The Doctor knew exactly what he wanted to do, which was put an end to the Master, for good, but he couldn't allow himself to do that. Not because the Master was a Time Lord, which was the reason he hadn't killed the other man before. No, it was because of what Rose had almost done. She would've killed the Master if the Doctor hadn't intervened and that was very unlike her. Whatever she'd gone through was enough to change her. That thought alone sent anger coursing through his body, but he held it back with a dam of resolve.
He couldn't allow himself to give into the anger that burned inside his hearts. Rose was the one who'd been there for him at his darkest time and now it was his turn to be there for her. To pull her out of the darkness, but not just her, him too. He knew he wouldn't have been able to do it on his own, but for her he could. For Rose he could do anything.

The Master struggled. Jack stood behind him. The immortal man's arms wrapped around his chest, pinning his arms to his sides. Rose couldn't help smiling as the other Time Lord panicked, having just caught onto what the Doctor planned for him.
"Don't do this!" the Master yelled. "You can't!"
"Oh, I can and I will," the Doctor replied.
"So, he won't remember anything?" Rose asked.
"You, me, Violet, Jack, we'll all fade into dreams."
"Rose, please, stop him," the Master begged. "You can't let him do this. I was there. I took care of you. I would've taken care of you and our little girl…"
The Doctor closed the distance between himself and the Master faster than she thought possible. He leaned toward the other Time Lord and there was a dangerous glint in his eyes, one she'd never seen before and, although it wasn't directed at her she couldn't help the shiver that ran up her spine. What had he gone through that brought that look into his eyes?
"Violet is my daughter. Not yours. She was never yours and neither was Rose and now they never will be. This will make sure of that," he growled.
He reached up and pulled down something he called a Chameleon Arch and fit it onto the Master's head. The other Time Lord struggled, but Jack's hands were clasped firmly, holding the Master in place.
"No! No! Don't! Stop!" the other Time Lord yelled.
"Jack," the Doctor said, catching the other man's eye. "This is going to hurt, a lot, but you can't let him go. The process has to complete."
"I won't let him go," the immortal man promised.
The Doctor took her hand, flipped the lever and then stepped back, pulling her with him. The Master screamed and a moment later Jack screamed with him. Rose watched, knowing what it was doing to the other Time Lord. In a few minutes the Master wouldn't be a Time Lord. He'd be human and as his Time Lord persona vanished into a fob watch so would his memories of her and Violet. They would fade into the background, becoming nothing more than dreams.
She would have liked to see him dead, gone for good, but this, being forced to be human, having everything taken away, there was justice in this. He wouldn't remember when he was awake, but when he slept he'd know. He'd remember what was taken, remember that he was trapped as she'd been. Held captive. Death was swift and final, too swift for him, for what he'd done. If they dropped him in the Void she couldn't be sure he wouldn't find a way out, not after finding out that he'd managed to escape the Time War that was lock.
"Did it work?" she asked, as the Chameleon Arch powered down.
The Master slumped forward and she could tell that Jack was barely managing to keep himself from passing out. The Doctor pulled his sonic and scanned the Master then looked at the reading.
"Yes, he's human," he said, sliding his sonic back into his pocket.
He picked up the fob watch and looked at it, turning it over in his hands. Rose, the Master's voice whispered in her mind, making her shiver. Where the hell had his voice come from? She caught the Doctor's eye.
"Did you hear that?" she asked, trying to keep the fear she felt from creeping into her words.
The Doctor leaned toward her, gazing into her eyes.
"He's trapped. He can't get out. I promise," he said.
"So, you destroy the watch and he's trapped like this forever?" Jack asked.
The Doctor shook his head, fingering the watch.
"No, if I destroy the watch he'll revert back," he replied.
"Then how can you be sure he won't get out of this?"
"Because he's staying here and I'm taking the watch with me," he said, sliding the watch into his top pocket.
"Here?" Rose asked.
"I need someone to watch him. At all times. I don't want to chance taking him with us. I don't want him anywhere near you or Violet. That is…" he caught her gaze and for the first time he seemed afraid, "if you want to come with me."
Come with him? That's all she ever wanted since she'd been ripped away from him at Canary Wharf, but she knew it'd been a long time for him. Far longer than two years. He crossed the Void with Jack to save her, but did that mean he still had feelings for her?
"Do you want me to?" she asked.
"More than anything," he replied, smiling, "but, I mean," he rubbed the back of his neck, nervously, reminding her of the man he used to be, "I'll understand if you don't want to. I can bring Violet back and you two can stay-"
She grabbed his lapel and pulled him down. The moment his lips touched hers Jack, the TARDIS, and even the Master faded away. He wrapped one of his arms around her waist, the other cupping the back of her neck. Then he took control, deepening their kiss as he pulled her closer. She slid her arms under his jacket and around his chest.
She felt the brush of his mind. The loneliness he felt, the years he'd been on his own, no, not on his own. The years he'd been without her. A tear slid down her cheek and she vowed a silent promise that he would never be without her again. Whispering a word into his mind, one she spoke so very long ago, but she still meant. Forever. She stroked his back as his hand tangled in her blonde hair. In the next moment she was against the console.
"As much as I'm enjoying this we should probably take care of him before he wakes up," Jack interrupted.
The Doctor pulled back, breaking their kiss slowly, as if reluctantly, but he held her gaze a moment. The smoldering look in his eyes made her blush. Then he turned his attention to the Master.
"Now, to take care of him," the Doctor said, stepping towards the other Time Lord.
Jack glanced at her and raised his brow, smirking.
"Shut up, Jack," she said, making him laugh and then she laughed.
The Doctor leaned down, resting his hands on the Master's temples and then closed his eyes. She knew if she tried she could hear what the Time Lord was whispering into the now human man's mind, but she stopped herself, not sure if her presence would interfere. The last thing she wanted to do was chance the Master recovering. Soon, they would be rid of him, the Doctor would take her back to her original universe, they would get Violet back, and then they'd have all of time and space to be together.
