturned, I promise."
"Well it's not good enough!" Amy snapped before pausing, taking a moment to collect herself. "I'm sorry. I just-"
"It's okay, I understand," River said soothingly as she placed a hand on Amy's shoulder. "You forget, I got a front row seat to your and Dad's love story. And wherever he is, we will find him."
Unknown planet
In a once untouched stronghold, fire burned as bodies littered the room. The last surviving man was strapped to a chair, looking up at his adversary fearfully.
"I thought you were a good man," the man said weakly.
"Good men have no rules," The Doctor said, twirling his screwdriver back and forth. "I throw mine out when people come after the PEOPLE THAT I LOVE!"
The man flinched as The Doctor exploded before he turned to him. The Doctor approached him, placing his screwdriver under the man's chin.
"Now, six months ago, a group of your men invaded a house on earth. They took a man. Where is he?" The Doctor demanded.
"I don't know, I swear. We're not soldiers, we're mercenaries. It was just a job, we were paid to take your friend and hand him over to the people who hired us," the man said fearfully. "We don't ask questions."
"No, I guess that makes it easier to do the job. So who hired you?" The Doctor demanded.
"Like I said, we don't ask questions. They never gave a name, but…they called themselves Time Masters," the man said and The Doctor was shocked.
"Time Masters. That was the exact word, you're sure?" The Doctor asked and the man nodded. "…Your friends will wake up soon."
The man blinked as The Doctor turned away and headed towards his TARDIS. He stepped inside and moments later, it dematerialized.
Amy's house
Amy and River looked up at a familiar sound. Within seconds, the TARDIS had materialized outside the kitchen. The doors opened up and Amy immediately ran into the TARDIS, River not far behind her mother.
As the doors closed, they saw The Doctor at the console, looking at the scanner.
"Did you find him? Did you find Rory?" Amy asked desperately as she rushed up to the console.
"No," The Doctor said without turning around and Amy was crushed. "But now, I know where to start looking."
"What did you find Sweetie?" River asked as she joined her husband and mother by the console.
"I found the people who took Rory," The Doctor said, finally turning away from the scanner to look at his mother in law and wife. "They were hired guns, they were just paid to do a job and then they handed Rory off."
"And who hired them?" River asked and noticed a grim look cross The Doctor's face.
"The Time Masters River," he said and horror flashed across River's face, which Amy picked up on.
"Who are the Time Masters? Tell me," Amy said impatiently, a pit of dread forming in her stomach.
"It's not good mother," River muttered.
"It's can't be worse than anything I've imagined the last six months. Tell me!" Amy snapped, at her wit's end.
"The Time Masters are a group of humans in the future. They were inspired by me and so they tried to emulate me, trying to preserve the timeline," The Doctor explained.
"Unfortunately, like most humans in power, it corrupted them. They've strayed from emulating The Doctor to playing God with the timeline," River explained.
"I've had run-ins with them in the past. Nasty things," The Doctor added.
"Why would they take Rory?" Amy asked confused.
"I was confused about that as well. Until I did a little digging," The Doctor said before turning back to the scanner. "Brace yourself Amy."
Sensing it was something bad, Amy slowly walked towards the scanner, River right behind her. Shown on the screen was a picture of Rory. But it wasn't Rory. He had a hard look in his eye and he now had a beard. Amy tried to find a trace of her husband in his doppelganger. She couldn't.
"Meet Rip Hunter," The Doctor said. "Or who believes himself to be Rip Hunter."
"That's Rory," Amy breathed and The Doctor nodded.
"The Time Masters have a process of brainwashing. I believe they had Rory abducted so they could use it on him, convince him that he was a Time Master known as Rip Hunter," The Doctor explained.
"He doesn't remember who he is…he doesn't remember me," Amy realized, feeling her heart shatter.
"Don't despair just yet mother," River said and Amy turned to her. "I've studied the Time Masters. There have been cases where the people subjected to brainwashing have broken it, remembered their true selves."
"Amy, I know this is upsetting, but Rory is still alive. We can make him remember, all we have to do is find him," The Doctor tried to keep her positive and Amy took a deep breath.
"Okay, okay. So where is he?" Amy asked.
London, 1952
Night
"So why are we here again?" Sara Lance asked Rip Hunter as he led her and Leonard Snart down a dark corridor of a building.
"We're here to recruit Jack Harkness. Like Savage, he's an immortal, but unlike Savage, he fights to protect humanity, not rule it. In the future, he and Savage are eternal rivals, neither able to best the other," Rip explained.
"So you wanna recruit Harkness onto our mission because what better person to recruit to kill an immortal than another immortal," Snart noted and Rip nodded.
"Why would he be here though?" Sara wondered.
"He works for an organization called Torchwood. This was one of their safe houses during this time. Jack Harkness was resting here after a mission went south," Rip explained.
Rounding a corner, Rip led the pair into a dimly lit room. A man was sitting a table, a drink in front of him.
"Captain Harkness?" Rip called out.
"Not exactly."
Suddenly, the lights flickered on. The three Legends were stunned to see that only was there a dark haired man who was decidedly not Jack Harkness sitting at the table, but there was also a red haired woman nearby with-
"Mom?" Sara asked in surprise.
"I'm sorry?" River asked as she looked at Sara oddly.
"Please tell me you two don't have a kid I don't know about," Amy complained.
"Not that I'm aware of," River said, looking at The Doctor curiously.
"Right, should have mentioned that. Sara Lance. For some reason, her mother is an exact replica of you. Sorry for the confusion," The Doctor directed this last bit at Sara.
"Who are you and where is Captain Harkness?" Rip demanded.
"He ran into an old friend, who told him he needed to head out," The Doctor said with a smile as he got to his feet. "Rory the Roman, it is so good to see you!"
"Rip, what is he talking about?" Sara asked as she glanced at the Time Master.
"I have no idea," Rip said, pulling out his gun and training it on The Doctor. "Who are you and what do you want?"
"You don't want to do that, trust me," River said as she trained her own gun on Rip. "Please, put the gun down. I'd rather not shoot my own father."
"…Come again?" Rip asked after a beat.
"That's your kid?" Snart asked sounding torn between disbelief and amusement.
"No, I never had a daughter, just a son. And he's gone," Rip said in a growl.
"No, they're not. Well, they are, but they were never yours. You just think that," The Doctor rambled.
"Sweetie, you're not helping," River told him.
"Rory," Amy, who had been silent up to this point, looking at her husband in shock, began to approach.
"You called me that earlier," Rip noted as he eyed the red haired woman.
He knows he should put the gun on her but, for some reason, he has no desire to. There was just this feeling that told him he'd regret it.
"Because that's your name," Amy told him.
"No, it's not. My name is Rip Hunter," Rip shot back.
"No it is not stupid!" Amy snapped emotionally.
"No need to call him names," Sara snapped, starting to feel annoyed.
But a look had crossed Rip's face. The words had felt…familiar, for some reason. Not in a bad way, just…familiar.
"You feel it, don't you?" The Doctor asked as he saw the look cross Rip's face. "We all feel familiar to you, in ways you can't explain."
"Who are you lot?" Rip demanded.
"The better question is who are you?" The Doctor said with a smile.
"Okay, I've had just about enough of this," Snart said, pulling out his Cold Gun and taking aim at Amy. "Harkness clearly isn't here, so why don't we-"
Snart stopped short, staring in shock at what had happened next. Rip, as if on instinct, had stepped in front of Amy protectively and aimed his gun at Snart. Then, once his actions registered, Rip blinked, lowering his gun.
"Why did I do that?" Rip wondered out loud.
"Because you remember me," Amy said hopefully.
"No, he doesn't. Not yet at least," The Doctor said as he walked up to Amy's side. "But certain parts of our personalities are so ingrained in us they can never be snuffed out."
"Who are you three?" Rip asked as he turned around to face them.
"Like I said, the real question is who are you? And we have the answer," The Doctor told him.
"Your name is Rory Williams. You're a nurse. You always try to help people, even those you don't know. You go to Hell and back for those you love. You double knot your shoelaces. Your favorite color is orange. Your favorite movies are Laurel and Hardy and you can recite all of them word for word," Amy rambled and Rip looked at her, an unreadable look on his face.
"Who are you?" Rip asked, wondering why this woman seemed so familiar to him.
"Rory, it's me. It's Amy," Amy said desperately as she walked closer to him.
"I don't know you. My name is Rip Hunter, I am a Time Master," Rip said as he took a step back for her.
"Rip, are you okay?" Sara asked as she saw how on edge he seemed.
"His memories of his old life are trying to break through, but he's resisting," River noted.
"Or maybe he's irritated by three people trying to convince him his whole life's been a lie," Snart suggested sarcastically.
But Sara was beginning to doubt it, remembering how Rip had stepped in front of the redhead when Snart had taken aim at her. That didn't mean she was ready to buy into this theory just yet, but still. They'd seen crazier things.
Amy suddenly reached into her jacket pocket and Snart took aim at her.
"Hey, remove the hand," Snart snapped.
"Why don't you stop and think for a minute ice man? If we wanted to hurt you, wouldn't we have done it when you didn't know we were here?" Amy snapped and Snart paused, considering.
"Mr. Snart, lower your gun," Rip ordered and Snart looked at him incredulously.
"Tell me you're not buying this," Snart said.
"I don't know what to think right now. But I don't believe they're here to hurt us. So lower your gun," Rip ordered.
After a few moments, looking like he'd swallowed a lemon, Snart complied. Rip turned back to Amy as she pulled a photograph out of her jacket. She held it out to him and Rip wearily took it from her. Rip was stunned to see it was a younger version of himself in a suit standing with Amy, who was dressed in a wedding dress.
"What is this?" Rip demanded as he looked back at Amy.
"A photo taken on our wedding day. I'm your wife Rory," Amy tried to get him to remember.
"My name is not Rory, its Rip, like I keep telling you. I had a wife, and she's dead," Rip snapped irritably as she shoved the photo back in her hand. "I don't know who that is, but it's not me."
"Yes it is!" Amy snapped, trying to figure out how to get through to him.
"The Time Masters have a process of brainwashing, do they not?" The Doctor asked as he walked to Rip, who eyed him wearily. "Then, is it not possible that you are Rory? That the Time Masters made you think that you are Rip Hunter?"
"And why would they that do that? What would be the point?" Rip demanded.
"Still trying to figure that out," The Doctor admitted and Rip scoffed. "But how else do you explain why you moved to protect Amy? We feel familiar to you, don't we?"
"Like old friends you've long forgotten but still feel the need to help," River noted and saw a flicker of uncertainty cross her father's face.
"Is anyone else here?" Sara suddenly asked and everyone looked at her oddly. "Because someone's coming."
True to Sara's word, suddenly a side door opened and several men in black entered the room, taking aim at the six of them. Everyone raised their hands as they tried to figure out a way out of this. Well, everyone but Snart, who simply aimed his Cold Gun at them.
"Leonard, put the gun down," Sara hissed at him.
"And when they start shooting at us?" Snart shot back.
"This is a Torchwood facility. What are you doing here?" one of the men demanded.
"Sweetie, you couldn't make sure this place was cleared?" River asked The Doctor incredulously.
"Jack said there was no one else here! They must be a different cell," The Doctor said defensively.
"Jack. As in Captain Jack Harkness?" One of the men asked.
"He's an old friend," The Doctor said.
"I've had enough of Jack's 'old friends'," the man scoffed.
"Not like that!" The Doctor protested.
"I don't think they care Sweetie," River noted.
"I've had enough of this," Snart said as he fired his Cold Gun.
"No!" Rip shouted as the Torchwood agents all fired their guns.
Snart used his Cold Gun to freeze all the bullets. All but one. It sailed through the air and would have hit Rip. Would have.
To the shock of everyone, Amy, as if she sensed the bullet, had stepped in front of Rip and her body jolted as she was hit in the back. She stumbled forward and Rip caught her in his arms, experiencing the strangest sense of deja vu.
Rip was on the ground, dressed in Roman clothes as Amy stood in front of him. His hand opened up, revealing a mechanical gun inside. It fired and Amy gasped in pain. Rip cried out in horror as Amy clung to him.
As soon as the memory flash had come, it ended as River pulled out her gun, firing and taking out all the Torchwood agents. While the Torchwood agents fell to the floor, incapacitated but alive, The Doctor had pulled Amy out of Rip's arms, checking her over.
"Bloody Hell Amy, why did you do that?" The Doctor snapped.
"You know why," Amy said weakly, dazed from the pain as she looked up at Rip as though he were the sun.
And suddenly, Rip's mind was flooded with images. No not images. Memories. Memories of a life he had long forgotten.
Meeting Amy back when she was Amelia.
Growing up with her and Mels in Leadworth.
Falling in love with Amy but never being brave enough to tell her.
Mels revealing his feelings to Amy and the two of them getting together.
Meeting The Doctor for the first time.
Witnessing the Doctor sending the Atraxi running in fear.

All these memories come to Rip in a matter of moments moment as he stared down at The Doctor frantically checks over Amy's wounds. No, not Rip. He had never been Rip.
"For God's sake mother, can you not stay out of trouble for five minutes?" River asked in exasperation and worry as she looks towards Amy who smiled weakly.
"I think this is his fault," Sara said as she glared at Snart.
Snart opened his mouth to speak when Rip spoke.
"Amelia," they all look towards him as he stared down at Amy with so many emotions that it was impossible to see which ones were dominate.
"Rip?" Sara called out but she was ignored.
"Amelia Pond. Amy from Leadworth," Rory said lowly as he knelt down next in front of Amy, cupping her cheek with his hand. "My wife. How could I ever forget you?"
"Rory," Amy said emotionally, tears springing to her eyes.
"We need to get her back to the Waveridder," Rory told Sara and Snart before he looked up at The Doctor. "Follow us."
Without waiting for a response, Rory took Amy into his arms, The Doctor easily surrendering her to him. Rory picked her up bridal style, turning around to face the confused Sara and Snart.
"I'll explain everything later, but we need to get her back to the Waveridder so we can heal her," Rory insisted.
