I freaking love this story.
Jiraiya had ignorantly hoped against hope that it would be easier to find Naruto, that he would manage to find the boy swiftly and capture him so Tsunade could beat him bloody... only, nothing like that had happened. There were literally hundreds of trails of Naruto's footprints, leading tens of miles away. He knew he would never find the boy, he was fucked.
'How could Naruto be this good at evasion, he was to dense to find his way out of a wet paper bag. What changed?' Growling, he sat down in the closest bar, and slumped down. "How could Kushina give him any... Seals, of course. She is an Uzumaki, but what kind of seal? Even Minato was nothing compared to her when it came to sealing. Damn it, we are so screwed. We need to find him, he'll never survive on his own."
Or so Jiraiya thought, realizing at least subconsciously that Naruto was clearly more skilled than any of them realized.

"A plate of dango, please." Naruto asked the server, smiling in his false form, getting a gentle smile back. It was haunting, the raw kindness that people were capable of when they did not hate him for no real good reason. As he took his meal, eating passively, he pulled Kurama into his plane. 'We are close to Whirlpool, anything we ought to look for?'
'Seals, bloodline seals. Your forbearers were something to be feared, who knows what they have hidden away. Your mother, as you know from her memories, never went back. I doubt anyone knows what to look for. With your clones, we could easily find anything that is hidden, or at least plan for the possibility.'
'Understood. I might have to go back, even with thousands of memories from mom and studying with my clones, I am no master, especially by Uzumaki standards. That might not even happen by the time I return to the Leaf.'
The Fox groaned. 'Why are we even going back to the Leaf?'
'Protection, they can be used as meat shield. Plus I get the chance to kick the asses of Kakashi and Iruka and Jiraiya. Oh and I can raid my idiot father's stuff for his work on the Flying Thunder God Technique.'
'All great points... eat your Dango and hurry. We can take no risks, not until you are far, far stronger. I want you bounty hunting soon. Thankfully your mother was once a member of ANBU, she had memories of over two dozen places to get the Bingo Books.'
'Thank you mom, here's a toast to you.' Naruto thought as he ate his dango, missing her presence so much even after a single month. 'Maybe I can learn that Edo technique of the Second Hokage, bring you back to see me. That is so odd, thinking that I would have changed so much as to even think of that kind of jutsu, and yet here I am... weird.'
After finishing and paying, Naruto hurried onwards, to this land of his ancestors.

"What do you mean The Kyuubi Jinchuuriki is missing?" Pein demanded, eyes cold as the night sky.
White Zetsu sighed. "I was following Jiriaya, but had to leave to inform you of his recent goings, as you asked. When I returned the boy was gone and Jiraiya was looking for him. The boy left hundreds of trails, he is nowhere to be found. I have no idea where to even go looking for him. It is rather remarkable, to think anyone is that capable fo evasion at that age."
Pein sighed. "We have almost three years to wait for him. Do what you have to, but if we can capture him early, that would be best."
"I will keep my eyes open!"
Black Zetsu spoke up. "I as well."
"Good... now go, find the boy, we cannot afford to lose him if our plans are to come to fruition."

Naruto was in awe, almost falling to his knees as he saw the beauty and destruction of Whirlpool. Thousands of buildings, gates and skeletons all strewn about, the Uzumaki spiral everywhere to be seen. A haunting aura filled the air about it. "This place, it's amazing. How could anyone destroy it? Mom's memories said it was done for reasons even she did not know. The common story was their power, but no one village this small could be this powerful."
The Fox hummed. 'What your mother was unaware of, given her young age when she left, was the Cult of the Shinigami. Your forbearers worshiped the Shinigami, a being strong enough to seal even my own powers. There was much that they did, that was not always ethical. Many feared that obsession, that worship. It was the base of their most powerful sealing jutsu.'
Naruto nodded, before leaping down, into the waters below, hands moving through the seals that disarmed the whirlpools protecting the once great island nation. As they dispelled, Naruto shot across the water. The moment he made it onto the island, he summoned a hundred clones that rushed through the island and sought out any signs of hope for the future or memories of the past.
The real Naruto joined his peers, only he walked towards the entrance gate where he saw a tiny corpse. The kid had to have been seven or eight,... "Why would they kill a kid?" Naruto sighed. "Was he even a threat?"
Kneeling, he was about the look closer at the corpse, the pile of bones really, when he saw a tiny seal hidden by the shadow of the bones. Curious he put a finger onto the seal and gasped as his chakra exploded into it with so much force he almost blacked out. It stopped after a long minute as a puff of smoke appeared. As the smoke cleared, he saw a boy, eight or nine, with bright red hair and blue eyes... he had a massive red scroll on his back, but that mattered little as one thing stood out.
"You look like my mother/You look like Kushina!" They said as one.
The boy beamed, then cringed at the sight of his body. "I'm... I was... my name was... Urahara, my sister was Kushina. I sense her chakra in you, you're her son?" Naruto could say nothing, so he nodded. "She survived, that's good... I am all that is left. My kin killed, so I left a message... would you like to hear it, nephew of mine?"
"Please!"
The boy shivered. "The Leaf knew the attack was coming." Naruto froze, eyes wide. "We all did, they promised to back us up. A spy of ours, in the Leaf, revealed that they too feared our worship of the Shinigami. They would not attack us, but they left us to die. We knew it, but could do nothing to stop it. We fought back, some rare few escaped, but only young ones. No one older than Kushina managed to flee.
Find them, nephew, and if revenge is in your heart, and you are strong enough... give into it. The world deserves it, for that and so much else. It is a broken world that forces babies into battle. That destroyed entire ways of life, for no reason other than pointless fear."
Naruto nodded. "That abuses Jinchuuriki for no reason other than fear."
The boy nodded. "I sense a powerful force in you, I am not surprised you suffered... do what you must. The secrets of our people, I offer them for you." His uncle pealed off the scroll and handed it to Naruto. "Conquer the world, make it pay for it's evils. Goodbye, nephew... you will be loved in the next world, I promise you that."
And he faded away, leaving Naruto in tears, but more determined than ever. "How much stronger do I have to be to remove the Leaf from the Map?"
"Much stronger, but we will achieve it, Naruto... we will... for what they did to you, to me, and to the Uzumakis."
