I was thinking of off the wall AU's for Code Geass when this hit me. Forgive me if I mess up a few details. I stopped watching MLP after season 5. The time-frame for Code Geass is roughly three years before the first episode so Lelouch is fourteen and Nunnally is eleven. Enjoy!

Part One:
Welcome to Canterlot High

Vice-Principle Luna stood by the front gate of the large public school Canterlot High. She was quite pretty, beautiful in a natural way that didn't involve coating her face with excessive makeup like most Britannian women do. Her midnight blue eyes matched her long wavy bluish hair that went past her waistline and down her legs. It was almost magical how natural it flowed.
Luna was dressed professionally: White heels, dark slacks and a royal purple collared shirt. The only extravagant piece of jewelry on her was a crescent moon pin attached to the collar. She had tried to always look her best when meeting with the new students even if it was a month before the new semester was to start.
Unlike the prestigious Ashford Academy located in the upper-class district of Tokyo, this school catered to the children of non-nobles, the poor, and children of Honorary Britainnians who gained their parents new status. The faculty had petition Prince Clovis to allow conquered Elevens to enroll their children here but his administration refused them. 'If they want a better life for their children then they can apply for Honorary status.'
It just didn't seem right to put children through that just for an education. But if you want something then you'll have to fight for it. That was the law of the King, even if she privately disagreed with it. Just because Britannia won didn't mean they had to be jerks about it.
That was why Luna was out here. She was going to do what was right and interview two new students for special entrance despite unusual circumstances.
And there he was. Lelouch Lamperouge approached the front gate. Despite being recommended from a prestigious family with long ties to the nobility, the boy was as scrawny as a toothpick. He was also dressed rather unremarkably: A banal red jacket, black shirt, and simple grey trousers. He clearly did not spend much on clothes. She noticed his eyes though. Deep purple and so piercing that it was like he had already learned everything there was about her. Even his walk conveyed power and confidence despite his almost skeletal frame.
What an odd combination.
"I'm Lelouch Lamperouge. You must be the Vice-Principle of this school."
"Yes, I'm Vice-Principle Luna. It's a pleasure to meet you. I received the letter from Ruben Ashford's estate. You have my condolences. He was a good man who helped a lot of people. Ruben was a true pioneer in education. His sudden death shocked us all."
The little boy nodded in agreement. "Since Ruben Ashford's passing, his daughter has become head of the family and she no longer wishes for me and my sister to stay at her family's academy. We shall enroll here."
Luna nodded but uncertainly. "Yes, there is a small modular home on school grounds that's available to students in need; such as escaping abusive families or sudden loss of property. You'll be needing it for at least four years, seven if Nunnally stays unattended. Despite everything I owe your mother, god bless her soul, there is no way I can let a non-student stay on school grounds. Once you graduate, you will have to leave."
"That won't be your concern," Lelouch snapped. "Nunnally will always stay with me. I'll make arrangements once I turn eighteen."
Ruben's letter did not exaggerate: The boy was proud. Hopefully everything else he wrote was just as accurate. "A public school office worker doesn't make the big bucks so I can't give you that much of an allowance. You'll have to manage that on your own through small jobs."
"Once more, none of your concern," young Lelouch cut her off. "Now I want to discuss security, possible methods of terrorism, and means of egress."
"You don't beat around the bush, do you?" Luna asked in a deadpan expression. "The school employs over a dozen security guards and they're armed. Officially we've had three attacks. The first was when a disturbed Japanese man pulled a gun on a poor clerk in administration because his children couldn't enroll here. No one got hurt since my sister was able to talk him down. The judge still sentenced him to die though. The last I heard, his poor kids stayed in the ghetto.
"The second was some sort of weird honor killing when some locals tried to storm the school to kill the children of Honorary Britannians for turning against their heritage so their kids could enroll here. Security shot them all dead before they could harm a single student. The third was an official attack by the Blood of the Samurai who snuck in an agent because a baron was here to present an award to a student. Suicide bombing. The baron, his aid, two faculty members, and the student were killed. After that, the new baron insisted all award ceremonies be taken place at his manor."
Lelouch was furious. "This will not do. I will pardon you for the second one but that your security allowing armed terrorists onto school grounds should never have happened."
"After the baron's assassination, my sister was able to allocate additional funds for more guards, x-rays machines, metal detectors, and two old Glasgows. She tried to get a Sutherland but was refused. Personally I'm more comfortable with the former military sniper being in our security. Among the public schools in Japan, our security ranks the highest."
Lelouch looked at the young woman cautiously. "You said Japan and not Area 11."
Luna leaned in very close to the exiled prince so no one could overhear her. "People's lives are hard enough as it is and don't need to have laws to make it even harder despite what the king says. I'll follow the letter of the law since I am obligated to, but not its spirit."
Lelouch kept his expression neutral. This wouldn't be the first time someone tried to fool him by posing as an ally. "Your feelings on Britannian law are mute. What I need to know is the layout of the buildings, the details of the facilities, and your security patrols. That knowledge isn't publically available due to possible terrorist action."
"That makes sense given how much trouble would break out if word about you and your sister leaked. We're not that far from the Japanese ghettos so terrorists might arrive here before the royal guard."
Lelouch stepped forward. "That info will never-!"
"If anything incites a large-scale terror attack, it will be that. I promise you, Lelouch. Otherwise Canterlot High is not worth the attention of the larger groups. My sister has even worked out deals with local Japanese vendors and worker so they can sell their goods during sports games and contract repair jobs. Most are friends or distant family recommended by our Honorary Britannian students. This saves a lot of money than dealing with official businesses."
Lelouch looked at her in understanding. "Your pavement doesn't have any potholes and your facilities are well above code. Even your stairways to the building entrances have ramps and handrails. A public school shouldn't have the funding to be in that high quality. That explains how you were able to cover the repair bills."
"Canterlot High isn't as grand an academy for the elites but we really do try here. I've heard it's why our school is so big on the equine motifs since the beast does both manual work and beauty pageants. It shows we can do the hard work and try to still look proud. Plus some luck is always nice; hence our logo being the letter C framed by a horseshoe. The luck might run off on you being here, Lelouch, so relax."
Lelouch scoffed. "I don't believe in luck. Life is about strategy, knowing what to do when obstacles present themselves and being prepared to do what's necessary."
"That's important; and you obviously know how our nation proclaims luck, glamour, and hard work will take anyone far," Luna leaned in close, a bit unbecoming considering the difference between their stations but she felt this was that important. "Those can lead to success but I have found the key to winning at life is friendship; and not that phony give-and-take kind encouraged at Pendragon. Real friends can help you win battles you'd think were unwinnable."
It took all of Lelouch's will not to roll his eyes. "If you really believe that then you'd get eaten alive at the capital."
"I nearly was; and it was your mother that saved me from the jaws of death."
That caught the boy's attention.
Luna smiled as she spoke. "I was your age, and very jealous of my older sister. She was so smart, pretty, and had such stage presence. Nobles were already courting her to serve their houses. But not me, not the baby sister little Luna." She spoke the nickname with nostalgic venom.
"I was so jealous of Celestia. I wanted everyone to compete for me. Since I wasn't the child prodigy like my sister was, I decided to show everyone how dangerous I could be. So I marched onto a training field, climbed into a Ganymede, and challenged the best pilots to combat. Instead of calling security to blow me to bits, they thought it'd be fun times to have a squad teach the uppity commoner her place."
Luna's smile changed. Before there were traces of nostalgia in her face but now she looked morose. "I defeated eight of them wholeheartedly. It was quite spectacular, the stuff of legends. They never landed a hit on me. But I wasn't greeted with praise when I hopped out. None of them liked losing to a child whose only experience was playing with KMF simulators. They were dragging me off to do something terrible when I was saved by Lady Marianne the Flash who decided to visit her old army base after celebrating her son winning his first chess tournament."
Lelouch fought to stay silent. He would never display any weakness even if Luna was genuine.
"Her highness spoke pleasantly and cordially, asking those hardened soldiers to kindly let me be, and they ran for the hills." Luna's voice was brimming with admiration. "She bought me a scrumptious moon pie from a fancy restaurant afterwards. It was a wonderful luncheon. Lady Marianne praised me so much, telling me how pretty and smart and brave I was. I think she may have been fishing for me as a possible knight for you."
Luna did not mention how she hoped that was the only Marianne wanted her to serve the prince.
The young prince's face was remarkably calm. "So that's how you came to owe mother your life."
"It is; and I will remember what she did for me for the rest of my life. Lady Marianne not only saved my life but she taught me how powerful friendship can be."
"It seems you mistake friendship for connections," Lelouch scoffed.
"Surely you've felt the joy from a true friendship, Lelouch. Don't you remember?"
Suzaku. Lelouch bit his tongue, lost on how to respond.
"You will feel it again. I promise." She touched his hand, jolting him. "Welcome to Canterlot High, Lelouch Lamperouge."
A little girl in a wheelchair came upon the pair. "Lelouch? Are you here? I heard someone say your name."
The little prince rushed to the tiny girl like his life depended on it. She had angelic features with her long curly light brown hair and flawless skin. She had much of Emperor Charles' features from when he was a child, but much happier. It was marvelous to behold. Luna would never have guessed a child so pleasant could be royalty.
"I'm right here, Nunnally." Lelouch held his sister, like she was his lifeline. "I'm just ensuring that this school will serve us well. You will find this place as adequate as the Ashfords."
Nunnally took his hand. "Oh Lelouch, while I'll miss Milly and Miss Sayoko, I'll still be happy as long as I'm with you."
Luna approached the disabled girl. "Hello there. I'm Vice-Principle Luna. You're a brave little girl, Miss Lamperouge. I know how scary it can be to change schools at your age but you have shown real strength today."
Nunnally had a joyous smile. "It's because I know it'll give me opportunities to make new friends. There are so many people here. I can't wait to meet them."
Luna tilted her head in confusion while Lelouch checked his sister over. "Are you feeling alright, Nunnally? There's nobody else here."
"What? But Lelouch, there are so many here. It's just like a ball. Can't you hear them?" She kept one hand on his wrist like a living lie-detector while pointing at the source of the noise.
Lelouch looked at his little sister with pity. "Oh Nunnally, the stress must be too much for you. There's no one else here but us and the Vice-Principle. You're just pointing at a statue."
The statue was of a massive stallion rearing on his hind legs atop on a podium held up by a giant marble block with a life-size mirror covering each side. Simple yet still projecting strength and beauty. So why was Nunnally pointing at the statue and swearing she was hearing voices?
"They're all talking about the sonic rainboom! They're saying how pretty it is! An-and there's a dragon now? Out of control magic?!"
Lelouch brushed his sister's brow. "Oh poor Nunnally, you're so exhausted from Ruben's passing and us moving that you're imagining things. Let me take you to our new home and fix you a hot meal."
"I'll show you the way, Lelouch." Luna took the lead. The poor girl had to be so fragile. She wouldn't stop talking about the strangest things along the way: Magical summer camp, cutie marks, and her sister being some sort of queen. The vivid imagination of a young girl, where else could it bloom but at Canterlot High where friendship was magic?

Thoughts? This is either going to be one of my best fanfics or something no one is going to like. It was a funny idea. My first story plot was more the Equestria Girls interacting with the Code Geass stuff than vice-versa. It would involve the girls going to Area 11 thinking Zero was had some magical artifact and trying to bring down the terrorist Black Knights (Rarity would crush so hard on Schneizel). It would end on a bummer note with Schneizel using their magicks to conquer the world, making them his slaves, and Zero having to flee to Equestria to build up a villain army to liberate his world.
Then I realized this wasn't a good idea so I flipped it. Now it would be Lelouch and Nunnally interacting with the Canterlot High cast. Then that got the brain juices running. Clearly Nunnally would be friends with the CMCs but who would be Lelouch's friends? I didn't want him to just hang out with the human-7 and there are a lot of choices to pick.
This chapter was fun to write since I had to think of world-building. While the first season of Code Geass did lots of that, one thing I wondered was how low and middle class Britannians function in Area 11. Ashford Academy was clearly for elites so there had to be public schools for people lower in the pecking order considering how big Tokyo is. Do you think I did a good job?
