With Gwyn, Jack and Tom:
"Gwyn, where are we going?" Tom asks as they twist their way through the labyrinth of corridors. Jack follows closely next to him, keeping stride with Gwyn's fast pace.
"Following her," Gwyn says absently. Tom and Jack look to each other for an explanation but neither has an answer.
"Who is she?" Jack questions. Gwyn's hand clenches and her heart races as she stares ahead.
"The lady in black with the metal eye patch." Gwyn's voice quivers. Tom and Jack both share a look of concern and vulnerability. Both had seen the damage and mental scarring Madame Kovarian had already caused to Gwyn's health. Finally Gwyn stops in front a large metal door. It seems to have multiple bolts and screws designed to keep something inside from coming out. Gwyn stands, gaze fixed on the door for a solid minute before the glow around her disappears and she suddenly collapses. Tom rushes forward to catch her before she can hit the floor. He hurriedly checks her pulse and temperature, fearing the worst.
"She's stable. Just resting," Tom croaks, his tone relieved. Jack gives a curt nod in reply and began inspecting the reinforced door. "There's something important in there. How do we get in?" Tom asks, his body supporting his fiancée.
Jack takes a step back and raises his sonic blaster, one of his favourite weapons. Gwyn had built it for him after he told her of how he met her mother. It turned out to be very helpful in situations like these. He raises the weapon to the door and pulls the trigger; a wave of red energy pulses out of the weapon and bores a square entrance through the door.
"Handy," Tom comments.
"Very." Jack turns to Tom and kneels down beside him, holding out his arms. Tom carefully transfers Gwyn from his arms to Jack's, with no argument. Jack's physical job at Torchwood left him much stronger and faster, and should something go wrong they would need to run with an unconscious Gwyn.
They enter the room with caution and take stock of their surroundings. In the centre of the white padded room stands a single metal chair with various restraints and wires attached to it. Other wires and needles lie haphazardly around the chair as if they were taken off in a hurry. Up near the ceiling on the left side of the room there is a black rectangle, standing out stark and obvious in the all-white room.
"A testing facility." Jack seethes as he looks around the room. He carefully approaches the chair, trying hard not step on any of the cords or syringes scattered around it. Circling it.
"Human testing," Tom murmurs, examining the room as well. He bends over and gingerly picks up one of the tubes with a syringe attached to it. Dried blood is caked to the tip of the needle and the inside of the tube.
"Well, Rosie wasn't exactly human," hissed Jack, his tone sarcastic and mocking. Rose was treated like a lab rat if this is where they kept her. Evidence in the room certainly points towards it.
"I'll bet the room up there is an observation room." Tom suggests, motioning toward the black window. Jack nods in agreement.
"Let's go back to the Tardis. We got what we came for, and I want to lay Gwyn down soon," Jack instructs, hurrying out the door. He's seen enough of this place to last a lifetime.
With the Doctor, and the Ponds:
The Doctor and the Ponds wander around the large base, searching for some kind of filing or record room. They find lots of testing labs, Ganger body host rooms, and many rooms filled with medium sized ornate boxes. They dare not look in the boxes, knowing full well they contain the heads of the headless monks' victims. After many dead ends and useless rooms, Rory finally stumbles across a record room.
"Hey, Doctor! Found something here!" Rory calls, walking further into the room. Rows of metal file containers are pressed up against the right side of the room while two large monitors and touch-keyboard computers are built into the left side.
The Doctor dashes to a computer and uses his sonic screwdriver to turn it on and search for information. The Ponds begin digging through the paper files.
"It may be under a code name. Look for Bad Wolf," the Doctor croaks, his voice tight with mixed feelings as he searches the electronic database. Amy heads to the R's for Rose, while Rory goes to the B's to look for a Bad Wolf folder. As Amy begins searching she comes across a familiar name. Her throat tightens and her whole body freezes. 'River Song aka Melody Pond', the file title read. Slowly pulling the file out, she stares at it with paralyzing pain.
"Amy, did you find something?" Rory asks, noticing the sudden silence. He turns to look at his wife when she doesn't respond, and finds her silently crying while holding a manila folder. Rory approaches her carefully and glances at the folder which has his wife so upset, and feels his throat tighten as well.
"This is Melody's folder. Our daughter. This is her life away from us. Stolen. It isn't fair," Amy weeps. Rory pulls his wife into a comforting embrace as she falls apart. The Doctor silently glances at the mourning couple but keeps silent. He needs to focus on the task at hand: searching through the database for any information on Rose. The Ponds eventually resume going through the rest of the files. The Doctor's brow furrows as he comes upon a folder named Bad Wolf. He opens the file to find nothing but a series of video logs.
"Luckily paper files haven't disappeared in the future," Rory comments, pulling out another thick manila folder from a filing cabinet. This one is labelled 'Bad Wolf aka Rose Tyler'. Ignoring him, the Doctor clicks on the first video file. The file name is nothing but a series of numbers, and he ignores the voice in his head telling him to decode the numbers, and instead he focuses on the video instead. Amy and Rory come up behind him and lean closer to the screen to see what the video contains. It shows a white padded room with a metal chair in the middle. A honey-brown-haired woman, dressed in a paper hospital gown, is strapped to the chair, with wires and needles attached to assorted body parts. Some appear to be monitoring vitals while others flow out into the walls of the room. The room is empty except for the woman in the centre. The Doctor inhales a sharp breath.
"Rose…" He whispers through dry lips. The video begins to play automatically. The angle of the camera is pointed downward, as if they are watching from an observation platform.
"Test number #1 on analysing the foreign particles and genetics in the body of one Rose Marion Tyler, using electric stimulus. Activating electric current of 5 milliamps." A cold female voice echoes through the video. Rose stays motionless, her head hanging limp.
"No reaction. Increasing to 10 milliamps." The same voice says again as engine noises become more prominent in the recording.
"Still no reaction."
"There is evidence of Time Lord genes in her blood. She can handle a little shock. Increase the power. Set it to 100 milliamps," a different, angry voice ordered.
"That's Madame Kovarian's voice," Amy growls, clenching Melody's file in her hands, crumpling the paper.
"At 100 milliamps the human body will suffer respiratory arrest, extreme pain and muscular contraction," Rory notes in an undertone, his nurse training showing. His eyes narrow at the video. Rory can feel nothing but anger towards the organization. They would go to unethical lengths all for some silly prophesy about the Doctor. The trio watches in angered silence as Rose is tortured and experimented on. Four videos later, the Doctor snaps and punches the screen in a burst of exposed anger. Rory jumps at the sudden violent motion but quickly regains his composure. The Doctor turns and rips the folder on Rose Tyler out of Rory's hands before he moves to the exit of the file room.
"Let's head back to the Tardis; we can look over it there!" The Doctor growls before stomping out of the room with the manila folder in his hands. Rory and Amy follow closely behind, and in Amy's hands is the file on her daughter.
They hurry back to the Tardis to find Tom and Jack with Gwyn unconscious in his arms, waiting in front of the Tardis. The Doctor runs to them and frets over Gwyn's unconscious form, all his anger momentarily overtaken by worry for his daughter.
"What happened? Is she alright?" The Doctor quickly scans Gwyn with his sonic screwdriver.
"She's fine, just energy exhaustion. What did you find?" Jack questions, nodding towards the folder the Doctor was holding. The Doctor gives him a confused look before he remembers what's in his hand.
"Oh right! This is Rose's folder that the Silence have on her."
"Let's worry about that later. I think we should put Gwyn to bed. We could all use a rest and we can look at in the morning - or whatever time system there is when floating in space," Tom suggests. The group nods in agreement and the Doctor unlocks the Tardis, letting them all trudge inside. Amy and Rory head of to their own room while the Doctor searches for a bedroom for Gwyn. He finds one right off the main stairway, courtesy of the Tardis. Jack carefully tucks Gwyn into the covers and leaves Tom to look after her. Giving Gwyn a final kiss on the forehead, the captain leaves the room to find a bunk for himself. The Doctor lingers in the room for a minute before also leaving, to go look over Rose's file in the control room.

Notes:
Ms. Tyler travelled with the Doctor's 9th and 10th incarnations. Witnessed one regeneration as well as absorbing the heart of the Tardis into her human body and surviving. No further information about the incident.
Ms. Tyler has an a dense cluster of chronon particles connected to her frontal and parietal lobe.
Ms. Tyler has the standard amount of the particles left on the body after extended time travel.
Unusual alpha-meson particles found in the bloodstream, which are energy dispersed particles left after an energy weapon has been discharged. Further investigations to follow.
A thin layer of pedleron particles covers Ms. Tyler's skin; it has not dissipated in the last 5 years, even with no time travel in that time, concrete evidence of Tardis genetics within the human Rose Tyler.
