At Prison Island, several metal doors were closing shut throughout the base while an alarm blared loudly.
"Intruder alert! Intruder alert! Security breach at Gate 3! Intruder has been located in the north quadrant, and is moving in the direction of the underground base. All units prepare to engage: basic emergency battle formations. Standard battle formations initiated. Locate and stop intruder from reaching the security area. This is not a drill. Repeat; this is not a drill." speakers said.
Eggman dropped down in front of the doors from above and started firing his weapons at them.
"Hahahahaha! That was all too easy. Now, let's take a look at what my grandfather was working on; a top-secret military weapon. The military shut down the research because they feared it!" he said then jumped down a shaft.
After clearing Iron Gate an access panel at the Level 7 security door lit up and the door opened. Eggman stepped through, then walked to a terminal with a small holograph of Shadow on it.
"Oh-ho! So this is the military's top-secret weapon. It's a lot smaller than I expected. Hmm, "enter user data"... ah, enter password. Password is: 'MA-RI-A'. Maria! Now all I have to do is to place the Chaos Emerald into this console." Eggman said and put the Emerald in it, and jumped past it, down to a lower level.
Then a large mechanical pillar raised up.
"Oh-ho!" he said as Shadow raised out of the top of the pillar, and gazed down at him. "What's that? Is that you, Sonic?! Are you trying to spoil my plans again?! Wait a minute... you're not Sonic! This is impossible!"
"My name is Shadow. Since you were so kind to release me, my master...I will grant you one wish." Shadow said.
Then an alarm started blaring.
"Now what?!" Eggman asked.
Shadow levitated off of the pillar using his Air Shoes.
"Behold the true power I possess." he said and flew straight upward.
After he defeated B-3x.
"Destroying that guard robot was spectacular! So Shadow, YOU are the military's top-secret weapon. But what did you mean when you said you would grant me a wish?" Eggman said.
"Bring more Chaos Emeralds." Shadow said and started walking.
"Shadow, wait!"
"I'll be waiting for you, in the central control room, on the Space Colony ARK."
"ARK?!" Eggman said and hit his machine out of surprise.
Then Shadow walked away.
In the desert, Knuckles and Rouge were arguing by the Master Emerald.
"Just... let it go! You just don't know when to give up, do you?" Rouge said.
"What're you talkin' about, that Emerald's mine! You got that? The Master Emerald contains special powers that neutralize the energy of the Chaos Emeralds; that makes it very powerful - What the?!" Knuckles said when Eggman flew down and used a crane attached under his machine to grab the Master Emerald, and pulled it up.
'Not again!' he thought.
"Wha - thief!"
"Look who's calling who a thief." Knuckles said.
"I came here following the signal from the Emerald. If I'm not mistaken, this is the Master Emerald, is it not?" Eggman said.
"It's you... Doctor Eggman..."
"So that's Doctor Eggman." Rouge said.
"Well, I guess I can use it for something. I'll just take it with me. Farewell, Knucklehead." Eggman said.
"Not if I can help it!" Knuckles said, jumped up to the Master Emerald and punched it, shattering it into dozens of shards.
"Aaaaaaaaaah!" Rouge yelled and paused for a moment, in a daze, then started strangling him.
"What was that all about?! And look what you did to my Emerald!"
"I did that to prevent it from being stolen, you idiot! If it's in pieces, I can restore it. And by the way, that's not YOUR Emerald."
"Hmm... doesn't matter. I'll look into it once I get back to the base." Eggman said scratching his head then floated off.
"I despise anyone who takes jewels from me. All the world's gems are mine to keep!" Rouge said.
"Yeah, well we'll see about that, bat girl!" Knuckles said.
"Sigma-Alpha 2 heading due south over the city." GUN Soldiers said.
"We're on route, everything's a go." Pilot said.
"This is control tower. We have you on radar. Report cargo status of captured hedgehog aboard, over!" Control Tower Associate said.
"That's a 10-4. Cargo secured on board and... What?!"
"Didn't copy that, over!"
"The hedgehog is gone, he's taken out everyone aboard and..."
"What's wrong! Come in, over!"
"What in the world!? Freeze! What do you think you're doing!? Get that hedgehog!"
"Talk about low budget flights, no food or movies... I'm outta here! I like running better! Yeah!" Sonic said.
Meanwhile Eggman entered into a room with a warp device that leads to the ARK.
"With the Chaos Emeralds... in the Space Colony ARK. Hmm... I've got to find out just what's going on up there." he said and pushed a few buttons on the terminal, starting up a live news report.
"We interrupt this broadcast for an important newsflash. There has been a break-in at the federal-reserve bank today. Mysteriously, the only thing that was stolen was-" Reporter said.
"-The Chaos Emerald?!-"
"the Chaos Emerald. According to eyewitnesses at the scene, the suspect was identified as the world-renowned hero, Sonic the Hedgehog. The suspect was seen fleeing the scene, destroying the reserve's guard robots in his path. Stay tuned for more details."
"Sounds more like the work of Shadow!"
Meanwhile Shadow stood on a high suspension bridge, overlooking the swarming police units below.
"Hmph, how pathetic." he said and started having a flashback of the ARK fifty years ago.
"Find them before they escape!" a GUN Soldier said.
Shadow and Maria ran through the halls of the ARK, both panting heavily from exhaustion and panic. In the Research Facility, Maria was about to die, and leaned onto a computer terminal for support in standing.
"MARIA!" Shadow said and a capsule closed down over him. "What?!"
"Shadow... I beg of you... please," Maria said.
"Maria...!"
"Do it for me... for all the people... on that planet... Sayonara, Shadow the Hedgehog." she said and ejected him from the colony; the flashback ends.
"Maria... I still remember what I promised you... For all the people of this planet... I promise you... REVENGE!" he said.
Meanwhile.
"This game of tag is boring. I'm outta here! Hmm! Finally decided to show up, eh? OK. Bring it on!" Sonic said.
"Spider Troop Big Foot reporting to Headquarters. Intruder has been located." GUN Soldier said.
"Copy that." a woman said.
You would not believe your eyes
Meanwhile after clearing Radical Highway Sonic panted and looked up.
"What?!" she said.
Atop the defeated F-6t Big Foot, Shadow stood, holding a Chaos Emerald.
"It all starts with this... a jewel containing the ultimate power." he said.
"That's the... Chaos Emerald! ...Now I know what's going on!"
His gaze shifted away from the Emerald, and he noticed her walking towards him.
If ten million fireflies
"The military has mistaken me for the likes of you! So, where do you think you're going with that Emerald?" she said and he didn't respond; so she started running faster. "Say something! You fake hedgehog!" she said and he tossed the Emerald into the air.
"Chaos Control!" he said and caught it, a green light enveloped him; then he pulled across the area at an incredible speed, flying directly past her, running at a speed equal to his flight.
Shadow landed on a roof as Sonic skid to a stop and turned around.
"Wow, he's fast! Hey, it's not his speed; he must be using the Chaos Emerald to warp!" she said.
"My name is Shadow. I'm the world's Ultimate Life Form. There's no time for games; farewell!" he said and triggered Chaos Control; and she shield her eyes from the light.
"Kuu! ...Shadow... what is he?" she said when numerous GUN units appeared.
"Don't move! Stay where you are! Keep your hands up in the air." GUN Soldier said.
"Huh? Not again!"
Lit up the world as I fell asleep
Meanwhile Rouge entered the room where Eggman heard the news report and gasped.
"It's a space transporter! The destination has been set to... ARK?! Wasn't that space colony shut down, over fifty years ago? What's he doing up there, anyway? Doesn't matter. It's my mission to find out what he's up to!" she said and twirled onto the transporter, and it began to activate.
Later Eggman walked into the control room for the Eclipse Cannon.
"I've been waiting for you Doctor. Now, I will show the glorious achievement of what the world's leading scientist - Professor Gerald has created." Shadow said and the device behind him boot up.
The ARK was the first space colony created by mankind. Not many people know that the ARK contained a top-secret research facility, where weapons of mass destruction were being created. This is one of them; a weapon capable of destroying an entire planet. Codenamed: "The Eclipse Cannon"."
"Destroying an entire planet...? Was this my grandfather's legacy?" Eggman said.
"But, it's been deactivated for some time now..." Shadow said and tossed the Chaos Emerald he's holding onto the panel behind him, and as it rest in its indent, its energy pulsed through the mechanism. "To reactivate it... large amounts of energy are necessary."
"Oh, so that's why we needed the Chaos Emerald."
"Exactly. To reactivate the machine, we need the seven Chaos Emeralds. Once you have that, then you have the ultimate power of destruction, to use as you please. And then... the world could be yours."
"Hahahahahaha! Sounds like a plan! I like the way you think, Shadow! I will get the Chaos Emeralds, use the machine to dominate the world and build a legacy of my own!"
"Do you really think it will be that easy?" Rouge asked.
Eggman and Shadow looked up to see her hanging from the ceiling. She dropped and glide down.
"I've got a great idea! How about making a deal?" she said.
"A... deal?" Eggman said.
"When you grabbed that huge Emerald, you said something about a reaction; a reaction that it may have with the Master Emerald. Now, if you could just let me borrow that radar, I may be able to help you. What do you think?"
"If I do... what's in it for me?"
"I have an idea where the other Chaos Emeralds may be. I may not look like it, but do you know that I am a treasure hunter that specializes in all kinds of jewels?" she said and pulled out a Chaos Emerald."
Eggman paused, not quite knowing what to do, then looked at Shadow who nodded in agreement with her terms, and Eggman turned back to her.
"Very well." Eggman said.
"Okay then, it's a deal. I don't think we've been introduced. I'm Rouge the Bat. But, you can call me Rouge." Rouge said.
On Prison Island, in the middle of the forest...
"Having to come back isn't my idea of a vacation! How can you be sure your intelligence reports are correct? Why would the Chaos Emeralds be here on the island? Are you absolutely sure?!" Eggman asked.
"Well, believe what you wanna believe." Rouge said.
"Hmm, very well. Very well. Let's discuss how we are going to do this. I will go in first and distract the military troupes, allowing you to sneak in the base without being detected. Then, Shadow will... enter the armory, where he will set the timer on these dynamite packs. Once that is in place, we will blow up the whole island before anyone has a chance to know what hit them!" he said. "Meanwhile, you will sneak into the cargo area and grab the Chaos Emeralds. That's a challenge for such a worthy treasure hunter as yourself, isn't it bat-girl?" he asked her who saluted and winks at him. "We only have thirteen minutes to pull this mission off, and we only get one try; so don't fail me!" he said and they all left in separate directions.
Meanwhile.
"There's no mistake about it, this must be the island. It's a secret military base that is reinforced and super strong! It's called Prison Island. I heard the news about it on satellite TV. I still can't believe that Sonic would destroy the military buildings or rob the bank! Wait for me, OK Sonic! I'm on my way! What? Hey, look it's Amy! And Eggman too! What's Amy doing here? Doesn't matter. I have to help Amy because she's in danger! Tornado... Transformation!" Tails said.
On a ship.
"Okay, everyone ready? Shadow, Rouge, on with the show!" Eggman said.
Then Amy ran up to Shadow and hugged him mistaking him for Sonic.
"Oh, Sonic! I thought I'd never see you again! I'm so glad you made it!" she said and he turned around, and she backed up. "...You're not Sonic, who are you?!"
Eggman also turned around and pointed a gun at her.
"I'm the one who should be asking that question!" he said.
"Doctor Eggman?! AAHH!" she said and ran.
"Gah, Amy, your timing is impeccable!" he said. "Listen to me; I'll take care of her, you two go on ahead!" he said to Shadow and Rouge then walked over to Amy, and she stopped at a dead end at the edge of the ship. "Give up, Amy!"
Then Tails, in the Tornado, descended down between them.
"Boy, am I glad to see you!" Amy said.
"Stand back, Amy!" Tails said.
After the fight.
"This time, I'll let you go. But the next time we meet... You won't be so lucky!" Eggman said.
"Wow Tails, you did it! But what are doing here on this island?" Amy asked.
"I'm the one who should be asking that question! Don't you know it's dangerous here?" Tails said.
"I know, but I'm here to save my hero, Sonic!"
"Again!"
"Hurry! I know Eggman's up to no good again!"
"OK, you stay here and I'll be right back!"
"Don't leave without me! I wanna help Sonic too!"
Meanwhile.
"Huh? Amy?" Sonic said.
"Shhh! Keep your voice down! Have no fear, Amy Rose is here!" Amy said.
"How'd you get here?"
"Well if you gotta know... I caught a ride with Tails! Are you sure you don't need my help? It looks like you could use it."
"The reason I'm in here is because of that fake hedgehog!"
"You mean that black hedgehog?"
"Did you see it? Where is it now?"
"If I tell you, will you marry me?"
"No Way!"
"I thought I had you this time! That black hedgehog came here with Dr. Eggman."
"So, Eggman's behind this, huh?"
'As usual.' she thought.
"What's all that writing on the wall anyway? Did you write that? Wait for me Sonic! She's such a brat sometimes!"
In Security Hall.
"I'm in position, doctor. Tell me when." Shadow said on the radio.
"There's been an unexpected delay on my end. There's no more time to waste. Set the timer for 15 minutes! Let's go, Rouge!" Eggman said on the radio.
"Five minutes should be plenty! Here I go!" Rouge said and leapt off the box she's standing on and landed on a walkway.
In White Jungle, Shadow was walking, holding his radio.
"This is Rouge. I've got a small problem... I can't believe that I'm trapped inside this locked safe with the Chaos Emeralds! I guess I won't be able to call myself a treasure hunter anymore..." Rouge said on the radio.
One of the dynamite packs that Shadow set was at 00:09:54 until its detonation. Then he paused, thinking of Rouge, and then recalled how Maria was in the same situation; laying helpless against a wall, waiting for her own inevitable death to come.
"Ah... shoot. Troublemaker!" he said and quickly departed deeper into the forest.
'Cause they fill the open air
Meanwhile.
"Phew...so far so good! Hey, that's..." Sonic started.
Then Shadow flipped onto a branch in the Jungle, and Sonic started talking from off-screen.
And leave teardrops everywhere
"That blue hedgehog again, of all places..." Shadow said.
"I found you, faker!"
"Faker? I think you're the fake hedgehog around here. You're comparing yourself to me... ha! You're not even good enough to be my fake."
"I'll make you eat those words!"
You'd think me rude but I would just stand and stare
After the fight the dynamite read 00:01:25, as Sonic and Shadow breathed heavily from their tied battle when Shadow's radio started to beep.
"Shadow?! What are you doing?! Get back here right now before the island blows up with you on it!" Eggman said on the radio.
"Blows up?" Sonic in shock.
'What did you do this time Robotnik?' she thought.
Shadow looked at her, but then jumped back and runs off.
I'd like to make myself believe that planet earth turns slowly
"I've got to get outta here and find Amy and Tails right away!"
It's hard to say that I'd rather stay awake when I'm asleep
With the dynamite at 00:00:56, Shadow made it into the security vault where Rouge was. She looked surprised that he came, and he ran to her and reached his hand out to the Emeralds at he got closer.
"CHAOS CONTROL!" he said and they warp out of the vault, barely making it out before the dynamite packs - reading 00:00:03 - blew up.
The dynamite that Shadow set blow up the island, and a blast obscured all sight of the isle, covering it from end to end.
Meanwhile.
"This place sure feels haunted... There's no time to lose! I have to hurry and find the Master Emerald." Knuckles said.
Later.
Shadow and Maria were standing in front of a window aboard the ARK.
"Shadow, what do you think it's like on earth?" Maria asked.
"The professor said his life's work was dedicated to all of those who live down there. He once told that the reason for his existence was, making people happy through the power of science." Shadow said.
"Shadow..."
"Maria... I just don't know anything anymore... I often wonder why I was created; what my purpose if for being here. Maybe if I go down there, I... I will find the answers... maybe... ...Maria..."
In the same room as Shadow's flashback...
"Why so melancholy?" Rouge asked and Shadow paused, not saying anything.
"That was so unexpected. So unlike you, Shadow, to come and rescue me. But your ability to use the Chaos Control, certainly comes in handy."
"Hmm, you know... I didn't come to save you. I came back for the Chaos Emeralds." Shadow said.
"Yeah, yeah. But then again, that's not the whole story, now, is it?"
Then Eggman stretched, and sighed as he entered the room.
"Everything is ready to go!" he said.
"Are you sure? We only have six of the seven Chaos Emeralds, you know."
"That's more than enough for the demonstration. So let's get this show on the road!" Shadow said and walked to Eggman, and he stepped out of his way, looking a little surprised.
Later Eggman had projected himself onto every television across the world.
"Bwahahahaha! Citizens of earth, lend me your ears! Listen very closely... My name is Doctor Eggman, the world's greatest scientist. And soon to be the world's greatest ruler! Now, this is the beginning of the greatest empire of all time! Hahaha!" he said.
In outer space, an asteroid cracked its lower half off, revealing a design reminiscent of Eggman's face. The 'nose' area split apart into four stems, at the center of which was the Eclipse Cannon. The four stems began radiating an energy net, which the Cannon launched straight through the sky at the Moon. Its side was completely torn off, and fire could be seen inside.
"Bwahahahahaha! Bwahahahaha!" he said as a timer counting down from 24:00:00:00 appears on the televisions; when it timed out, the Cannon will fire again, this time at earth.
Later Eggman was hitting the terminal for the Cannon in frustration.
"Why are you so upset? Well that was really impressive. You managed to create complete havoc on the whole planet! Does this now mean we control the planet and can do as we choose?" Rouge asked.
"At this rate, the cannon will take too much time to charge up. If you want to unleash its full potential, you'll need all seven Chaos Emeralds." Shadow said.
"Where in the world have you been?!" Eggman asked.
"Something happened?" Rouge asked and looked at Shadow.
"Our threats fell on deaf ears." Shadow said.
"Look at you, throwing a tantrum like a little kid. How totally embarrassing." she said to Eggman.
"Don't forget your end of the bargain, Bat-girl! What about that last Chaos Emerald?! We had a deal, right?! So where is my Emerald?" Eggman said and she held out a newspaper to him.
"Here you go. I found this!"
"Why didn't you show me this before?! What's this...? "Station Square saved from a life-threatening missile attack. The city has awarded its famed prize to the boy who saved Station Square... Miles 'Tails' Prower was given the Chaos Emerald as a testament of his heroic deed at a ceremony held at city Hall." *clears throat* This makes things a whole lot easier. Hurry, go back and find them fast! I want that Chaos Emerald!"
"Did you get that?" she asked Shadow.
"Soon enough... Maria..." Shadow said to himself but out loud.
Rouge looked a little surprised, and also confused as he walked to the exit. She began talking into her radio.
"This is Rouge reporting. Currently, I have not been able to confirm if Shadow is the Ultimate Life Form or not. I will continue my research on Project Shadow, and have a follow-up report very shortly. Just a reminder... don't forget about my, jewels." she said and turned off the radio.
Meanwhile.
"Look, half of the moon is gone?" Amy said.
"Eggman! Oh, that creep never gives up!" Sonic said.
"But how did he manage to harness all that energy?" Tails said.
"It's got to be the Chaos Emeralds... Yeah, that's the reason they were looking for them. Tails..."
"The Chaos Emeralds are like magnets... they have the power to attract each other. I can use that to find where Eggman is."
"The three of you, FREEZE! Put your hands up in the air and get on the ground!" GUN Agent said.
'Shit!' Sonic thought.
"Tails! I'll take care of the police while you try to find a way out of here! Find Eggman!" she said.
"Got it!" Tails said.
"The three of you, that means me too! Hey, wait!" Amy said.
'Cause everything is never as it seems
Meanwhile.
"Hmm. I didn't expect the inside of the mines to be like this! This is going to be tougher than I thought!" Knuckles said.
Meanwhile.
"Sheesh! There always seems to be a lot of police when you don't need them! Tails, any news yet?" Sonic said.
"For some reason, I'm not getting a signal from the six remaining Chaos Emeralds... Maybe Eggman took the Emeralds into outer space." Tails said.
"Outer space? Knuckles!" Amy said.
"Hey guys, long time no see! I must have got lost in the mines! Looking for the Master Emerald pieces was tougher than I thought it would be. Where are we anyway? Hey, where you going?" Knuckles said.
"Move aside, Knuckles!"
"I managed to find the transcripts between Eggman and the President in the government computer. I'm following the President's limo right now! If we get into the limo, we can trace the call to find Eggman!" Tails said.
"OK! Let's meet up there!" Sonic said.
"Hey! Wait for me, Tails!" Amy said.
'Cause I'd get a thousand hugs
Meanwhile.
"Mr. President, reports show that since the incident, three hours ago, the country is in turmoil. Our financial communities are impacted and our satellite communications are down. An emergency meeting has been called. Mr. President, this is a national crisis." Secretary said.
"Spare me the details. Exactly just what is it that you want? Dr. Eggman?" Mr. President said.
"Hahahaha! Well, let's just get down to business then, shall we, Mr. President? I won't bore you with all the details since I know you are a very busy man. Mr. President, my demands are quite simple. Surrender to the Eggman Empire and make no attempts to resist! Otherwise..." Eggman said.
"Otherwise?"
"Otherwise your country will cease to exist! You have 24 hours to give me your answer!"
"No Way!" Sonic said.
"What the..." Mr. President started.
"Eggman Empire... yeah right!"
"What the heck is going on here?"
"Don't worry Mr. President, everything is under control. Just leave it to us! Got it Tails?"
"I got it! He's transmitting from the space colony ARK!" Tails said.
"OK! Let's move it!"
"Wait up Sonic!"
"Hey you... wait!" Mr. President said.
"Mr. President, we're receiving an incoming signal from our agent." Secretary said.
In Sky Rail's vicinity, Shadow stood on top of a small pillar.
"Shadow, they're in that blue plane, spotted at eleven o'clock." Rouge said on the radio.
"Copy that. I'm in pursuit." Shadow said.
Then the Tornado flew over Shadow towards the base.
"Doctor, they're heading directly toward us. What should we do?" Shadow asked.
"Just sit tight. I've got them on radar. There's no way they can get away. I don't know what they are planning, but I'll be sure to give them a warm welcome." Eggman said on the radio.
From ten thousand lightning bugs
Meanwhile.
"Inside that pyramid?" Sonic said.
"I saw Eggman go inside the pyramid and more importantly, I saw that bat girl inside with him as well. You saw them too, right?" Knuckles said.
"Well yeah." Amy said.
"We should be able to get into outer space from there! I don't know what this space colony is all about but I'll find and destroy that cannon... and them kick their imperial butts!" Sonic said.
"All right!" Knuckles said.
"I'll go and find the entrance!" Tails said.
As they tried to teach me how to dance
Later.
"Looks like we're heading toward the center of the base." Tails said.
"That egghead sure loves mechanical things, doesn't he? I bet he has one or two spaceships lying around here somewhere." Sonic said.
"The door is locked. We need a key to get in there."
"No problem, we can find it, right, Knuckles?"
"What? Why do I have to find the key?" Knuckles asked.
"We're counting on you, buddy! The world's greatest treasure hunter!" she said, smirked and got closer. "Sonia would want you to do it." she said and he turned red.
Tails was confused and wondered what got Knuckles to turn red but shrugged.
A foxtrot above my head
Later.
"Huh? Who's there? What the... a ghost?" Knuckles asked.
Later the locked door opened and Knuckles sighed.
"That was pretty rough..." he said.
"We did it! Let's go Amy!" Tails said.
"Yeah!" Amy said.
"You little thieves! Did you really think you could get out of here alive?" Eggman said.
"Huh?"
A sock hop beneath my bed
As the door rose up, Eggman came into view behind it.
"Come and get some, Eggman!" Sonic said.
"Sonic!" Tails said.
"Just leave it to me!"
"This time I'll take your lives, as well as the Chaos Emeralds! I call on you to destroy these pests! Come out, my servant!" Eggman said.
From the sands in the center of the room ahead, the Egg Golem ascended.
"Whoa!" she said and it looked down at her as it towers over the room.
"Now go! Squash that blue hedgehog, Sonic!" he said and she jumped at the Egg Golem's Head, and flew towards its head.
"Teriaaaaa!" she said as she kicked the control mechanism on top of its head, and backflipped down to the platforms below.
The machine exploded, and the Egg Golem swiveled its head around several times.
"When Sonic struck her head, she must've broken the restraining mechanism. GAH! What a piece of junk!" Eggman said and the Egg Golem looked down at him and started reaching for him. "NO!"
A disco ball is just hanging by a thread (thread, thread)
Meanwhile.
"Green light for launch! Primary engine ignition on! Beginning lift-off countdown! 10, 9, 8, 7, 6, 5, 4, 3, 2, 1! Shuttle lift-off!" Automatic Voice said.
"So this this is the space colony that Eggman is hiding. Woah!"
"Is everyone alright? We should be landing soon." Tails said.
"Oh, no! The hatch doors are open!" Knuckles said.

In the control room for the Eclipse Cannon, Rouge was talking to Eggman on the radio.
"Hi Doctor. How's it going? What? What do you mean they escaped?! ...That's okay. I'll go after them myself. Can you tell me the password for the Space Colony control?" Rouge asked and turned the radio off after receiving the information from Eggman.
"Hmm, tricking that old Doctor is just too easy. Alright, it's time to get to work. The password is; "MA-RI-A". 'Maria', hmm? I've heard that name somewhere before... Oh well." she said and started running through large groupings of data on the monitor. "This is it! The research project Shadow; the Ultimate Life Form! Let's see now... ...What in the world is this?!" she said. "This can't be right... Just what is Shadow anyway...?"
It's hard to say that I'd rather stay awake when I'm asleep
Then a warning message came on, showing Sonic, Tails, and Amy in a hallway in the ARK.
"Hmph! I guess I'll just have to take the last pieces of the Master Emerald!" Knuckles said.
'Cause everything is never as it seems (when I fall asleep)
"What's up with that knucklehead anyway! Trying to take over the shuttle! I thought we were toast for sure! Huh? Where did he go now?" Sonic asked.
"Looks like he bailed!" Tails said.
"This place looks deserted! Dusty too!" Amy said.
"This place was shut down about 50 years ago because of a terrible accident. The first Bernoulli spherical space colony called, ARK. When it was operational, it was the most advanced research center of its kind, but looking at it now..."
"Now it's an abandoned ARK, wouldn't you say?"
"There's not much time left before Eggman fires that weapon again... We've got to hurry! Let's find the cannon and destroy it!" Sonic said.
"Yeah! Someone designed that weapon to be impenetrable from outside attacks. Its defense shields are super strong so we have to find a way to destroy it from inside!" Tails said.
"Isn't that a Chaos Emerald?" Amy asked.
"It looks like it, doesn't it? But in fact it's a fake one I created after researching the real Emerald! It has same wavelength and properties but is less powerful than the real one. It's designed to reverse the energy field inside the Chaos Emeralds and blow up! It looks so real, even a machine can't tell the difference! I'll find the power supply and destroy it, Sonic, you find the control room, OK?"
"So the plan is, we'll switch the Chaos Emeralds when the machine has stopped, right?" Sonic said.
"I hate you! You guys always leave me behind and have all the fun!" Amy said.
Meanwhile Knuckles and Rouge were standing on crosswalks above the lava at the tower's base. They both breathed heavily from exhaustion.
"Stop fooling around, and give me back MY Emeralds!" they said together.
"What're you babbling about? You call yourself a hunter, attacking a lady, shame on you!" Rouge said.
"What kinda lady goes around stealin' gems, anyway?" Knuckles asked.
"Those belong to me-" she said and tripped. "AH! AHHH!"
As she fell down from the platform, Knuckles grabbed on to her arm.
"What in the world...?" she said and he pulled her back up, and they looked at each other for a second then she backed up. "Keep your hands to yourself; don't touch me!"
"Is that how you say 'thanks' to someone who just saved your life?!" he said.
"Saving my life? Don't think I owe you one; you just wanted to hold my hand, didn't you? That's why you saved me... you're such a creep!"
"This isn't a joke, you know. Think what you want bat-girl, I was saving the Master Emerald!" he said and she sighed.
"No matter what you say, it sounds crazy." she said and tossed him the Emerald Shards.
"Wha...?"
"Fine, then just take them. They stink like Echidnas do."
"If that's what you thought, you should've given me them in the first place!" he said and scooped them up off the platform, and put the Master Emerald back together. "Finally." he said and looked at her, and she turned away.
"What?"
"I'm sorry... if I hurt you." he said then ran off, and she looked up into the air.
"We should get going..." she said and turned to leave, but then looked back where Knuckles was, and faintly smiled before leaving as well.
In the pyramid base's transporter room, Eggman was looking at a diagram of the ARK.
"What is Rouge up to, anyway?" he said and the map showed two Chaos Emeralds; the fake and the real ones. "This is strange... it's showing energy readings from two separate Chaos Emeralds. Did they really think they could trick me with that fake Emerald?" he said and Shadow started to leave, intending to stop Sonic and the others. "Wait, Shadow! I'm the one who should be telling them the end is near, not you!" he said. "Now is the time to end this long drawn-out battle, and mark myself a place in history as the ultimate genius! If something happens to me, I'm counting on you to finish the job! The moment for attack has come! It's now, or never!" he said and stepped steps onto the transporter, and sent to the ARK.
Meanwhile.
"Darn! Why do they always leave a sweet, little innocent girl like me alone?" Amy said when Eggman walked up behind her, and pointed a gun at her.
"Well, well young lady... Is there something I can help you with?" he said.
"Doctor Eggman...!" she said squeaky.
"If you value your life, you will tell me where Sonic and Tails are!"

Meanwhile.
"Ok, Sonic, now put the Emerald..." Tails said.
"Tails, tell Sonic to meet you back at the research facility! Now!" Eggman said.
"Sonic, Amy is..."
"I didn't get that, Tails? What's happened to Amy? Tails!" Sonic said.

Later Tails was in the Cyclone, and Eggman held a gun on Amy's head. Sonic entered in from the door.
"Let's take care of business first, shall we Sonic? Hand over the Chaos Emerald, slowly, and then we'll talk about your girlfriend. That is, if you really care for her." Eggman said.
"I can kill two birds with one stone!" Sonic said handing over the fake Emerald. "And she's just a friend. I'm not gay, don't have time for stuff like that dealing with you."
'Cause I feel like such an insomniac
Then she looked at Tails, who nodded. Eggman pointed to a small circle on the floor.
"Put the Emerald down right there and back off." he said.
"You've turned into a big-time villain, doctor!" she said smugly.
As she stepped on the circle, a capsule rose out and trapped her inside.
"Whoa?!"
"You thought you could trick me with that fake Emerald, didn't you?" Eggman said.
"So... how did you know it wasn't the real one?" Tails said.
"Tails!" Sonic said.
"Heh, because you just told me, Fox-boy." Eggman said surprising Tails. "Now, for a little space-ride! Once the capsule clears the colony - BAM!"
"I'm counting on ya Tails. And Amy... take care of yourself." Sonic said.
"Farewell, Sonic the Hedgehog!" he said and pressed a remote control, and the capsule ejected into space.
"Sonic!" Amy said.
With the capsule about to clear the range of the colony, Sonic remembered what Tails said about the fake Emerald.
"It has the same wavelength, and properties, but is less powerful than the real one." he said.
'The same wavelength and properties... But, can I do this?' she thought.

Then the capsule left, and was exploded into pieces.
"Farewell Sonic, my admirable adversary." Eggman said.
"S...So...Sonic!" Amy said and sobbed.
Eggman turned around and pointed his gun at Tails.
"Now we have some unfinished business to take care of. If you give me the real Emerald, I will release you both; you have my promise." he said.
"...Sonic..." Tails said.
"Huh?"
"Sonic has asked me - for the first time - to do something for her. I won't let her down; I won't give up!"
A few minutes ago. From a room on the ARK, Shadow saw the capsule that Sonic was launched out in explode.
"I guess she was just a regular hedgehog after all." he said.

"I feel some strange energy... Hey, Sonic!" Knuckles said.
"Whoa, I wasn't sure if I could pull that one off. Somehow I managed to use the Chaos Control." Sonic said. "It can't be from my medallion."
"Chaos Control? Are you OK?"
"I'm worried about Tails and Amy! I hate to ask but could you help them? This is our last chance! I got it! Before the cannon fires, I'll slam dunk it in there!"

Meanwhile Rouge walked up to the Emeralds.
"Legend has it, whenever the seven Chaos Emeralds are collected, the power creates a miracle. I have six of them, they're mine! All mine!" she said.
"I don't think so." Shadow said.
"Shadow?"
"So that was your plan from the very beginning, huh? Or was it a direct order from the president? Now I know who you are! You're that government spy, Rouge the Bat, aren't you?"
"So you did your homework, is that it? I would say that's an invasion of privacy."
"I could say the same thing about you."
"Hmm... looks like things aren't quite going the way I planned. But since my job is done, I thought it was time to take what's mine and get out of this place."
"You are one pathetic creature!"
"Hmm, look who's talking? What about you?" she said and jumped down, holding a paper. "Here are the results from the research project called the "Ultimate Life Form"." she said and a picture of the Biolizard was on the paper. "But... if this picture is of the real Ultimate Life Form named Shadow, then exactly who, or what, is standing in front of me?"
Then Eggman contacts Shadow on the radio.
"This is Doctor Eggman. I have found all seven Chaos Emeralds! Shadow, someone is trying to get to the Eclipse Cannon. There's not much time left before the cannon fires again! Can you get over there?!" he said on the radio.
"If you want to live, leave the Chaos Emeralds where they are; the fake Emerald is good enough for you!" Shadow said to Rouge.
"Do you actually believe that... you're the real Shadow?" Rouge asked.
"No doubt."
"Even your memories might not be real, you know?"
"Even if my memories are not real, it's still me; Shadow. And I will fulfill my promise to Maria. That's the only thing that matters to me now."
Meanwhile Sonic stood in a corridor that almost lead out of the ARK when Shadow walked up to her.
"You never cease to surprise me blue hedgehog. I thought that the capsule you were in exploded in space." Shadow said.
"You know, what can I say... I die hard! You actually saved me, you know." Sonic said.
"It was a Chaos Emerald, wasn't it? But, there's no way you could have activated the Chaos Control using an Emerald that's fake. So, there's more to you than just looking like me. What are you anyway?"
"What you see is what you get! Just a guy that loves adventure! I'm Sonic the Hedgehog!"
"I see. But you know, I can't let you live. Your adventuring days are coming to an end."

"Game over, Shadow!" Sonic said.
"Sonic, I did it!" Tails said.

At the terminal for the Eclipse Cannon, Eggman walked in with the seventh Chaos Emerald.
"Hahahahahaha! This completes my plan to take over the world! Now begins the glorious era of the Empire of Eggman!" he said and threw the Emerald into the machine getting the energy pulsing through the Cannon. "Bwahahahaha! Hahahahaha!"
Then a warning message came up on the computer screen, though he didn't notice it.
The alarm was blaring loudly.
"Argh! What the... What's going on?! Why doesn't the Cannon fire?!" Eggman asked and a red light came in. "What?! What's happening here?!"
On the terminal's screen, a recording of Gerald activated.
"It's... it's my grandfather! Gerald Robotnik!"
I'm weird 'cause I hate goodbyes
Meanwhile Sonic and Knuckles entered the RF, and the ARK started to tremble.
"What's that... that vibration?!" Knuckles asked.
"Hey, wait... somebody's coming!" Sonic said when Rouge dropped down from above.
"You...? You haven't given up yet?!"
"It's all over for us..." Rouge said.
"What do you mean?"
"I just received a message from my boss... The Space Colony ARK, is currently approaching earth at an incredible velocity. It, probably... will impact earth..."
Then the message from Gerald came up on the computer nearby in the room.
"What's that on the screen?" he asked.
I got misty eyes as they said farewell (they said farewell)
Similar to Eggman's announcement that he would overtake the world, Gerald's recording played all throughout the earth, on every single television. In it, an embarrassed Gerald was bound to a chair by metal chains.
"This is a death sentence for every human being on earth. If my calculations are correct, the Space Colony ARK will impact the earth in twenty-seven minutes, fifty-three seconds. All of you will be destroyed, along with your beloved planet earth." he said.
Then the ARK hurtled towards the earth, and from entering into the atmosphere of the planet, was encased in a ball of fire.
The pre-recorded message was still playing.
"I plan to give you a taste of my revenge, once all the seven Chaos Emeralds are collected. Once I initiate this program, it cannot be disabled. All of you ungrateful humans, who took everything away from me... will feel my loss, and despair!" Gerald said.
"Is there anything else you want to say?" GUN Soldiers aid.
"No..."
"Ready!"
"What's going on here?! Who is that?" Amy asked.
"I plan to give you a taste of my revenge-" Gerald said.
"Hey, the vibration's getting worse." Knuckles said.
"Professor Gerald Robotnik! One of the greatest scientific minds in the world, and my grandfather!" Eggman said.
"What?! I knew you were behind all this! Stop it right now, or else-"
"-I'd have done this a long time ago if I had the chance."
"What do you mean?" Sonic asked.
"You're pretty persistent for a hedgehog, aren't you? You're still alive, huh?"
"Heh, just letting Knuckles pilot the shuttle all the way over here, was more dangerous than you could ever be!"

Then Eggman handed Rouge a computer disk.
"What's this?" Rouge said.
"This is my grandfather's diary." Eggman said.
Then she put it into the terminal by the wall, and text started scrolling up on the monitor.
"I don't quite know what happened, or what went wrong. Was it a mistake to create the Ultimate Life Form? I thought it would be something that would benefit mankind... But then the military guards landed on the Colony that day. They were sent to destroy the research project that I had been working on. My colleagues at the research facility, my granddaughter Maria, I hope you are all safe." she said.
Then her voice starts blending in with Gerald's, as he shifted in as the main speaker.

"The colony was completely shut down, probably to prevent the prototype from falling into the wrong hands." they said.
"The ARK was shut down under the premise that there had been an accident. I found Maria's name among those who died when the ARK was shut down. She meant everything to me! And I couldn't bear the thought that she died because of my research. I lost everything! I had nothing more to live for! I went insane! All I could think about, was to avenge her! Somehow, someway, I got scared as I no longer was able to control my thoughts. All I could think about, was that I wanted it all to end. Based on my original projections, I was able to complete my project; Shadow. I designed its mind to be perfect, pure... I will leave everything, to him. If you wish, release and awaken it to the world.." Gerald said.
"if you wish to fill the world with destruction." Rouge said. "Oh, so that's why you released Shadow from the base!" she said to Eggman.
"The core of the Eclipse Cannon is now highly reactive and explosive. This is because of the energy of the Chaos Emeralds is overpowering it. If the colony collides with earth, it will shatter into pieces like my grandfather predicted!" Eggman said. "That mad scientist!" he said affectionately.
"That should be you, right?" Amy said.
"We have to stop the Space Colony, now!" Tails said.
"The Space Colony ARK's position may have shifted due to the amount of energy given off by the Emeralds. We have to stop the energy!" Eggman said.
"But... how?"
"Hmm, that's it. There is a way to stop the energy!" Rouge said. "We have to use your Emerald! You're the one who told me that the Master Emerald has the power to stop the Chaos Emeralds!" she said to Knuckles.
"That's right." Knuckles said then pulled out the Master Emerald. "If I use this, I just might be able to stop the Chaos Emeralds!"
"The reaction of the Chaos Emeralds is moving toward the Cannon's Core! It may be too late!" Tails said.
"There still may be time left. If we pull together, we might be able to get to the shortcut that leads to the core!" Eggman said.
"No worries! Just leave it to me! I'm the world's fastest hedgehog!" Sonic said.
"Okay! Let's get to work!"

Meanwhile Amy was pacing back and forth outside the RF.
"Ooh, I hate it when they leave me behind!" she said and noticed Shadow inside. "Look! It's Shadow!" she said and paused. "I've really gotta stop whining. Everyone's trying their best to help out, and so must I!" she said and ran to him. "Shadow, we need you! Please help us!"
"It's all going according to plan. There's no reason for me to help them. Besides, there's no way to save anyone." Shadow said.
"There has to be! I know that people fight over the most trivial things. Some people may be selfish, like the professor said... but they're basically good, if they try their best and never give up on their wishes. They always have a reason to be happy; that's why you should help them out! Saving them is a good thing! Shadow, I beg you, please do it for them! Give them a chance!"
Then Shadow has a flashback of Maria.
"Shadow... I beg of you... please, do it for me... for a better future..." Maria said.
"Maria!" Shadow said.
"for all the people who live on that planet... give them a chance to be happy. Let them live for their dreams. Shadow, I know you can do it. That's the reason that you were brought into this world. Sayonara, Shadow, the Hedgehog."
"That's what I've promised her... I must keep that promise... That's what Maria wished for..." he said and a tear dripped down his face.
"Shadow?" Amy said.
"I gotta go now. I have to keep my promise to Maria - and you." he said and sprinted off.
Meanwhile Sonic and Knuckles made it to the Core, where they noticed a raised area that resembled the Master Emerald's shrine atop Angel Island.
"What's that? It looks just like the shrine of the Master Emerald!" Knuckles said.
"They probably designed the core like the shrine to harness the power of the Chaos Emeralds." Sonic said and they started running to the platform, but Gerald's message played again.

"Knuckles, here it comes!" Sonic said and a light flashed and the Biolizard teleported into the center of the room; letting off a menacing screech.
Then it dropped down in the center of the chamber.
"Could this be the prototype of the Ultimate Life Form that was supposed to be encapsulated?" Knuckles asked when Shadow walked out past them.
"Leave this one to me." he said.
"Shadow, what're you doing?!" Sonic asked as he walked up below the Biolizard, facing his prototype intently, then turned back to her.
"I'll take care of this, while you run to get the Chaos Emeralds!"

Later Sonic and Knuckles reached the platform, and saw a hole in the center for the Master Emerald to be inserted. Knuckles took out the Master Emerald, and put it in.
"The servers are, the seven Chaos. Chaos is power; power is enriched by the heart. The controller is the one that unifies the Chaos. Only you can do this; stop the Chaos Emeralds!" he said and it spun rapidly and emitted a green aura.
Several mixed energies dashed around, and the Biolizard screeched. After shrieking again, it used Chaos Control to warp away.

Then Shadow jumped onto the shrine platform.
"Is that what... Chaos Control is?" he asked.
Then the vibrations throughout the Colony intensify.
"Since we stopped the Chaos Emeralds, why is the Space Colony still on a crash course to earth?!" Knuckles asked.
"The Prototype is still alive! He's controlling the Space Colony as it is falling to earth! He has become one with the Space Colony, and is determined to keep it on its collision course!" Eggman said on speakers.

Then Sonic looked to Shadow.
"Sonic!" Knuckles said and she looked at him, then back at Shadow; who also looked at her.

Then Sonic and Shadow raised their hands in the air and the seven Chaos Emeralds encircled them. They closed their eyes and focused, making the Emeralds spin rapidly around them. Opening their eyes, they absorbed the powers; transforming into their Super forms.
A few seconds later the ARK was plunging down to earth, wrapped in fire. Super Sonic and Super Shadow sped to it, enveloped in a golden light.
"No way that's getting through!" Super Sonic said.
"Shadow... I beg of you..." Maria said.
"(Maria!)" Super Shadow said.
"Give them a chance... to be happy!"
"Now, Shadow!" Super Sonic and they opposed each other and flew faster to the ARK.
"Chaos Control!" they said and rammed into the ARK, engulfing it in the light.
Having worn out his Super form, Shadow was falling down to the earth, with an purple-ish light under him.
"Maria... this is what you wanted, right? This is my promise I made to you..." he said and fell into the purple glow, blinking out.

The ARK reappeared farther away; motionless.
From the main city all the way to the desert, everyone on earth was celebrating and cheering.
Meanwhile Sonic came in through the door.
"Where is Shadow?" Rouge asked and Sonic looked down then handed her one of Shadow's bracelets. "Do you really think... that the professor created him, Shadow, to carry out the revenge on all those who live here, on earth?"
"He was what he was. A brave and heroic hedgehog, who gave his life to save this planet. Shadow the Hedgehog..."
"I guess you're right..."
"As a child, I looked up to my grandfather because of all the great things he accomplished in his life. He was my hero, and I wanted to be a great scientist like him. But... did he really mean to destroy us?" Eggman said.
"I don't know. But what I do know is; we all did it together!" Tails said.
"You're right."
"So what's next for you, Rouge? Off again to find those jewels you love so much?" Knuckles asked.
"Nah, I think I'm gonna give up this line of work. Too much work, for too little pay. Anyway... I've got something better than jewels that I'm thinking about right now... ...It'll all work out, you'll see." Rouge said.
"If you say so."
"Created... the Ultimate Life Form." Sonic said.
'Was I really created like him and mom just took me in?' she thought thinking about how much they have in common.
"What's the matter, Sonic?" Amy asked.
"Oh, it's nothing. Come on! Let's go home! To the planet as cool and blue as me!" Sonic said and everyone left the room, but she stopped at the door, and turned back to the windows along the wall. "Sayonara, Shadow, the Hedgehog." she said and left as well.
