Yondaime 72 and everyone else: Naruto did NOT lose one of his eyes due to Izanagi, and the reason has been explained in the previous chapter. Refer it once more if you're still confused.
Now, before I start this chapter, I'd like to say that despite being the villains/bad guys, Baku and his soldiers were damn smart. If not for Naruto's Izanagi, his entire team (Not 1st company) would have been dead, Konoha would be under siege and Osaka headquarters would have been lost. Everything is fair in war, there is no honor...
Baku did it once, now it's Naruto's turn. The ambush portrayed that no matter how strong you are, if the enemy has proper intel and right manpower in proper positions, you'd be dead before you know it.
Now the original Naruto is going to be referred as "Commander Naruto", while the Blood Clone leaders of the 4 teams shall be called as "Captain Naruto". Don't get confused...

Chapter 68
Clone Wars
(Communication Headquarters- Clone Team 4)
"Captain, the station is secure. All personnel have been put under a genjutsu and are now sleeping" said one of the Naruto clones,
The Leader Blood Clone of the Unit was currently standing in front of a giant strange blue ball structure, his hands were tightly grasping the mysterious device trying to find out the location of the Root Strike Teams as well as Danzo Shimura.
He suddenly felt a spark of chakra and his eyes shifted towards the point from which he got the sensation...
"We've got them. Commander was right, they are indeed moving on the specified strategic locations" answered the leader blood clone,
"Orders, sir?" asked his subordinate shadow clone,
"Carry out the commander's orders. I'll contact him in order to fulfill our next objective. GO!" ordered the leader blood clone,
"As you command, Captain"
He watched as his small team quickly teleported to their specified positions. This was going to be a blood difficult battle for them, tonight the fate of Konoha as well as the entire world was going to be decided.
And everything was depending on how they acted...
He placed his hand on the communication device on his ear, as he connected the two frequencies...
"Commander, I am squad captain of Team 4... as per your orders I have sent my teams to the target spots. You were right...Root Teams are coming" explained the blood clone,
"Good work, Captain. What about Danzo Shimura?" asked the original Naruto quickly, as a tensed look appeared in the clone's eyes.
"He's moving towards Konoha, I have sensed several Hyuga clan member signatures beside him along with some Root Anbu teams. Our men there are heavily outnumbered and strategically helpless against the Hyuga. Our Kunai launchers are ineffective against their defense...what do we do?" asked the clone worriedly,
For a few moments silence reigned over the comm channel, until he heard his maker taking a deep breath...
"Captain, inform this situation to our men on the ground. The Hyuga are perfect foot soldiers for Danzo, they will be his vanguard that will try to smash through our front lines. Tell them to hold the position as long as possible...I'm sending in reinforcements" explained Naruto,
"But sir, you have made as many clones as you could. Any more, and you won't have enough strength to face Baku and his army..." argued the clone in protest,
"You're wrong, I am not sending clones but someone much better and dangerous. Connect me to Osaka headquarters, I want to speak to the Senju brothers..." advised Naruto,
''On it, Commander"
The Clone leader immediately made a few hand seals and put his hand on the giant blue ball, as he connected a link between the targets and his commander.
"Hashirama-sama, Tobirama-jiji...can you hear me? It's me, Naruto..."
Tobirama was surprised when he heard the voice of his grandson, the boy was supposed to be with Minato right now.
"Naruto, what happened? I can't feel the link between us...your genjutsu is working or not?" asked Tobirama suspiciously,
"It's a long story. The only thing I can say is that I had to use Izanagi and Konoha is about to be attacked...and I need you to defend it" answered Naruto truthfully, and he heard a shocked gasp escaping from Tobirama while Hashirama sighed tiredly.
"Are you okay? Before I do anything else...tell me you're safe" requested Hashirama, as Naruto just smiled while observing Baku's palace that was in front of him.
"Don't worry about me...I'll be coming home soon"
Both the Senju brothers sensed the hesitation in his voice, something was wrong...
"Danzo is trying to take over the village, and he has somehow got the Hyuga on his side..." explained Naruto honestly,
"The Hyuga? But why would they-" replied Tobirama but was cut off,
"I don't know why all of this is happening, but I don't want innocent Hyuga children to die for a mad man's dream. Whatever problems the adults have with the village, the children must not die. We've lost enough kids in this war...I'm currently busy in stopping Baku who is a part of this coup. That's why I request you to save our village" requested Naruto,
Hearing this made Hashirama sad and happy at the same time, sad for the conflict that was arising within his beloved village and happy that there was someone who still believed in protecting the lives of innocent children, no matter on which side they were fighting.
"My own students...this was not what I taught them" said Tobirama sadly, on one hand he had students like Hiruzen and Kagami who were still fighting for the village, and on the other hand there were Baku and Danzo.
Hashirama was alarmed when Tobirama unleashed his entire power and started leaking a massive KI, and the look in his eyes showed someone was going to die.
"Naruto, why do you want to save the Hyuga? Betraying the village for any reason is a crime punishable by death...and it applies to everyone. I'll take care of Danzo and the Hyuga personally, they will have to pay for this treachery" declared Tobirama furiously,
"Tobirama..."
"Hashirama-sama, you brought all these clans together to form Konoha. The Hyuga do not trust my father, perhaps they will listen to you and lay down their arms..." suggested Naruto, as an angry snarl escaped from Tobirama's lips.
"This is no time to save the Hyuga, they have broken the rules of our village. Everyone one of them will have to pay for this..." answered Tobirama in a cold uncaring voice
"Is Konoha worth one innocent child's life?" asked Naruto patiently, instantly shutting Tobirama's mouth.
Hashirama was pleased when those words knocked some sense into his angry brother and he lowered his KI, only he knew those words had indeed reminded Tobirama of someone. His brother was not like this, but Kawarama's death had made him into the person standing before Hashirama...
And the same thing could happen to many more children of Konoha, if they saw their friends getting slaughtered before them. If the various ninja clans of Konoha saw the village slaughtering an entire clan including the young children of that clan, then they would no longer trust the hierarchy and more such revolts could happen in the future.
"My people believed in that dream once...and I want to make them believe again. No harm should come to the Hyuga...I want your word" requested Naruto,
"You have it. I'll try to negotiate with the Hyuga, hear what grief they have and even if they are not listening I'll trap them with my Mokuton..." promised Hashirama,
Tobirama just sighed tiredly before giving a small "Hai"...
"I have 2 of my squads there, and they are defending Konoha along with the Uchiha Police Force. They'll support you..." suggested Naruto,
"Naruto, you'll make a fine Hokage one day. Not only do you understand the need to defend Konoha, but also know the feelings that burn in people's hearts..." said Hashirama proudly,
"I never wanted to be a leader, but many of my friends have died to protect the very same children that are right now caught in this civil war. And I intend to protect them, no matter what!" replied Naruto honestly,
"Brother, we need to go...it'll take us at least a few minutes. My Hirashin is not as fast as Minato..." said Tobirama seriously,
"Naruto, you need to inform Minato about this. As the Hokage he must be informed..." advised Hashirama,
"I've already got plans for him. This uprising is not just happening in Konoha, we must destroy the enemy forces in all sectors. Just make sure Konoha is defended, get the Hyuga to stand down and fucking kill Danzo" informed Naruto, and quickly cut the link.
The Blood Clone leader felt himself getting reconnected with his maker...
"Sir, Team 1 have located the enemy forces stationed in Osaka. Entire 2nd Blacklight company is there, along with 70 Root forces. They are waiting for your orders..." asked the Blood clone,
"Kill them all..."
"Captain, I'm running out of time. You inform my father that Root Strike Teams are going to attack on various strategic locations across Fire Country. I take full responsibility and request him to send his best fighters as reinforcements and personally assist in destroying the enemy forces." informed Naruto,
"Understood, Commander. I'll be joining my men after I finish informing the Hokage...good luck, sir" wished the Blood Clone,
"I was born for this war...and now I'm ending it"
(Clone Team 1- Osaka)
The small shadow clone team was currently hiding in a large pond that was just beside the mountains. They could clearly see the make shift camp of the enemy forces, and those soldiers were preparing for war.
The Blood Clone leader keenly observed a small ridge that was near the enemy's camp, there were at least 190 special forces soldiers in that camp. While he only had 15 men on his side, 16 if he included himself.
A straight up fight with the enemy would only end in a blood bath, but it was unavoidable. Although it didn't mean they were supposed to charge in like mad dogs...
He signaled two of his soldiers to come forward...
"You two get on that ridge, use it as a vantage point. You will be our shooters and your objective will be to take out the leaders of the enemy forces and cause as much havoc as possible in order to distract them" explained the leader blood clone in detail
"But Captain, even with our kunai launchers we'll only be able to take out a few enemy before they bomb us back to stone age.." said one of the clones,
"You're right, everyone give them half of your exploding tags. Rain hell over those bastards and before you die, make sure you take a lot of them with you" replied the Blood Clone seriously,
The rest of the squad came forward and handed over the exploding tags to their fire team as the 2 clones went to fulfill their objective.
"Everyone, place an exploding tag on your bodies. We'll take down as much of them as we can..." ordered the Blood Clone, as his men just gave him a firm nod.
"Yes, Captain"
Meanwhile the two shadow clones stealthily positioned themselves on top of the ridge. One of them started loading exploding tag on his kunai before filling the entire magazine into his weapon.
While the other one was sharply observing the enemy forces with his sharingan as his kunai launcher was aimed at them.
"Lizard's the commander of 2nd company of Blacklight. We take him out, and these bastards would become leaderless..." suggested the first clone shooter,
"I hear you, man. But I can't see the bastard, he must be in one of these tents..." advised the second clone shooter,
"The captain and our team are at least 50 meters away from the border of the camp. I can see at least 10 sentries in those trees near the lake, we need to take them out first otherwise they would easily spot our team when they come out of the pond..." said the first clone seriously,
"Understood, I'll point them...you shoot them" answered the second shooter clone,
The first shooter clone quickly placed a small silencing seal on top of his kunai launcher, in order to prevent the weapon from making any sound and adjusted his weapon.
"Target- 200 meters, upper right side of sector 1. Fire!"

A lone Root ninja was pierced clean through his skull with a kunai and got pinned on the bark of the tree on which he was stationed.
"Target-300 meters, lower south side of sector 5. Fire!"

One after another, the shooter clone duo stealthily eliminated the entire 10 man sentry team stationed at the border of the enemy camp. The first shadow clone fired a lone kunai in the pond giving the signal as his entire team emerged like ghosts from beneath the water surface.
"The team will attack the camp in 15 seconds. Drop the payloads now!" ordered the first shooter clone,
The second shadow clone aimed his exploding tag laced kunai launcher at the enemy camp and quickly pulled the trigger...

Several explosions rocked the entire Blacklight camp as many of the enemy soldiers got blown to pieces.
"CHARGE!"
Before the disarrayed enemy forces could try to regroup themselves, the entire shadow clone team charged straight into the camp while firing hundreds of kunai launchers at the helpless soldiers of 2nd company of Blacklight and Root forces.
Some of the ninja tried to defend themselves, but only ended up with a kunai in their brains.
The Blood Clone leader was however alarmed when two of his shadow clone soldiers got destroyed, as the entire 2nd company of Blacklight emerged from their tents with their commander, Lizard at the front.
"Everyone, Titan formation!" yelled the Blood Clone leader,
All the Naruto shadow clones quickly threw their kunai launchers and transformed one of their hands into hardened wooden shields while joining with each other forming a formidable wooden shield.
Lizard and his men were continuously firing their kunai launchers on the small shadow clone team, but somehow their weapons were not able to pierce the strange wooden shield.
His eyes widened in shock when an exploding tag landed right beside him, as he quickly jumped away...
Another powerful explosion rocked the front line of Baku's forces and immediately the shadow clones that were hiding behind the wooden shield jumped right on them.
The Blood Clone leader swiftly sliced his sword across the necks of 3 Blacklight, while defending his right flank with his wooden shield. He gave a quick leg sweep to his assailants and stabbed his sword clean through the Root Anbu's heart.
He didn't stop there and thrashed his wooden shield in the face of a Blacklight ninja destroying the man's head to pieces.
His shadow clones had ran clean through the shell shocked enemy troops and were now fighting against them till their last breath. While his shooter team was raining hell over the entire camp while firing several kunai and exploding tags destroying large chunks of enemy troops.
"Die!" yelled Lizard angrily, and tried to stab the Blood Clone leader in the back,
At the last moment the Blood Clone avoided the incoming attack and gave a roundhouse kick to his fellow commander sending him sailing away. He didn't stop there and sent a right hook straight towards Lizard, but the man twisted his body and instead grabbed the blood clone.
"Who told you we were here? Tell me or your men die!" threatened Lizard, and the Blood Clone saw his team had been surrounded.
His shooter team had been eliminated and now he and his remaining 11 shadow clones were surrounded by enemy forces.
Everything had went according to their plan...the enemy forces were easily within their range.
"Tell me or you die!"
Lizard's eyes widened in terror when all the shadow clones as well as the Blood Clone leader quickly performed the "Ram" seal...
BOOM!
(Konoha)
Tobirama bitterly observed the battle that was happening at the gates of his village. He could clearly see two different factions of special forces engaged in a fierce fight, while the Uchiha Police Force was trying to stop the Hyuga clan but were clearly outnumbered.
He saw the sad look in his brother's eyes and put a hand on his shoulder...
"Brother, stop the Hyuga. I'll lend those shadow clones of Naruto a little help..." ordered Tobirama, as Hashirama just nodded while casting a sympathetic glance towards his brother.
After all the one who was suffering was Tobirama...
The younger Senju put his finger on the ground and located the chakra signature of his target...and Hashirama was surprised when a monstrous wave of chakra was passed through the entire village.
"Tobi..."
Every ninja in the area felt a wave of fear rush through their bodies as they got hit by a powerful killing intent, and took a step back in fear when they saw the Nidaime Hokage standing on top of the Hokage faces along with his brother.
"DANZO!"

The Blood Clone fight was short, but that's how special ops missions are. They were like suicide bombers and they did accomplish their objectives...they could have never won a straight battle.
I have divided these fights into 4 parts, it is just not possible for me to incorporate the entire civil war in one chapter. The first part was in this chapter...
