Mario and Luigi were speechless when they saw that, Bowser had taken over the Mushroom Kingdom? It was then that they remembered the phrase Bowser said before going through the portal.

But what did that mean? the brothers didn't understand what he meant, but they knew one thing, if they wanted to find out, they couldn't stay still, they would have to explore the kingdom to get information.
Mario: Wait, we can't go out like that, we'll be recognized right away, we have to disguise ourselves.
Luigi: Leave it to me.
Like Mario, Luigi also carries various items when he leaves home, he then took two blue shells so they could blend in with the Koopa army, and it worked, they weren't even recognized.
After walking for some time, they see another Koopa, and by the way he was dressed, Mario and Luigi realized that he was the captain of that troop, and when he saw them, they soon thought that he had identified who they were, but no.
Captain Koopa: Hey you two, yes you mustache ones, never seen you around here.
Mario and Luigi didn't exactly know what to answer, so they just kept silent, hoping that the Koopa wouldn't ask any more questions.
Captain Koopa: And for that reason I assume you were helping the cause, as well as many others, weren't you?
Mario: The cause?
Captain Koopa: Yeah, you know, the war against Sarasaland, ever since King Bowser took over the Mushroom Kingdom, they've been a thorn in our shells, I really believed we had them beaten, but they were able to hold our troops back, you were there, weren't you?
Luigi: Oh yes, the war against Sarasaland, of course, we barely got out of there alive... Unfortunately we lost many friends.
Captain Koopa: I know, Princess Daisy is a tough opponent, we've been fighting her for five years now, but we will beat her, sooner or later, anyway, keep up the good work.
And so, Mario and Luigi already had an answer, Bowser had taken over the Mushroom Kingdom 5 years ago, and when they saw a clock, they saw that it was the same day that they had entered the portal, ok, they already knew when, and that's when they understood, that portal they entered was actually a portal to the past, and Bowser used that to ensure that Mario and Luigi never came to the Mushroom Kingdom, that stork he scared away was the stork that carried the brothers when they they were babies, but they still had a few questions, what happened to Peach? And what is this "War against Sarasaland" thing? Was Daisy okay? It was then that Mario had an idea.
Mario: Hmmmm, this all started when we went through that portal on Yoshi's Island, maybe if we go there we'll find answers.
Luigi: It's not a bad idea, come on, I know of a pipe that takes us there.
After walking for a few minutes, Mario and Luigi finally found a pipe that led to Yoshi's Island, but then, another surprise, the pipe was blocked by a big rock, luckily, that's no obstacle for the Mario brothers, they took their hammers, and destroyed that huge rock like it was nothing.
After entering the pipe, they came out on Yoshi's Island, as expected, but something was also different there, the island was deserted, there was no Yoshi around, but then, Mario saw an object that he immediately recognized.
Mario: LUIGI, LOOK OUT!
Luigi: What? Oh, I know that joke, forget it Mario, you can't fool...
Before he can finish the sentence, Luigi gets hit in the face by a Yoshi egg, and then they see, a group of multicolored Yoshis, but they don't look very friendly.
Red Yoshi: We got you.
Yellow Yoshi: How did you get through the pipe? Only Bowser can unlock them.
Brown Yoshi: That can only mean one thing, these two are here to defeat us.
White Yoshi: Not gonna happen, all members of Bowser's army found on this island must be destroyed.
Mario and Luigi are surrounded by a bunch of Yoshis, and they are pointing spears at them, Mario didn't want to fight, because he knew that these Yoshis could help them, so he tried to explain everything.
Mario: Wait, we're not from Bowser's army.
Luigi: My brother is right, we are just plumbers... And time travelers apparently...
Purple Yoshi (sarcastically): Yeah, right.
Pink Yoshi: For Bowser's spies, these ones are kinda funny.
Blue Yoshi: We have to tell the chief, he will know what to do.
?: Tell the chief what?
That last voice belonged to a figure that ran towards the group of Yoshis, but when he stopped, Mario and Luigi were happy to see who it was, none other than their best friend, Yoshi.
Yes, lucky for them, the leader of that group was that green Yoshi they knew since they were babies, sure he probably wouldn't recognize them, but if there's anyone in this new timeline who can help them, it's him.
Yoshi: Who are those?
Black Yoshi: Chief, these are members of Bowser's army, they are attacking our island.
Yoshi started to observe those two strange figures, they certainly weren't anything like the Koopas they had seen, but he knew he couldn't let his guard down.
Yoshi: Hmmm, they don't look like Bowser's army, nor do they smell like Bowser's army, but that could just be tricks, there's only one way to know for sure whether you're from Bowser's army or not, are you willing to make a test?
Mario: We have nothing to hide.
Luigi: Yes, we accept.
Yoshi: Great, come with me.
Not knowing what awaits them, Mario and Luigi follow Yoshi, hoping that he believes them, they finally arrive at a village where some Yoshis live, there were about 100 Yoshis living there at most.
Yoshi (pointing to a circle drawn on the floor): Red hat goes here, and green hat goes here.
Mario and Luigi do as Yoshi says, and stand inside the circle, Yoshi then enters the circle as well.
Yoshi: You guys look delicious, which one should I taste first? Well, let luck decide.
Yoshi starts to spin, and when he stops, he's facing Luigi, Yoshi then sticks out his tongue, and swallows him.
Luigi: MARIOOOOOOO!
Mario sees that, and gets mad at those Yoshis, he raises his hammer and is about to attack, but then, chief Yoshi spits Luigi, and asks him to calm down.
Yoshi: Don't worry, that was just a test, now I'm absolutely sure you're not from Bowser's army.
After that test, the Yoshis apologized to the brothers, they had made a mistake, Mario and Luigi weren't bothered, if anything, they were happy that they found someone who could help them.
Yoshi: Once again, please forgive us for this bad reception, my friends believed that you were from Bowser's army, since he took over the Mushroom Kingdom, we were all very scared, but that's not important, who are you anyway?
Mario: I'm Mario, and this is my brother Luigi.
Yoshi looked at the two brothers, and he had a strange feeling.
Yoshi: That's weird, it's the first time we've seen each other, but, I feel like we've already met, like we're bound by fate or something, and where do you guys come from?

Upon hearing that, all the Yoshis started laughing, like it was the biggest joke they had ever heard, but that only lasted until the chief made a sign for them to stop.
Yoshi: I don't know why, but I feel like I can trust you, so tell me, what is this other timeline like?
Mario: Basically, everyone lives in peace.
Luigi: Yeah, don't get us wrong, Bowser attacks sometimes, but my brother and I, well, especially my brother, always manage to beat him.
Mario: But then, Bowser managed to go back to the past, and change the timeline to make sure we never get to the Mushroom Kingdom, and now we have to go back to the past to stop him from changing the timeline.
Yoshi: And you have any idea how you're going to do that?
Luigi: Well, we have a theory, but I believe we're gonna need help to defeat him this time, you think you and your Yoshis can help us?
Yoshi: No problem, I think I know who can help us, we have to go to the Mushroom Kingdom, and find Princess Peach.
Mario: Okay then, tomorrow we're gonna find her, but first, there's still something we need to know, how did that happen? How Bowser took over the Mushroom Kingdom?

Yoshi's flashback
It's kinda weird to remember that time, it seems so long ago, but at that time, everyone in the Mushroom Kingdom and the surrounding lands lived happily, even though she took the throne at a very young age, Princess Peach was doing a great job, and the kingdom had a strong friendship with Sarasaland, and of course with us on Yoshi's Island.
Oh, but it all changed when King Bowser attacked with his powerful Koopa army, they attacked the kingdom, taking whatever they wanted, and destroying the rest, with no other options Princess Peach was forced to send her army of Toads to contain the threat, however, was when she discovered that this would be more difficult than she imagined, despite having much more Toads, the Koopas managed to beat them with ease.
And it wasn't because the Koopas were better soldiers or anything like that, but the fact is that the Koopas always seemed to be prepared for anything their enemies threw at them, without many options, Peach decided to ask us on Yoshi's Island for help, but that's we found out that Bowser had blocked the pipes, so we weren't able to help.
As a last resort, Peach tried to get help from Sarasaland, however, soon she found out that Bowser had also sent several of his most powerful soldiers to attack them as well, in the end, Sarasaland managed to contain the Koopa offensive, but at the cost of many lives, including the king and the queen, who perished that day, leaving their daughter Daisy in charge of the kingdom.
For the Mushroom Kingdom, the situation was even worse, the Koopas defeated the Toads, and Bowser invaded the castle.
Bowser: We finally meet, my dear Princess Peach, you're at a disadvantage here aren't you? Well, here's my proposition: If you surrender, and hand your kingdom over to me, I promise to be merciful to your people, otherwise... I don't think things will end well for them, so, what's it gonna be, Princess?
Fearing for her people's safety, Peach surrendered, and Bowser has imprisoned her in her room ever since.
