Okay, I made a fewww changes from story of the original game so don't like, don't read.
1) Darkrai did get his memory lost but he didn't get blown away somewhere.
2) The used-to-be-human Pokémon, Luca, still has her past unknown but the saving the world from darkness using the Time Gears is still there. Just after the real past.
3) Team Glamour is gonna be taking the role of Team Skull.
And 4) I think these are the only difference from the game.

"Gardy, calm down! Haha."
Two Pokémons, the heroines of the town who have saved the world from years of darkness, are walking to their comfortable HQ, Sharpedo Bluff from their mission: Defeating Darkrai. Gardy, a lovely, beautiful and kind-hearted Gardevoir, is 18 years old with eyes of beauty and grace, holding the great determination of an explorer and a smile that faces through dangers and wearing a Caring Scarf, an exclusive item that absorbs Dark-type moves to heal that she got from the Swap Shop. Next to her is Luca, a red Lucario. (If you want to know what she looks like, go to my profile for the link of Luca.) Not only she has sparkling magenta eyes but her smile holds the brilliant light of a sun and yet, she still wears the same pendant every day, not letting it out of her sight. Gardy's father was, at first, worried about his daughter's decision to evolve, knowing there will be many male Gallades or other Pokemon in the town asking her out. Sure, there were a few males chasing Gardy but Luca, being a Riolu at that time, chased them away. Hasmio was relieved but he knew his adoptive daughter will face her own suitors too.
He wasn't wrong.
Luca had some admirers and, being a one of a different-colored kind of species with high cuteness, she had gotten compliments here and there but the suitors slowly back away when they noticed how she defeated Palkia with Gardy. She does have one admirer who is a friend. Grovyle. The Grass-type Pokémon who have returned to his own time. Diagla has told them he restored Grovyle's time in a much peaceful time where no darkness is in control there.
"Luca, are you alright?" Luca snaps awake from her train of thought and looks at her Gardevoir sister before smiling a little.
"I'm fine, Gardy." The Gardevoir crosses her arms, tilting her head a little.
"Are you still thinking about Grovyle?" Luca shrugs a little before looking at the sky.
"A little…But I'm also thinking about what Darkrai said about my past…Sure, I was with Grovyle to prevent the world turning into a time-frozen darkness but…That time, I was still a Pokémon. Just a little Riolu. Grovyle said he found me in a cave somewhere but that's all…He doesn't know how I become a Pokémon…"
"But what about Darkrai? He seems to know how you-"
"Gardy, even if I ask him, he already lost his memory from Palkia's attack…Remember?"
Flashback
Luca and Gardy were panting, out of breath with Darkrai in front of them. Cresselia had knocked out after defeating the last of Dakrai's minions. Luca struggled to stand up but she end up falling to the ground. Darkrai chuckled evilly.
"Don't try to stand. You have lost, Lucarina. This wouldn't have happen if you died that time." Luca's head rose to make sure her eyes aim for the minister eye of the Dark-type Pokémon.
"T-That…time?" Darkrai smirked with no kindness and nodded.
"Yes. That time. The time of how you turned into the way you are now…You were so scared! Hahaha!"
"THAT IS NO WAY TO LAUGH AT A PERSON'S FEAR!" A booming voice echoed the cave and, before Darkrai could so anything, he gotten hit by Palkia's Spacial Rend, causing his head to hit a rocky wall and thus, making him have amnesia.
Flashback End
"Oh yea…" Gardy said, disappointed to know that the only person who knows about her sister's reason for her transformation is gone. "Well…Even though it's sad not knowing your past, at least your happy now, right?" Luca smiles softly at the smiling Gardevoir and nods.
"Yea." The two girls (Well, female Pokemon but let's go with girls and boys, okay?) walk in comfortable silence before Luca smirks teasingly. "By that way, how long are you gonna stay single?" Gardy blushes lightly and glares half-heartedly at Luca.
"W-What are you talking about?!" Luca laughs softly and puts her arms behind her back.
"Well, since we saved the world and manage to evolve into the full evolution of our forms, I thought you got a guy in mind already." Gardy blushes redder but puts a hand on her chin, rubbing it in thought.
"Hm…There is…one guy that I'm interested in…But I think I'm out of his league." Luca looks at Gardy with curiosity and mischievous glint in her eyes. If you're a Pokémon near Luca now, you would be thinking she develop a devious plan by now.
"Oh? Who is it?" Gardy blushes softly but soon, a voice interrupted them.
"Well, well, if it isn't the losers themselves?"
Luca sighs at the voice while Gardy looks behind her, looking at a beautiful pink Lopunny (yea, I forgot that a specific Buneary is a shiny. Gomenasai/Sorry! T_T), a grinning Mismagius and a smirking Gothitella. Team Glamour, the very same team who have attacked Gardy and got Luca in trouble, has evolved to three beauts.
"Cherry, what do you want now?" Luca glares at Cherry, making sure to keep Gardy protected. Cherry laughs like how a bully laughs at a weakling.
"I overheard what you just said, little Gardeline. I'm sure he wouldn't want to waste his time with some peasant and would every much be with me instead!" Cherry poses sexily and winks, earning claps from her lackeys while Luca and Gardy sweatdrops at this sight.
"Yay! You go, Cherry!"
"Yeah! Show these losers who's the prettiest!" While Cherry gets praises from her team members, Luca only sighs, grabs Gardy's hand and walk away from the disturbing show.
"I swear, every time we do something nice to those big headed show offs, their ego grows higher and higher! if Cherry is the only Pokémon in this world, I wouldn't have save her from darkness." Luca mumbles under her breath while Gardy giggles lightly at how annoyed her sister is about the said Lopunny.
"Well, you can't blame a person with a large ego." Luca laughs softly and nods.
"True. I wonder what dad is doing." Gardy shrugs softly.
"Knowing him, I'm guessing he's helping mom in the kitchen." The two shivers with a chill in their spine in unison, thinking about how their father last cooked for them…Not a very delicious feast.
"I-I'm scared to eat his cooking." Luca said with a shaking, frightened tone while Gardy nods before she points to the flag in the distance. "Well, we're back in HQ." Luca smiles and nods before running towards to the entrance. "Hey, wait up!"
In Fire Aura Base
"Damn, it's good to be home." Luca said, snuggling up to her bed while Gardy laughs softly at how Luca cuddles like a little Growlithe.
"No wonder a lot of guys said you're cute." At this, Luca blushes and growls.
"I-I am not cute!" Gardy pouts softly. Luca has always denied herself being cute. No matter how many times you try to convince her, she would always say 'she's not cute'. But that only seem to create more cuteness. Gardy shakes her head but still have a soft smile. Then, a question enters her mind.
"Say, Luca, what about you?"
"Huh?" Luca sits up, having one ear down and another perk up.
"You know, who do you like?" Luca stares at her in silence before scratching her head.
"I don't know…" She looks at her heart-shaped pendant, watching it gleam a little as the sun slowly sets…
Ting!
"Luca-chan!"
"Luca, let's play!"
"Luca, you'll be okay! I promise, I won't let anyone or anything harm you again!"
"I love you, Luca…Please don't leave me!"
"Owww!" Luca shuts her eyes tightly, grabbing her head softly as the pain ebbs away. Gardy rushes to her side with a worry look upon her face.
"Luca, are you alright?!" Luca groans in pain a little before panting, using one of her arms to support her.
"Y-Yea…I-I think so…I thought those vision things are over…" Luca growls a little before looking at her pendant again, her eyes filled with confusion. Gardy was about to say something when a squawking sound reaches their ears.
"Lucarina! Gardeline! I have big news!" Luca and Gardy stand up at this point, which Chatot reacts by flapping his wings. "D-Don't worry! It's no danger! Its only good news!" Luca raises a brow and crosses her arms.
"What is it?" Chatot clears his throat and raise one of his wings in a proud manner.
"We have a famous team coming to the guild!" Gardy and Luca tilt their heads in confusion before Chatot explains. "They are well known! Have you heard of Team Dark Roar?!" Gardy's eyes widen with excitement before squealing, causing Luca to cover her ears.
"Team Dark Roar!? You mean THE Dark Roar!? Oh my god! They're coming to Wigglytuff Guild?! When are they coming!?" Gardy leans her face towards Chatot with sparkles in her eyes while Chatot, feeling slightly surprised by this reaction, answer without a thought.
"Today. They're only at the water hole to get a drink."
"EKKKKKKK!" Gardy squeals loudly and hugs Luca, who has been trying to fix her hearing, tightly in a bone-crushing hug. "Can't you believe it, Luca?! Team Dark Roar is coming to our guild!" Luca blinks at Gardy's happy face before tilting her head a little to the left.
"Um…Who are they?" By that innocent question, Gardy and Chatot gasp. Chatot flaps his wings before squawking like crazy.
"ARE YOU SERIOUS!? YOU HAVE NEVER HEARD OF THEM!?" Luca shakes her head. Gardy lets go and grabs her paw.
"Come on. You'll know them when you see them." Chatot rushes outside with an excited Gardevoir and a confused Lucario, heading for the guild.
At Wigglytuff's Guild
"Oh my gosh! He's here!"
"It's him! It's really him!"
"By golly, it's Team Dark Roar's Gallade, Lade!"
Luca and Gardy come down to the third floor (Where you can find the Swap Shop.) and hear all the commotion. Luca notices Gardy's red cheeks as she looks at what cause her sister to blush. She notices a Gallade with a charming smile, wearing a Gallant Torc. Luca snickers lightly and pats Gardy on the back.
"So he's the one you got your eyes on. You two make a lovely couple!" Gardy narrows her eyes at Luca's grinning face before letting out a huff with bright red cheeks that seems to grow with each second.
"Oh shush." Luca laughs lightly and smiles. However, this little moment just got crashed…
"Out of the way, losers!" Cherry shouts, pushing Gardy out of the way. Luca growls and check if Gardy has any injuries before glaring at the Lopunny.
"Hey, what's the big idea?!" Luca shouts angrily, only getting an 'hmph' from the pink one. Lade, the Gallade, notices the scene and walks towards them. Cherry notices him walking this way and smiles.
"Oh! Hel-lo, handsome!" Cherry fixes herself up before smiling sweetly at him, who's only 5 feet away from her and getting closer. "Hi, my name is Cherry and-" But she cut off when she notices him walking pass her like she's not there at all. He kneels down in front of Gardy and offers her a hand while Luca blinks at this gesture and Gardy blushing really badly.
"Are you alright, Miss?" Gardy blushes deeper and takes his hand.
"I-I'm fine. T-Thank yo-Ah!" She feels herself being lifted and once she stands, she was leaning against the Gallade. Luca tries to contain her laughter when she notices Gardy's embarrassed red face. Gardy looks up and blushes bright red when their eyes have met. "I-I'm s-so sorry!" Gardy steps away from him, feeling her body heat increasing. "I-I'm so sorry! I-I didn't mean to lean against you, Lade!" Her eyes stay on the floor while the Gallade blushes a tint of pink, which goes unnoticed. He clears his throat, trying to concentrate in speaking to her instead of staring at her.
"It's alright, ma'am. My apologizes." He takes a closer look at Gardy before his eyes widen with realization. "Wait a minute! You're Gardeline, aren't you? From Fire Aura, right?" Luca and Gardy stare at him with surprise before the Gardevoir nods softly.
"Yes, I am." Lade smiles widely and hugs her tightly, earning a squeak.
"This is great! I have been looking for you! You won't BELIEVE how long I have wanted to meet you!" When he releases her and places his hands on her shoulders, he grins at her, making Gardy blush so red, her head resembles a tomato!
"I-I…um…y-you were?" When Lade nods like a child, Grady could also feel her soul leaving her body just to scream with joy. "Have I die and gone to heaven?!"
"Haha! Hey, Grady." Gardeline turns to Luca, who has been smirking all this time. "I'm gonna check on the mission board. See you later, lover birds." Luca laughs softly and climb the ladder up to the second floor, away from the two blushing Pokémon behind her.
"No wonder he likes her…" Gardy blinks at Lade, who is muttering under his breath.
"He who?" One Lade notices Gardy's curiousity, he gestures her to come closer. She looks around and leans in a little, making Lade whisper something in her ear (if she has any.)
"My partner. He has been looking for her everywhere. That's one of the reason we're here." Gardy's eyes are filling with confusion.
"Why?" She whispers back, causing the Gallade to chuckle.
"I don't know but they have one thing in common on their appearance…They're not from this world."
"H-Huh?"
Second Floor
"Now let's see…" As Luca looks through the wanted posters, her mind suddenly drifted off to what has been bothering her…
"Why can't I remember a thing? Who am I? Why am I a Pokémon? Did I have a family?" Luca sighs and crosses her arms. "As much as I want Gardy to help out, I don't want to trouble her…I hope Cresselia is doing okay with taking care of Darkrai…" She raises her head and reaches out to a poster of a Cofagrigus. But the instant she touched it, she feels a stabbing pain in her back.
"URGH!" Luca suddenly grunts in pain, clutching on her waist with her arms. "W-What's…What's happening?" Luca starts panting, her breathing getting heavier. "W-Why is it…s-so hard to breathe?" Sunflora notices Luca and was about to wave hello when she hears her cry out. "A-AHH!" Shock and fear written all over her face, Sunflora rushes towards Luca.
"Luca! Luca, what's wrong?! Luca! Someone, help! Luca's in trouble!" By then, some of the Pokémons in the second and third floor heard Sunflora's cries. When they saw Luca kneeling against the wall, clutching around her and her breathing getting heavier, Gardy and Chatot are by her side.
"Luca, what's wrong?! Luca, tell me! Luca!" Gardy panics and tries to find the cause of her pain.
There's no wound or any injury.
"Oh no! Oh no! What are we going to do!? Luca, hang on! We're going to-"
"Shit! I was afraid of this!" Everyone turns to Lade, who walks over to Luca. "Oi, Luca, calm down! Stop thinking for a minute and try to calm down!"
"What's wrong with her?!" Gardy was on the verge of tears, watching her sister clawing her sides, letting out sounds of pain while her body slowly curls on the ground.
"She's got 'Past Attack'. If there's something in her past that she fears most, it will come back to attack her again. But this only happens when she try to figure out about her past. The more she remembers her past, the more real her pain in it will affect her." Lade explains as he rummage through his bag, pulling out a flute that has the markings of a Jigglypuff on it. "This should put her to sleep."
"It won't work, Lade." A deep, alluring voice said as a paw is placed on the Gallade's shoulder. "Sleeping won't help her. It'll just make her have a nightmare." Lade turns around, surprise and relief wash over his face.
"Zo, you came! Just in time too…" The figure walks over to the Lucario and bends down onto his knees. Luca bits her lower lip as she tries to look at the figure, tears of pain in her eyes.
"Ah…argh…ha…" Her voice was fading and her visions are blurry, her body weakening. When the silhouette place a paw onto her cheek, a whisper so sweet reaches Luca's ears.
"You'll be okay…Just hang on…"
For a moment, Luca could almost feel something…This warmth…this pain…it was all too familiar…
Soon, her visions change to that of smokes and fire, with people screaming and running out of the place. Luca reaches out and notices something.
Her paws…are hands.
"W-Wha…?"
When she tries to get up, she cries out in pain. Her back feels like it's going to break, she can't feel her legs and her energy is weakening…
"W-What's going on…?" The smoke was clouding her visions and her breathing was getting heavier… "T-This…This is…so familiar…B-But…I-I'm losing my air…"
"LUCA!"
Her eyes widen as she tries to see properly. There were two...three shadows in the smoke.
"LUCA, DON'T YOU DARE DIE! JUST HANG ON! I'LL SAVE YOU! HANG ON, LUCA! HANG ON!"
The first of the silhouettes, a short one, looks like its fighting two tall silhouettes. One of them kicks the short one in the stomach, causing the first one to fall onto the ground, coughing sounds can be heard.
"Let's get out of here! Leave the kid! This place is about to blow!"
The tall silhouettes disappear, leaving the short one. The shorty crawls over to where Luca was. She tries to get a good look of the person but the smokes was covering the appearance, making the human look like a shadow. She suddenly feels something grip her hand. She looks at it and sees a blurry vision of a hand gripping hers. Then she hears the person speak to her…
"L-Luca…I'm sorry…I'm sorry…I wasn't able to …" The voice was weak, broken…it sounds so sad… "I'm…Luca…I wanted…stronger…But I…" Luca tries to hear his words properly but her body was getting weaker, as well as her sensors…Something wet falls onto her cheek and another hand lifts her head, making the girl look a little more clearly… She only manage to see the lower part of his face but surely enough, there were tears on his cheeks. "Luca…I"
But just as the figure lean in to her face, the vision suddenly disappears…Luca couldn't see nor hear anything…Her eyes slowly close, taking her to a soft slumber as her remaining energy slowly disappear…
