When she joined Phil Coulson's team, Jemma Simmons was a scientist, a genius and a terrible liar.
She made a SHIELD agent suspicious by talking too much in the Hub and had to knock out a senior officer (but he turned out to be Hydra scum, so good for her). Then posing as Coulson's daughter on a train, she threw in a dubious amount of detail, but their cover already had been blown by a traitor, so it didn't really matter.
But trusted with an important undercover operation against Hydra, she grew more confident and survived betrayal.
Bobbi Morse should have recognized Jemma's new skill after her innocent babble proved to be a distraction, letting the scientist shock the agent unconscious. Despite that experience, Bobbi let Jemma pass Fury's "toolbox" to Fitz right under her nose. The agent never questioned the innocent seeming Simmons.
Changed himself by the Hydra uprising, Fitz was the only one who saw the change in Simmons. He recognized that she was scanning the cube to duplicate it, not open it. He ranted that she had "packed his bags" for him, telling Simmons he was ready to take the toolbox away. They were on the same wavelength again.
After months of misunderstandings and disagreements, FitzSimmons was back in business.
