The Doctor in the Drone series is the 10th incarnation, played bt David Tennant. I hated the way he treated Jack, so I've fixed it and made him a true, supportive friend to Jack and the Torchwood team. Usually I write the 11th Doctor, but I wanted Ten companion Donna so I had to have Ten as well.
Jack becomes immortal in The Parting of the Ways, the final episode of the first New Doctor Who series (the one with Christopher Eccleston as the Ninth Doctor). He first appears in episode 9, The Empty Child. I think you'd better start watching Doctor Who, you've missed so much!
The Year That Never Was (TYTNW) refers to the events of the final three episodes of Doctor Who series 3 - Utopia, The Sound of Drums and Last of the Time Lords. Basically, it's what happens to Jack between End of Days when he runs off with the Doctor, and Kiss Kiss Bang Bang when he returns to his team in Cardiff.
Velvet is a small creature I invented in the fic A Gift From the Rift. It looks like a tiny lavender coloured piglet, with a wiggly nose and short, velvety fur.
As for Nosy - Yep, exactly what you said, but with no legs, just the furry thing. I know exactly what you mean, because that was the inspiration for Nosy. I got two of them at a jumble sale years ago; the balls were damaged so I just kept the furry things and I was thinking about one of them when I needed a friendly alien for the fic that became 'Capturing the Beast' and its many sequels. Nosy has no legs or anything, it's just a long, fluffy thing with big round eyes, lol!

Ianto was so busy putting the Hub into night mode that the quiet 'clink' from up in Jack's office went almost unnoticed.
That is, until it was followed by a thud, an almighty crash, the sound of breaking glass, and cursing that would have made a sailor blush.
Dropping everything, Ianto ran upstairs to find Jack lying on his office floor amid the wreckage of his shelves.
"What the hell happened?"
"I dropped my lucky penny. When I tried to pick it up I hit my head on the shelves."
"Looks like that penny's not as lucky as you thought."
