Fun fact: this world and universe is a parallel world of Earth 49 (the main Injustice world) within the wider Multiverse.
PS, currently in the process of thinking of a finalised name for Team Bat and their government and wouldn't mind some opinions… The One-World Federation, or just reuse the One-Earth Regime? Kinda leaning towards the former.

Chapter 3: Superboy Attack
*Outside the Hall of Justice, Washington DC. USA*
19:23 EST. 16TH October 2013
Kon-El paced back and forth, hungry as a rabid dog for the inevitable confrontation.
The roads in and out were closed off, he could see from a distance that Arkham troops were blocking off pedestrians, with truckloads of reinforcement, tanks and drones arriving to prevent his escape, and to keep him in place until their boss arrived.
A pointless move, even if he wanted to run, none of them would have a prayer of stopping him, and in his current state, it was best for them not to try.
News Helicopters buzzed across the now dimmed skies of the United States capitol. Shining lights onto himself and his hostage, no doubt reporting live and going straight to Batman as he had planned.
He looked down at Nightwing whom he held by his neck, still going in and out of consciousness from the earlier beating, the bone in his left arm protruding at a disgusting angle.
To think this was someone he once considered a friend, one whom had been one of the first friends he ever made when he had awoken, he thought that Dick Grayson would have been the first to speak out against Batman… and yet like many others, none of them ever raised an issue with what the man had done.
A hero, holding another hostage, to draw out another whom he planned to kill.
All of this in front of the Hall of Justice. The irony could not be unnoticed.
Stiffly, Conner could not help but chuckle without a trace of actual humour: to think he was the one who shared half his DNA with Lex Luthor, the murdering evil scumbag who had started this entire thing, and yet it was the Bat; whom everyone had been thought to be nigh incorruptible – abiding by his one sacred rule against lethal force, a near legendry ability in itself, that could match any superpower within the League or Teen Titans.
Now, they were seeing what happens when the Dark Knight loses himself in such a place…
A smooth sound drew closer, audible only to his Kryptonian hearing, one he recognised as the Batwing's engine.
The dark jet circled the Washington Monument before dropping down until it stopped dead in front of him.
His target stepped out of the cockpit, an armoured exosuit which added a couple of feet to his frame. Conner felt the slight sting as he sensed the kryptonite which powered the Batman's armour, green lines running across his frame.
It would hurt far more no doubt, Batman being powered by both the suit with the Kryptonite, but Superboy was not intimidated. He'd rip that thing apart before doing the same with the man inside it.
"Conner." Batman growled, voice modulated to a demonic pitch, "I won't let you harm my son anymore. Just surrender, and we can end this quietly. You won't be hurt."
"Just like you didn't hurt, M'gann?" Conner shot back.
Bruce hesitated, but maintained an unemotional exterior, but a softer tone, "It was an accident, please, I never meant to harm her. You must see it was Kent who put this in motion, he turned you all against me. Stand with me, and together, we'll bring him to justice."
At that, Conner had to force himself from tightening his grip on Nightwing to the point of lethality. Hearing this murderer's delusions was truly surreal. There was no reasoning with him, not that he ever planned to anyway.
"After everything you did, you expect me to blame someone else?" he threw Dick harshly to the side, crashing against the monument, but still alive. "YOU took everything from me."
His eyes burned a furious red, "NOW I'M GOING TO KILL YOU!" he roared in hate.
Before Batman could react the Superboy charged faster than a speeding bullet straight at him. tearing through the front of the Batwing and into taking the two into the air. Were it not for the suit, as well as the super pill he had ingested, the Kryptonian may well have torn right through him.
Held in place, Superboy took him all the way up to the sky, just as Shazam had, not stopping, the two brawled as they did, neither holding back – Batman knew he had to, for it was his only chance of surviving the night.
Grappling onto Conner's shoulders, The Dark Knight head-butted his adversary, with all his might as he could, but it did not stop the determined Kon-El, who would not stop.
Then, did Batman realise, just what he was going to do.
Conner planned to take him all the way into space, and then leave him to suffocate and die. A fate he would not endure.
Deciding that any means were reasonable within these circumstances, Batman stopped headbutting and punching, and jabbed his heavy metallic thumbs into Conner's eyes, pushing in as hard as he could.
"AHHHHHHH!" Kon El yelled, bloody tears emerging, his eyelids closing and preventing Batman from inflicting potentially even more lethal damage, but it was enough to make him stop before they broke orbit.
Taking advantage of Superboy's distracted state, Batman put his two hands together and landed a massive blown to the back of his opponent's head, sending him down back to the earth.
Conner created a massive crater as he struck K street in Washington, but it kept him down for less than twenty seconds before he was up again.
He desperately rubbed away the blood from his eyes, which stung like hell, but he only used that pain to fuel the anger already coursing through himself. Batman landed upon a nearby building, and Superboy responded immediately the use of his heat vison to try and land a hit, but the Batman was too fast, and the Clone had lost sight of him.
Scanning around momentarily, Superboy tried to calm himself, focus, and reassess. Slowing his breathing and giving the appearance of thinking deeply on his next step.
That did not last, and Batman attempted to launch an attack from behind, which Conner anticipated and reacted to accordingly, grabbing his throat with one hand and landing a massive strike to the killer of M'gann's chest, sending him through three buildings, all whilst Superboy followed in hot pursuit.
Batman immediate steadied, and grabbed onto two cars, smashing them together and using them as shields and building tools, charging against Conner.
The two smashed and landed heavy blows onto each other, until Batman's car-shields were reduced to nothing.
Batman decided to switch tactics, knowing that no matter what, he could not match Conner's strength, and unlike with his fight with Superman, his clone was aiming to kill and not incapacitate him.
Utilizing his own superior hand-to-hand combat, Batman weaved and dodged at first, then once he had a feel for Kon-El's specific fighting style, began to deflect his opponent's strength back towards him, managing to get the better of the exchange as a result.
Soon, entire streets had been decimated by the battle, it was a miracle the entire area had been evacuated and nobody was hurt or killed.
On the other hand, Batman was beginning to waver, the heavy armour, as well as the strain of the super pill, although managing to keep him in this fight, was taking a heavy physical toll on his body and heart.
As the battle dragged on, it soon became apparent that Super Boy's stronger physiology was going to win out, and soon, he would have the better of the Bat.
Just as he was about to land a blow to Batman's head that may well have crippled him, a blast of energy sent Conner crashing into a convention centre.
Superboy shock his head and growled.
Captain Atom, Hawkman, Green Lantern, Red Hood, Zatanna and Power Girl had arrived. The latter two went to assist Batman from the rubble, and Starfire flew in, Nightwing on her shoulder.
"Last and only warning, Superboy." Atom announced, "surrender or be ready to get your ass kicked."
Conner wiped his mouth and calmly got up.
"Conner!" Power Girl pleaded, concern on her features, "Just stop this, please. I don't want to see you get hurt. Think of Ma and Pa!"
Superboy only glared at her for having the nerve to evoke his adopted grandparents. The thug he once knew as Power Girl had been like an older aunt, one who he could always go to, now, she was a completely different person to him, "Or what, Karen? You gonna kill me like you killed Kara?"
The look of concern was erased and instead he was given a glare from the Woman of Steel. Her gloved hand clenched.
Superboy spoke only in a near whisper, "You all plan to stop me from avenging M'gann? Fine."
Then, his downcast eyes looked up, rage and hate incarnate,
"I'LL JUST TAKE YOU ALL ON!"
He first went into Captain Atom, who managed to prevent himself being pushed back too far, the hero of the Quantum field matching his own strength easily. The others attempted to surround and attack, so Conner then used his heat vision to blast Hawkman and Zatannah, both who blocked it, the Thanagarian with his axe, and the magician with an energy field.
He turned to the other side and shot another blast at Green Lantern and Red Hood, both of which either blocked it or avoided it all together.
Conner felt someone attack from beyond, taking both his arms – Powergirl he realised - restrained, it allowed Atom to send a blast of energy into him that almost paralysed him with pain.
"AHHHHHHH!" he screamed, before Karen threw him into a nearby truck.
Powergirl flew over, arms crossed looking down, "Please end this. Whatever you think of me, I do not want to see you get hurt."
Gradually, Conner noticed, he was getting surrounded once more.
"I wont stop until he's dead."
He followed this by a speeded-up punch that sent Karen flying into the Capitol Building.
"Then you leave us no choice, boy!"
Superboy turned around quick to catch Hawkman's axe from making contact. The bloodthirsty Thanagarian clenched his teeth as they fought in the air.
Landing a blow to his helmed head, Superboy managed to get Hawkman to drop his Nnth Metal axe to the ground.
Unluckily for Katar Hol, he was far less of a threat without his axe against a Kryptonian.
Conner held nothing back, landing blow after blow, eventually, having tired of beating on Katar, and resisting the temptation to snap his neck for what he did to poor Billy Batson, he eventually crashed him face first on a building top, and before anything else could happen, froze him in place.
A white and green blast hit him at the same time, this time, Superboy managed to take it without allowing himself to be forced back.
It was a combined attack from Captain Atom, and Starfire.
Before Conner could get up, now nursing a handful of injuries, the two were on him, blasting him as he lay down face first.
"Zatannah!" Atom called, "Take him out."
As the blast continued to have him pinned down, the Mistress of Magic herself appeared, she began chanting a spell that was designed to knock him out cold, and Superboy realised he had mere seconds.
Harnessing his anger, he burst into the sky at the speed of sound, and grabbed Captain Atom before he could react, using him as a shield as Kori shot another blast towards him.
Full force, Superman threw Atom directly at Starfire, both tumbling into a crater.
Suddenly, he was grounded, falling to the street with a magnanimous thud.
Zatanna was at a distance in front, muttering a spell that clearly disabled his flight at least, "I'd stay down if I were you, Superboy. Magic is one your only weaknesses-"
She spoke no more as her mouth was frozen shut. At a distance. Without being able to speak, her spell came undone.
As she clawed at the ice, Superboy blew her back, knocking her out.
He sighed, "You were a friend and mentor once, Zatanna, never thought you'd fall this bad…"
"This must end."
The voice drew everyone who remained consciousness' attention.
Martian Manhunter was here, finally from his absence of morning on Mars.
He floated over, arms crossed in the air, looking down.
Superboy only spat blood as J'onn J'onzz dropped down to him, speaking face to face with the uncle of the girl he had loved, "I came for Batman. You come here to help me or not?"
J'onzz's expression did not change, "I want no more loss of life, Conner. I helped bury M'gann, held my sister as she wept. I want no more of it. I suggest only that you walk away from this."
Superboy only glared, "He must pay for what he did to M'gann, and every other person he's killed. If you want to stop me, J'onn." He paused, "Then try and stop me."
The Manhunter from Mars remained silent, and took no action.
If there were to be anymore words exchanged, it was all cut short by blast of Green Lantern's energy that struck Conner in the side, sending him flying and ending the conversation.
From afar, Batman got up and ran over to help in the fight to contain the rampaging Superman clone… he looked at J'onn who looked at him.
Martian Manhunter only stood from afar, witnessing the battle, it was unclear as to what he hoped to accomplish here.
He did not join the effort to stop Conner… but neither did he help. Simply observing from the side-lines.
No words were exchanged, as well as no telepathic interaction either.
Batman kept an eye as he passed by, mindful as he did, now worried that the accident with M'gann may push Manhunter to turn on him, in which case, a rogue Kryptonian and a rogue Martian loose would be a danger to all.
Regardless, the battle continued, fast and brutal. Superboy managing to overcome every obstacle: Green Lantern, Power Girl, Hawkman, Captain Atom, Starfire and Zatanna.
Jason Todd, AKA Red Hood arrived next, not even bothering to use his sidearms, knowing the futility.
Their fight was a hard one. As well as the enhancements from the Super Pill, Jason was a top tier combatant, but a knockout blow eventually took out the former Robin too.
After an hour, nearly everyone was taken out, but they were all still alive, Kon-El only intended to take one life today.
Superboy stumbled, himself beaten to the point of exhaustion, clothing ripped, and covered in cuts and bruises. He might have passed out himself, but all that kept him going was the will to see this through.
Underneath the crumbled remains of the Washington Monument, Batman's suit felt more heavier than it had been before. He vomited, a sign of the effects of the pill wearing off, and his body felt ready to collapse, like a predator that smelt blood in the open, Conner was now on him, underneath the national mall grounds.
Kon-El ripped off the cowl, then the top pieces of armour, revealing Batman's regular armour.
He could barely stand, and Superboy yanked him up without a hint of gentleness.
The blooded face of Bruce Wayne was brought forward onto the equally battered one of the younger Kryptonian.
"She was everything to me." Conner whispered, venom and sorrow in equal measure "And you took her."
He sighed, closing his eyes, "Superman wouldn't want this, maybe I'll even regret this… but I don't care anymore."
Conner gave one more look, "For what its worth, I'm sorry about your family, Bruce… what Luthor did to you. I guess we're both victims."
A final time, Superboy raised a fist as he lifted Batman up, ready to drive it full force into the Dark Knight's now mortal and human chest, a bloody climax to this tragic saga…
But it was not to be.
Superboy felt a strange but familiar sensation pass through him, looking down as a muscled and green emitted through his chest from behind.
Before either Conner or Bruce could process anything, the nearly translucent fist turned back to being physical, and with it, his heart erupted.
Superboy spat blood as he let Batman go, who himself looked in horror.
Martian Manhunter, having made himself invisible, had snuck behind in silence, and phased his hand through Conner's chest and then turned back to his normal form, fatally wounding Conner Kent and saving Batman's life in the process.
J'onn calmy grabbed onto Superboy's shoulder and removed his now crimson arm from the hole where the young man's heart had once been.
Batman immediately went to Conner's side.
Superboy looked up, pain, shock and betrayal etched on his face, all converging into a simple look that could only ask, why?
Martian Manhunter maintained a passive, almost empty face as he looked down.
"Please forgive me, Conner… you left me no choice, this had to be done, for the greater good. Go to M'gann and be one again with her again."
With that, and unable to muster any words, Superboy, Kon-El, Conner Kent died then, within the arms of Batman.
His last thoughts of his template and mentor, his friends, Kara, Martha and Jonathan… and M'gann.
Minutes went by before either said anything.
Batman looked up at J'onn, melancholic, "You could have shut his mind off. He did not need to die."
Martian Manhunter closed his eyes, equally sad, but without remorse, "He was too dangerous to be kept alive, Batman. If I had not, you would be dead, and our world order with you… and that is worth any price to preserve now. M'gann, Hal, the others… they resisted because they simply could not comprehend your vision for the world. We must prove to them that a perfect world is possible. A world they can be proud of."
The Green alien laid a hand on his friend and leader's shoulder, who was still distraught at the death of the young clone.
After a moment, Batman's face hardened once more, an icy exterior, all too familiar.
"Yes J'onn, you're right."
