Gunn would rather risk his own life than someone else's. He understood the logic, he and Lorne couldn't get the refugees to Pylea covertly without forcing the Scourge to waste their manpower elsewhere. And Faith had agreed to this, to distract Trask and his team. But that didn't make this easier on Gunn. Whatever Faith's faults she was still on the same team, Gunn therefore felt an obligation to protect her. She was a slayer, maybe she could escape, maybe not. Gunn helped the Lister clan escape to Pylea. If he couldn't save her, he would make sure that her sacrifice was not in vain.
