Since most of Part II is filler, with some being very integral to info on Part III, I will put Part II on hold. Part II is basically Shippuden with a different approach, given this is the 458th Universe.
Also note that, while this involves several references, appearances, and cameos from other animes and video games, this is a Naruto stand-alone, hence why it's not part of crossovers (unless I need to put it there for people to find it better). Anime characters get their own stuff to handle. If every MCU film had The Avengers in it, it wouldn't be a stand-alone. Therefore, this is all Naruto, with minor or important appearances from characters outside of Naruto. The only exceptions are characters from Ninja Gaiden, Dead or Alive, Queen's Blade, Senran Kagura, Yuuna and the Haunted Hot Springs, a character or two from High School DxD (eventually), a character from Street Fighter, and a character from To Love-ru.
If Part I was Naruto starting to begin change for the village's views on him and the start of the challenges ahead, Part II is him regaining his emotions, opening up to others people and friends and finding out what suffering a personal loss feels like, with Part III all coming in full circle, with Naruto wanting to get revenge out of grief and overcoming the many obstacles that destiny had set for him, thus breaking free from it so he can move forward despite the many mistakes and challenges that will come his way.

"Hello and welcome to my castle," said the young pale-skinned woman with red eyes and white curled hair. "I know what you're thinking, and yes, this wasn't originally my castle. The original owners have long since perished, although two of them I know...have yet to be proven otherwise," she adds in a sour tone. "My name is Viola, and I watch over all from the confines of this castle, which is located somewhere in the Dimensional Gap, accessible through the Infinite Corridor. What do I mean when I say, "I watch over all"? I'll get to that when it's needed. For now, I want to keep you up to speed with a certain blond shinobi who has caught my interest for quite some time."

Navigating through her castle, Viola stops at a large red door that leads to a large circular library, with a table at the center of it, a purple glowing orb rested in the middle of it. Walking over to the table, Viola took her seat.
"It's much better to inform visitors when you're comfortable. I've been doing a lot of wandering throughout my whole life, observing many worlds outside of my native one, interfering with them if I deem a threat to be too dangerous to let those worlds' protectors handle it. You see, there's a great evil coming. One made by the mistakes of humanity, and it was close to ending the world I live in..." Viola sounded calm but terrified when mentioning the evil, giving herself time to compose herself.
"To combat this evil, I need not just heroes to rise up and defend, but a champion, one who can eventually free me from this life of mine, so I can reunite with someone I hold dear. That champion I am considering...is Naruto Uzumaki." Viola smiled to herself, informing the people she knew what they were thinking. "Why not the rubber pirate? Or the Saiyan who fights to surpass his limits? Or the young man who becomes a Substitute Soul Reaper? Maybe...I shouldn't be giving off hints so early in. As you're aware, Naruto is destined to be Hokage...However, the winds of fate have ways of twisting and turning things around, creating newer possibilities. Some flourish, while others die or cease to continue...The champion I have in mind has gone towards walking a different path than what was set upon him. This has made him far too unpredictable for me to see through his future." Viola's orb generates a strong light that revealed Naruto from when he was 6 years old.
"This moment in time was the moment his path changed. No longer wanting to be Hokage in a village that treats him like a monster. He did his best to not let it get to him, but it was the foolishness of the village and their hatred for the demon fox inside him that drove him off the path expected from him," Viola explained, feeling sorry for the young Naruto, who had just forgotten how to cry and had just shut off most of his emotions. "I was afraid his path would leave him to one of chaos, but hope has a strange way of interfering," Viola said with a smile, sounding hopeful once she continued.
"Were the Third Hokage and Iruka not part of the reason for him keeping his humanity, he might as well have been our worst enemy. It was at this time I found myself watching every choice the young ninja made, every outcome further defining what sort of person he is or will become." Viola casts a spell that allowed her orb to project a large screen to allow the visitors to see Naruto and the choices he's made and the path he was walking.
"Starting at the beginning, following the loss of his ability to cry and his change into a near-apathetic person, he slowly but surely made a few bonds, which helped him display some of the emotions he would rather not show. One of those bonds was a Hyuga girl named Hinata. Truly she is someone who can make a boy like Naruto question his own choices and thoughts on the way he would usually go about things...When Jiraiya came into the mix, several years earlier than what I expected, it gave Naruto a means to leave the village, something he was all the happier to do, even if he knew it was until he turned twelve." Thinking about it, Viola voiced how it was for the best since darker forces were acting in the shadows, not wanting the young blond to bite the dust so early, or become an emotionless weapon of mass destruction.
"If he hadn't left the village, how would his progress have played out? I could answer that...but I rather keep that to myself. People like Rin Kujou, Jiraiya, Yumi, Tatsuya Shiba, and a certain pink-haired vampire girl he helped on a train were a huge influence on Naruto, along with those who have personally trained him to be the best version he can be, returning to the village as a stronger ninja. Along the way, he had caught the attention of a kunoichi named Ayane, who shared a similar childhood with him." Viola smiled once more, seeing how close the blond was getting with the Hajinmon kunoichi.
"I have no doubt that Hinata could make someone like Naruto happy. However...like the complexity of possible outcomes that always spawn newer branches, Hinata's fate is up to chance. Whatever path she chooses to take, and the choices she'll make based on her emotions, she'll need to make the most of it...Naruto's return to the village after so many years was met with poor reception. The villagers were happy to have the boy leave, only to harbor old feelings of hate once more after he came back after so long. Bullies took this chance to show off what they learned in the academy, hoping they'd get him to leave, but what they didn't expect was a one-sided battle in which Naruto emerged the victor." Viola's mood soured seeing how badly the village still treated the blond ninja. If only they knew who his parents were...
"Despite all the anger and hatred directed towards him, Naruto made the choice to continue to ignore them as they did him, always keeping those earphones on and listening to music. Academy was a breeze for someone like him. There are smart Narutos somewhere within the many worlds, another Naruto being one far off the ninja tree. Top of his class in grades, even when a natural-born genius like his friend and rival Sasuke was in the picture, Naruto had to constantly learn by himself, having nothing else to do in his younger years other than staying in his room and reading, learning new things while Sasuke was having a happy life with his own family before his older brother Itachi murdered the clan, leaving his young brother as the sole survivor and filling him with hatred for his older brother, along with a desire to kill him." Viola allowed the visitors to revisit the massacre of the Uchiha clan to give them an understanding of why Sasuke was the way he was now before continuing.
"Unlike the original, Naruto was prepared to pass the final test to graduate and become a genin, which complicated one Mizuki's plans to use him as a means to obtain the Scroll of Seals for a snake named Orochimaru, having to resort to hiring a ninja from the Black Spider Clan. Of course, he wouldn't be able to get far with Naruto and Ayane going after him. Cornered, Mizuki attempted to convince Naruto to give in to his anger towards the village and change sides, revealing to him that he was the host for the Nine-Tailed Fox, a demon that ravaged the village several years ago, which ended up orphaning several kids and many more. There's more to the fox's story, but I'll leave it at that. While Naruto was furious, somehow he knew that was the case, sounding very calm about it. Instead of being angry about the reason why the village hates him, he stated his belief that he wasn't the fox, and that he'd forge on ahead and change how the village sees him, beating Mizuki with no trouble. Mizuki didn't get away with just a few bruises. Ayane severed his right arm and pinned him to a tree with his two large shurikens." Viola stops what she was doing, feeling she should check up on Naruto. Using her orb, she views a magic screen to see what the blond ninja was up to, finding him taking a plane ride back to the village with Jiraiya. Naruto's facial expression was that of sadness, with a calm but raging soul inside him. Seeing this made Viola worry, wondering what will happen as his story continues.
"Looks like my possible champion isn't looking so happy after leaving Japan and going back to the Ninja Nations. Why that is...You'll find out along the way. Now, shall we continue?" Viola used magic once more to bring the screen back to Naruto's history.
"After many low-level missions, along with one involving a former member of the Seven Swordsman, Naruto took the Chunin Exams. Before that, he discovered he could use ki, spiritual life energy that ninja and other beings use to perform various supernatural effects, including the casting of Ninpo or performing more physical techniques. With that discovery, that meant he could become strong enough to protect those he cared about, receiving help from Ayane and Master Ninja Ryu Hayabusa in utilizing this power no one of the Five Great Shinobi Nations could ever hope to obtain. While training for the Chunin Exams, he met a shrine maiden named Kureha, developing a strong attachment to her and forming a friendship with Momiji, Kureha's younger sister. With Kureha, he softened a bit, while still keeping most of his usual habits, which went unnoticed at times. After a whole month of training, he was ready to take the exams, managing to defeat Hinata to advance. A shame he didn't get to the finals, since the Hidden Sound and Sand Villages launched an attack on the Hidden Leaf. With the Jonin handling enemy ninjas invading the village, Naruto was tasked with stopping Sasuke from going after Gaara, a young man who could manipulate sand. He, like Naruto, had a demon inside him, one with one tail, named Shukaku." Viola quickly summarizes Gaara's backstory, from the day he was born up until his uncle Yashamaru tried to kill him under the orders of Gaara's Father.
"Other than Tatsuya, Rin, Ayane, Haku, and Orochimaru, Gaara was someone who posed a challenge to Naruto, displaying far more of his demon's power than Naruto, who kept his at bay. It was only by briefly unlocking a strange power within himself that he was able to defeat Gaara and save his teammates and the villagers, who had just started warming up to him after proving himself in the Finals. The victory was bittersweet, however. While Naruto fought Gaara, Hiruzen, the Third Hokage, fought against and died at the hands of Orochimaru, though not before sealing his ability to use his hands to wield ninjutsu." Despite the Chunin Exams coming to a close before it could even end, Viola told the visitors Naruto and Shikamaru became Chunin after finding out that Hiruzen had completed his evaluations on them.
"About two months later, Naruto and Jiraiya went on a mission to find Tsunade Senju, Jiraiya's former teammate, in hopes of making her the Fifth Hokage. On the way, they came across Itachi Uchiha, Sasuke's older brother and a member of the Akatsuki alongside his teammate, Kisame Hoshigaki. They were tasked to capture him in hopes of extracting the demon inside, but with the intervention of Sasuke and Jiraiya, they were forced to flee, though not before Itachi roughed up Sasuke and casted a powerful genjutsu on him." Viola notes how Sasuke was foolish to even think he could fight Itachi the way he was now, wondering if he thought the Chidori combined with his cursed seal would actually make him a match for his older brother.
"After finding Tsunade and saving her from Orochimaru, Naruto and Jiraiya returned to the village, with Tsunade as their new Hokage, the village accepting the young ninja more than they were following the Chūnin Exams. The day after, Sasuke, angry that Naruto has continued to get stronger while he is still not strong enough to defeat his brother Itachi, challenged Naruto to a fight, threatening Kureha's life in order for Naruto to understand the loss he endured." Viola voiced how Sasuke was dumb to threaten Kureha, whom Naruto had formed a very close bond with, which resulted in the blond unleashing a Rasengan filled with his killing intent. Had the Rasengan made contact with the Chidori, The technique would have absorbed it and destroyed the left side of Sasuke's body.
"That fight would further his descent into darkness. That night, Sasuke was given a deal to go with Orochimaru, who promised him the power he desired to kill Itachi. The next morning, Naruto, having been informed of Sasuke's defection from the Hidden Leaf, went with his teammates Shikamaru, Choji, Kiba, and Neji to stop the Sound Four, who were escorting Sasuke to Orochimaru, and bring the Uchiha back to face his crimes. Unfortunately, they failed, with Naruto losing to Sasuke despite using the One-Tailed State with that dark power of his. The fight, coupled with the reckless use of his abilities damaged his chakra network, and his eyes were injured during a final clash, weakening him greatly. To keep him safe, Jiraiya and Naruto left the village once more, returning to Japan so Naruto could study at Tokyo University and heal properly for the next three years, without Akatsuki trying to go after them." Viola adds how it was a smart move since Tatsuya was in Japan alongside several heroes the Akatsuki wouldn't dare to go up against.
"While attending the university, Naruto had reunited with the girl he helped out several months ago, introducing herself as Moka Akashiya. It took some time for the two to become friends, since Moka wasn't sure if he wanted to be friends, given his usual facial expression. After bonding with her through ice cream, and after Naruto saved her from an attempted rapist who happened to be a professor at the university, the two became the best of friends." Viola informs the listeners she had no doubt that Moka could've handled it, since she was stronger than the professor, but she was a pacifist. "Naruto would them agree to act as a couple with Moka so the girl wouldn't be hit on. A few days later, due to the possibility of the Akatsuki attacking Naruto in Japan, Jiraiya would agree to have an observer from the Church in Italy to watch over him, and kill him if he ever lost control. That bodyguard would be the Executor known as Xenovia Quarta, who too had to pose as a student to better keep watch over him." Looking at Xenovia's face, she notes how she (Xenovia) almost looks like her mother, keeping the identity of who it was to herself.
"After convincing Xenovia to not take her job as an observer seriously and relax, she became more of a fellow student and friend to Naruto. She would also become friends with Moka and a new additional friend, Compa L. Heart, an exchange student from the hi-tech land of Planeptune. While Naruto was a friend and student at day, on some nights, Naruto became a vigilante, using his limited skills to fight crime and make sure he keeps in shape. At the same time, Moka was given some special coins by her family that would allow her inner personality to emerge, becoming a rival and ally to Naruto's alter ego. Due to Kureha's frequent visits and Moka's infectious but warm presence, Naruto started smiling more, and he expressed more emotions than before, becoming a little bit like his prime counterpart." Seeing how expressive Naruto was, Viola's smile faded after.
"Unfortunately, these emotions that emerged after so long would affect him greatly...once he got word that Kureha was killed, cut down by a Greater Fiend named Doku. To be killed the night she was supposed to arrive at the airport terminal and meet up with Naruto and Moka...Momiji was the one who told him the somber news, and Naruto...he just felt broken, though how how broken he was...that took time to realize. Not a tear was shed by him because he couldn't remember how to cry. Upon hearing Konoha could have saved them, having sent a messenger pigeon to Tsunade, Naruto started hating the village once more, not bothering to visit the village when he attended Kureha's funeral. He also stopped eating ramen entirely, ramen being one of the things he enjoyed having with the shrine maiden. To make matters worse, he stopped attending the university, and he went for a more brutal approach to deal with criminals. It was only because of Moka's inner self beating him that he realized what he was feeling. Following that defeat, for the first time in nine years, he finally cried his eyes out." Recalling Naruto's released anguish over Kureha's death, Viola closed her eyes, recalling what Inner Moka told the blond when he was in his vigilante persona.
"I understand what you're feeling. I can see it in your eyes...The look of losing someone dear to you...Don't succumb to the despair you're going through...You're devastated...Taking out your anger on others to cope with it, without even realizing it. I know it hurts...Inside your heart, you want to scream...I understand it all too well. If only we were stronger, maybe those we cherished would still be alive. However, there's no way to wind back the clock...So endure it. Endure that pain for their sake, and for yours and those who still care for you. They wouldn't want you to be this way."
"Thanks to Moka, though he still felt the pain of losing Kureha, Naruto was in a way saved by the girl, and their relationship was closer than ever after he apologized for shouting at her when she tried to pry into what was wrong with him. At some given point, a megacorporation known as UltreTech sought after Naruto's blood, having taken a sample of it after his fight against Moka and finding it had unknown properties that can be used for profit, among other dark intentions. Knowing of UltraTech's illegal dealings, Naruto, Momiji, and Xenovia went to destroy any samples of his blood, as well as the data collected from their research on it, coming to blows with the company's newest project, Proto-Fulgore. Not only could it fire beams of heat that could destroy his ability to heal, but it could also merge with most of the technology around it. At the same time, UltraTech got assistance from Gigantomachia of the League of Villains, promising to give the blond's corpse to them to use for their experiments after they got his blood. While Naruto, Momiji, and Xenovia fought Proto-Fulgore and Gigantomachia, Moka was making sure people were safe alongside Compa." Watching as Naruto struggled against Gigantomachia and Proto-Fulgore, Viola saw Moka's attempt to save the blond, only to almost lose her life at the hands of the titanic beast.
"The sight of Moka nearly losing her life would force him to go into a four-tailed state that was further enhanced by the dark power he displayed at the Valley of the End, making quick work of Proto-Fulgore, and nearly killing Gigantomachia. It was a miracle Moka was able to save herself in time. Not even Jiraiya could stop him, who almost met his end at the ends of the Enhanced Demon Naruto. It took Momiji's tearful pleas for him to stop to save him." Seeing Momiji struggle to keep a Four-Tailed Naruto in place, even as her hands were getting minor burns from stopping him, Viola praised how far into danger she was willing to put herself in to save the blond.
"Naruto, don't let the fox take control! Don't give in! You have to stay strong for your big sister! Please...I don't want to lose another person I care about..." Despite not being of the same blood, Viola enjoyed the familial bond between Momiji and Naruto. With people like Momiji and Jiraiya in his life, there would be a way to pull Naruto out of the darkness, even if it felt too deep to escape.
"The day after Naruto's attempted rampage in Tokyo, Naruto made a personal promise to not let anyone close to him die, the death of Kureha and Moka's near-death experience affecting his conscience greatly. This would affect his relationship with Ayane when Naruto went to the Mugen Tenshin Village to take down her father, Raidou, who had come back to his former village to steal the Tenjinmon Sect's secret technique. While he meant well, Ayane took it very hard, thinking her love for him made her soft and weak, telling the blond she didn't want to see him again. The two haven't spoken to each other since then." For Viola, she was leaning towards the two not getting back together, feeling it couldn't work. If they did, then she would be in for quite a surprise.
"Following his falling out with Ayane, Naruto romantic feelings for Moka grew stronger, though due to still loving the purple-haired kunoichi, they never went official. A couple of months later, Moka got captured by a demonic goblin and was taken all the way to the Underworld to be forced to marry him. At the same time, Naruto regained his full abilities, immediately going to the Underworld by accessing an experimental device that would allow him to access the Infinite Corridor to do so, easily killing the demon and saving his friend. Few days after getting his powers back, Xenovia told him she was leaving the university soon to return to Italy, having fulfilled her duties after the ninja got his powers back. The two did hang out the whole day, with the exorcist teasing him a bit." Deciding to check up on the bluenette, Viola has her orb pinpoint her location, finding her in Scandinavia dealing with a few Stray Devils using Excalibur Destruction.
"Soon it was five days left before graduation. Naruto was contemplating whether to return to the Hidden Leaf, stay in Japan, or go with Moka. For the girl, Moka wanted him to always be at her side, her inner self even admitting she was starting to like him after a full day of getting to know why her outer self liked him. It took Sasuke attacking for Naruto to make the decision to go back to the Hidden Leaf to finish everything and be rid of Akatsuki and Sasuke, who came to Japan to test his new strength against him, taking Moka hostage without letting her know of his relation to Naruto, feeling Naruto could fight with everything he's got if he threatened her life." Viola admits it was ridiculous that the two didn't reveal their powers to each other, but accepted that they had reasons to keep them a secret from each other.
"Of course, Naruto would save Moka and fight Sasuke while she made her escape. But Moka wasn't one to back away from a fight, so she used her final coin to team up with Naruto as her inner form when he was having some trouble with the Uchiha, managing to deliver quite a beatdown on Sasuke, Moka managing to destroy his mechanical left arm and forcing him to call Kabuto to bring him back to Orochimaru. A few days after the fight and graduation, Moka told him she wanted him to come with her to an academy she was forced by her father to go to despite receiving his degree. Sadly, he declined, wanting to go back to the Hidden Leaf for her protection and to put an end to the Akatsuki and stop his former teammate. Though a bit sad they had to part ways, she told him to call once in a while so she didn't feel lonely, On the day she was set to leave to go home, Naruto gave her a scarf, promising her he'd return to Japan, who told him he better keep his promise while also promising to keep the scarf he gave her safe. Once they parted ways, Moka's story truly began, although that's for another time." With that, Viola told the readers everyone was caught up with Part I and II before having her orb reveal where Naruto was. The orb shows the blond back in the Ninja Nations with Jiraiya, making his way back to the Hidden Leaf, an apathetic look on his face.
"Naruto Uzumaki, who you'll become will always be up to you and you alone. Can you overcome the destiny that was written for you? What choices will you make? Will you come out of this a Hero or a Villain? Or will your story meet an end? I look forward to the time when we finally meet. For now, I'll continue observing you and others whose fates will connect with yours."
On the way to the Hidden Leaf
Sensing an unknown presence, Naruto stops to look up at the sky, seeing nothing but birds flying out of view. Taking notice, Jiraiya asked him if something was the matter.
"I just had a feeling that I was being watched is all."
"By the birds?" Jiraiya asked.
"...No...It was probably my imagination. Let's just keep going. We should be arriving there in about an hour." Jiraiya looked worried for his godson as he walked beside him, knowing full well he was still saddened over Kureha's death.
"Naruto...If you want to, we can go stop by the Hayabusa Village." It worried the toad sage when Naruto declined, who wanted to get back at the village and take care of the Akatsuki and Sasuke before they could hurt anyone else and then leave the Hidden Leaf for good, not knowing of the truths that were hidden from him in days to come.

I felt since Part II is basically filler involving comedy, drama, action, and emotional stuff, why not get on to Part III?
When Viola says the many worlds are based on possibilities and different outcomes, it's a reference to all fics, in general, involving Naruto or anything related to anime, light novels, manhwas, or video games.
In regards to Moka, while she graduated from Tokyo University, she, mainly her inner self, still needs to attend Yokai Academy, under her father's orders, since this was to satisfy Outer Moka's desire to be in a Human school, having a time of her life thanks to Naruto and the friends she made there. She will make frequent cameos in the form of texts or phone calls, along with a few moments of her at Yokai Academy.
Also adding that this Naruto will handle things a bit more differently than canon Naruto. For example, Deidara will die by his hands, not Sasuke's. How? You'll find out eventually.
While Naruto will deal with the first half of the Gaara Retrieval Arc normally, down near the end will have him take a darker turn. Following this dark turn, understand that Naruto will act this way because something precious was taken from him and that his actions are out of grief.
There will be fillers, though only ones I felt deserve to be added in. Otherwise, any other fillers are a heck no.
