Why was it that acts of vigilantism gave Kenji more headaches than the crimes committed by actual villains?

As the chief of police, navigating through departmental red tape should've been a job prerequisite. Yet each case that crossed his desk presented new wrinkles. Case in point, the three UA first-years that had accomplished something his force had failed to: take down Stain. While their actions were laudable in intent, they were also illegal on paper. And it was down to Kenji to decide which argument held more weight, even if made him feel like he was worrying over a bone.
