The second chapter of the Doctor and Derpy's adventures!

The Doctor travels back in time to make sure the dawn of the pony race won't be disrupted, only to find that the species that ponies evolved from are not what he thinks. They see ponies as 'Devolutions' that need to all be killed. With his friends endangered, things get more complicated when the Doctor is accidentally thrust from the beginning of the pony race to its very end.

After years of plotting, Prince Blueblood has finally come up with the perfect revenge scheme against Rarity. Except Discord told him it was stupid and gave him a different one to use instead. Unfortunately, he might never get to put that plan into motion, what with the alien invasion, that weird pony in a blue box, and his idiot wife getting in the way.

Fluttershys life was turned upside down as she met the Doctor. Doctor Whooves, that is. Traveling through space and time, they learn so much about each other that its unbelievable. Fluttershy has to leave her friends and face a new world, not knowing anything about it.

The Doctor's investigations take him to Baltimare in 1003, where he finds something much greater: the wielder of the greatest power. He's kept it secret for 4 years, but somepony else wants it now. The Doctor realizes that he must stop the new wielder from destroying everything in his mad hunger, as the story continues, or comes to an abrupt and deadly ending.

The Doctor has come to watch Equestria's first eclipse in recorded history. But the eclipse gives way to panic through the populace. This panic has unleashed an evil that nopony anywhere has been free from for 66 years. This evil has emerged from the shattered soul of Princess Luna, and it may be the Doctor's skepticism of raising the Sun and Moon that will save them all.

For their first willing trip together, the Doctor and Derpy find themselves in the underwater metropolis of Atlantis. However, the saltwater utopia is burdened by terrorists who wish to keep Atlantis separated from the overworld. With the Prince of Equestria visiting and the life of the King of Atlantis threatened, the watery city is about to reach its boiling point.

The Doctor, Romana, and Daring Do end up on The Changeling Hive in the year 6789 C.E., where the Changelings have been forced to make their home after a bloody battle that ended with them being thrown off their planet. The Changelings are now planning to take back their world and wipe out the Equestrians. The Doctor is now left at the eve of battle with no way to stop all out war.

Derpy Hooves is having an ordinary day, That is, until she receives a mysterious journal, containing Pinkie Pie's adventures with a mysterious stallion named the Doctor. The TARDIS crashes into Sugar cube corner,and the Doctor has regenerated into a pony, But he is not the only thing to have crossed through the rift, one of the Doctors old foes, the Vastha Nerada have also come.

An origin story for my OC, Lightning Flicker. I felt the need to list this as a crossover since multiple versions of the Doctor appear in this story. And I listed it as M just because of one sentence in the beginning of the first chapter. If you think that's not enough for it to be M, let me know. And also, this also shows how I interpret the times of events in MLP.

The Doctor travels with Daring Do to Saddle Arabia in the year 913 C.E. There they find that Ahuizotl, Daring Do's greatest enemy, is the king, and is oppressing the city with his Royal Guard, that have been given terrifying powers. They decide to help, but that's going to be difficult, especially with the secret of Ahuizotl's power being used against them.

Mel wakes up one morning to find she is a dopey pony. Abusive family members kick her out so Mel and Doctor Whooves travel together in the TARDIS to find the cure to PonyItis. Mel gets trapped in a love triangle and vanishes to Pony Land. She must battle with rainbow dash and DJ to find out if she should stay in Pony Land or leave back to the Doctor.

Just before the 10th can regenerate into the 11th Doctor, the TARDIS is sent careening out of control. Desperate, injured, and almost completely debilitated the Doctor manages to save himself and the TARDIS, but as black and gold clouds his vision he is unaware of how drastic the changes in his life will be. Update: 6/6/13. Finally decided that his companion is gonna be Applejack.

The Equestrian and changeling armies have suffered greatly from the battle. Esmeralda is ready to end the war once and for all and sets her sights on the last safe haven in Equestria: Canterlot. As Donna ventures into the Changeling Castle to find Esmeralda's greatest weakness; the Doctor, Twilight, and Angie take charge and Angie goes beyond what she ever expected of herself.

After falling through a dimensional rift, the Doctor and Romana wind up in the Everfree Forest in Equestria, where they discover a trap that holds people in for all eternity so it can feed on them forever and ever, and they are the latest victims.
