Started re-watching NuWho a while ago, and done with Series 1, while I've started Series 2, and I'd watched all of the DCAMU a few months ago (I'd seen some movies before, but I saw the entirety of it a few months ago), so this idea was born.
For 'Apokolips War', its obviously during the opening, while for 'Doctor Who', this is between 'Boom Town' and 'Bad Wolf', just imagine the transmat beam that takes Nine, Jack and Rose away to the Game Station shall happen after this, while they've returned Blon as an egg to Raxacoricofallapatorius.

Earth, Justice League Watchtower, November 2018
"We're gonna stop Darkseid, once and for all", Superman finished saying, when a 'vwoorp, vwoorp' sound was heard in the Watchtower.
"What is this noise?" Wonder Woman asked, all of them looking around, before Superman managed to focus on the direction the sound was coming from, and then all of a sudden, a British police box from the 50s of all things appeared in the room.
"Huh?" Flash trailed off, as the box opened, and out of it stepped a short-haired man in a black breasted leather peacoat.
He looked around, confused, when behind him, a younger man with a very handsome face walked out as well, and finally, a blonde woman in a pink shirt.
"Whoa!" Nine said, a smile breaking out on his face. "We are in 2018, the age of superheroes!"
"I can't believe it", Rose whispered in surprise. She had heard of some superheroes in the US, but this was her first time seeing any in person.
"Who are you?" Batman snarled as he stalked up to The Doctor.
"I am The Doctor", Nine shrugged, Superman hearing two heartbeats from within him.
"Doctor Who?" Flash asked in confusion.
"Just The Doctor, mate", Nine said cheerfully, only confusing the rest.
"What are you doing here?" Cyborg asked at that moment.
"Ended up here by accident, the usual", Jack shrugged, as he looked at all the heroes while smirking in a flirty manner. "I'm Jack Harkness by the way, pleasure to meet all of you pretty women and men."
Some of the heroes rolled eyes or shared weird looks at his flirting, while Rose added her own introduction. "I'm Rose Tyler."
Aquaman inquired. "Why are you all here?"
"Are you spies sent by Darkseid?" Batman asked suspiciously.
"Darkseid? Now that's a name I haven't heard in a long time", Nine said, his eyes looking like they were seeing an old sight once more. "Is he attacking Earth or what?"
"No", Superman said, before remembering something. "Did you say you were The Doctor?"
"Yes, I did", Nine smiled.
"In the Fortress, the AI of my father, he….he mentioned someone by that name once", Superman revealed, causing Batman to look at him. "Someone who travelled in blue box." He looked at the TARDIS, then at The Doctor. "He said you exposed Brainiac and got him kicked out of the planet as he was attempting a takeover."
"You heard right, mate, that was me", Nine confirmed. "I knew your father once, Kal-El. He was a great scientist, and a good man. He would be proud of the man you have become now."
"There have been rumors about you amongst the Amazons too", Wonder Woman noted, remembering having heard some herself, and now seeing him and the blue box herself, the memories were coming back to her.
"Let's just say I helped the Amazons against a sexist but really smart pig of a man once, though your people weren't that much better, they just didn't do anything as bad as him", Nine shrugged.
"My people have changed a lot since then", Wonder Woman told him.
"I have heard some things about you as well, Doctor", Martian Manhunter revealed.
"So, are we just supposed to trust him?" Batman asked. "We don't know a thing about him."
"But I've heard of him", Superman countered.
"This could be someone else masquerading as him", Batman pointed out.
"You make a good point, handsome", Jack said to Batman, as he didn't react to the flirting. "But, who is this Darkseid anyway?"
"A New God of Apokolips", Nine told Jack and Rose both. "The planet is the closest thing to Hell you'll ever see. He rules it with an iron fist, his evil sustaining Apokolips, as he uses his technology to advance it, while conquering world after world, and turning the inhabitants into his Parademons, genetically created in the labs of the planet. If there is someone you can call the face of evil, he is just that."
"Is he worse than a Dalek?" Rose asked.
"An entire fleet of Daleks will not be able to stand up to him", Nine confirmed. "So, is he attacking Earth?"
"No, we're going to attack him", Superman said. "Stop him in Apokolips itself."
"Are you crazy, Superman?" Nine asked incredulously, as he looked at the assembled team, gesturing to Aquaman, Mera and Martian Manhunter. "Do you really want to take these three to a world filled with the strongest fires ever seen in the Universe?"
Superman started. "Darkseid has-"
"And you", Nine turned to Cyborg, looking at his cybernetic parts. "You were made from Apokolips' technology, right?"
"Yeah, so?" Cyborg inquired.
"Then did this thought never occur in your thick heads?" Nine asked in annoyance as he waved the Sonic Screwdriver at Cyborg, causing a beep to be heard, before a sound like static was heard by everyone in the room.
"What did you do?" Cyborg asked.
"Darkseid was spying through your cybernetic parts onto this meeting, I cut the feed", Nine revealed, horrifying everyone present in the room.
"Blimey, how come no one else thought of that?" Constantine asked randomly.
"I had no idea the heroes had become so thick-headed in this year", Nine said, before looking at Flash. "Must be your fault."
"Me, what did I do?" Flash asked.
"I know all about your timeline mess, Flash", Nine said to him. "You're lucky you fixed it a minute before I decided to interfere."
"What did you do?" Superman asked Flash.
"Let's leave that aside", Batman raised his hand, sharing a look with Flash, remembering the letter from Thomas he'd been given, while he turned to The Doctor. "I still don't trust you, but you thought of something none of us would have, so that's a start. How do you know so much about us? And what are you?"
"The last surviving Time Lord", Nine confessed, Superman and J'onn feeling nothing but empathy for him.
"I'm sorry", Superman said.
"So you're a time traveler and this is your time machine, huh?" Lex asked as he walked towards the TARDIS. "Interesting."
"Stay away from the TARDIS, Lex Luthor", Nine snarled, making Lex back off as Nine looked at him. "You are not someone I want around me, but since the League is keeping you, I will let it slide for this once."
"What happened to the other Time Lords?" Shazam asked innocently, only to get a look from Cyborg.
"I couldn't save any of them", Nine said sadly, before getting back to business. "I know about you all because of my adventures through time and space. This was the golden age of heroes, but something has clearly changed. However, with me here, its time to fix it."
Apokolips
Darkseid watched the static after the feed had been cut off, and for the first time in a long time, he felt some fear within him.
The Doctor!
He knew all about him. And from what he knew, if there was one person who could stop him, it was The Doctor.
This wasn't supposed to happen!
But he had the Paradooms, no one knew about those. He could still beat them.
Earth
"You've cut the feed now, so Darkseid can be taken by surprise", Superman suggested. "We have to attack."
"You go in there without thinking, Kal-El, you'll do more harm than good", Nine said, now having been caught up to speed on what had happened after Flash had changed the timeline. "You're right, he needs to be taken out, but he'll see us coming...It's been two years since the last incursion with Darkseid...he's had two years to improve his offenses and defenses."
"Batman", Jack called out, making Batman turn to him. "How old is that intel on the Parademons?"
"Six months", Batman confirmed.
"Six months", Jack repeated, then looked at Superman, "which gives Darksied time to improve his ranks."
"What's your point?" Superman asked.
"He adapts", Nine pointed out. "This isn't Lex's petty little group we're talking about." Lex gave him a withering look, not that Nine cared. "It's Darkseid, and he's calling you out with his drones and attacks on other systems. That's exactly what he wants you to do, move first. You're the Earth's only line of defense, and he is trying to thin you out. We need more intel before an attack. You've already seen how he was spying on us through Cyborg, we need to think this through."
Superman started. "You don't know Darksied like I do…"
"No I don't, but I've fought the type", Nine said.
Superman argued. "Then you know this is the only course...We're always on the defense, always on the run, warning him, showing him unlimited fucking PATIENCE...For what? We stop him, slow him down, he does it all over again. It has to stop, Doctor, I'm tired of slowing him down. It's time to put him in the ground. He destroys entire cultures and systems and we fall back. He kills and enslaves entire races with no remorse and we fall back. It stops today. We need to take the fight to him. We can't wait. The more we debate the more time it gives Darksied to get closer to Earth...We may not get another shot—"
"WE are not ready!" Nine snapped. "You know it, I know it", he pointed to the Titans on the screen, "THEY know it. You're right. We can't protect an entire Universe all the time, Kal-El, it's too big, even for me, and I've seen the ends of it. We keep the fight here, on us. I know what Darkseid did, he sent Doomsday and nearly killed you and the League, humiliated you and took your identity with the Cyborg Superman, and I'm saying, get over it."
Wonder Woman started. "Doctor-"
Superman stepped towards The Doctor with a glare, but Nine didn't back down. "No, Princess, he needs to hear this. Let it go, Kal-El. It can't be put behind, but you cannot let it affect you!"
He looked at Rose, the two remembering how he'd tried to handle the Dalek situation. "I almost made the same mistake as you, and I am not proud of it. I won't do it again. Because, if revenge is your reason for this attack, you're doing this for yourself and not Earth and we've already lost. Darksied uses slaves for his battles, we're putting friends and family on the line, we have more to lose than him, every time."
"You don't think I've given that any thought?" Superman asked. "I know what's at stake."
"No you don't!" Nine snapped again, getting into Superman's face. "You have not seen what I've seen, and I've seen the worst war in this Universe! And I am the one who ended it! Do not force me to use such a measure once more!"
For a moment, it was silent, Nine breathing heavily, before Batman broke in. "I agree with The Doctor, there are too many variables moving, we need a better plan."
Seeing Nine's face, and feeling guilty about bringing up painful memories for the Time Lord, Superman calmed down finally. "….Fine, we'll go with your plan. We need more intel."
"And I am the one who can get it", Nine said, his tone neutral now, as he walked towards the TARDIS. "Come on, Jack."
"What about me?" Rose inquired.
"I'd take you anywhere, Rose, but not here, like I said, Darkseid is the face of all evil", Nine told her. "You need to stay with the League…because taking you to Apokolips would be as good as killing you myself."
"So, let us go, and figure things out", Jack added, walking behind Nine, as they entered the TARDIS.
Rose tried to go in after them, but Batman grasped her shoulder from behind, Rose noting his grip was strong enough to actually prevent her from moving. "Let them go. Like they said, you'd just end up being in danger."
"But I've always been with him so far", Rose argued.
"Perhaps, but people like him, when it gets too dangerous, they always do it alone", Batman told her, thinking of himself. "The Doctor likes company, but at the end of the day, he is a lone wolf. And if needed, a Bad Wolf."
Rose sighed, watching the TARDIS disappear.
Apokolips
The TARDIS appeared on the hellish planet, quickly opening up as Nine and Jack walked out, the latter holding up his blaster, as he muttered. "This place is really hot."
"Like I said, hottest fires in the Universe", Nine told him, before noticing some Boom Tubes. "Oh no you don't." He quickly lifted up his Sonic Screwdriver and twirled it, causing the Boom Tubes to sparkle, malfunction and die down.
"Doctor."
Nine felt a chill run up his spine on hearing that voice, Jack feeling fear too, though they didn't show it on their faces as they turned to face Darkseid, an army of flying Demons behind him.
"It has been a long time", Darkseid commented.
"Not long enough for me", Nine replied. "If you want to save yourself, leave Earth alone."
"I will not do that", Darkseid said with an evil grin on his face. "Why protect this world anyways? You do not belong to it, and you do not stay in one place either."
"I have seen worlds burn, I will not see this one burn as well, not even if you're the one I have to battle", Nine snarled, as Jack looked at the Demons behind him.
"Doctor."
"Yes?"
"Those don't look like your typical Parademons."
"I noticed. Their faces look like-"
"Doomsday", Jack finished, the two and Rose having seen the monster in some old footage.
"Meet the Paradooms, not even you can stop them", Darkseid smirked. "Attack."
The Paradooms charged the two of them as they rolled back towards the TARDIS, not having gone too far from it, as one came too close, but Jack's blaster let out a sonic wave, making it screech in pain before it was sent back, as both entered the TARDIS and closed its doors.
As the 'vwoorp, vwoorp' sound began, Darkseid fired his Omega Beams, but the TARDIS disappeared before it could be hit.
Earth
The League watched as the TARDIS appeared once more, with Nine and Jack staggering out, panting, the former saying. "We were right, you were all about to walk into a massacre."
"What happened?" Diana inquired.
"The Parademons' DNA has been mixed with Doomsday's", Jack revealed, to their shock. "They are Paradooms now."
"Oh Bloody Hell!" Constantine said with a groan, before pointing at Superman. "You were gonna get us killed over your vendetta!"
"How do we defeat them now?" Zatanna wondered.
"They have Doomsday's DNA, but they're not as strong as him, and they've the same weaknesses", Nine said, while looking at Superman and Batman.
"Kryptonite", Superman spoke.
"We are gonna need some of it, and then we'll be done", Nine assured them with a confidence that made them think for a moment Darkseid had already been beaten.
Later, Apokolips
The TARDIS appeared once more, Nine and Jack walking out of it, and found Darkseid in front of them once more. "So the two of you have come again. Do you want to die, or serve me?"
"Neither, actually", Nine said with a smirk. "We just came here to defeat you."
"You are not as intelligent as you used to be, Doctor", Darkseid said. "Still, you are a worthy enemy. But it is time for your end. Attack!"
The Paradooms charged them again as Jack held up his sonic blaster, which had a green glow now, and when all of them came close, Nine lifted up his Sonic Screwdriver and twirled it, enhancing the power of Jack's blaster.
Jack then fired, and a giant green sonic blast was sent out, striking every single Paradoom on Apokolips, as they screeched in utter agony, holding their bleeding ears, while feeling nausea and weakness all over.
Due to Superman's super-hearing, a powerful sonic wave could hurt his ears. Doomsday had the same weakness, and so did the Paradooms.
And then, Nine and Jack had combined Kryptonite with the latter's sonic blaster, and made it even more deadly to these creatures.
Just a twirl of the Screwdriver to enhance the blaster, and the Paradooms were done for.
"This can't be!" Darkseid said in shock, as Nine aimed at the Boom Tubes and twirled his Sonic Screwdriver once more, fixing them this time, and at that moment, the League appeared, led by Superman. Cyborg now having used the reactivated Boom Tubes.
The more powerful members flew at the Paradooms, who were still in agony, and started picking them off one by one.
"RAAARGH!" Darkseid roared in rage, as he rushed Nine and Jack, but Superman flew in the way, and punched him away by a few feet.
Then he flew at Darkseid and started pounding on him. "You took my life from me!"
Darkseid blocked one blow, then head-butted Superman away, before the two clashed once more, sending out a shockwave, before they began to wrestle.
It was on!
"Come on!" Nine said as he and Jack ran around, avoiding the two fighting groups, before they reached the laboratory, seeing one scientist working there.
He started. "You are not-"
Jack whacked his face with his blaster, knocking him out, before aiming at the machines there, as The Doctor twirled the Sonic Screwdriver, and Jack fired another powerful sonic wave, destroying all of the machinery in the area.
"No more Paradooms", Nine said.
Later
The League, Nine and Jack gathered together, Darkseid on his knees, all the powerful heroes having taken him down together at last, as the Paradooms had been pretty easy to beat due to how Nine and Jack had weakened him.
"I will return", he snarled.
"And we'll be ready", Superman said.
"How could this be?" Darkseid asked, glaring at Nine.
"Like I said before, I have seen worlds burn, and I will not let this one burn during its time of life", Nine declared to Darkseid. "I will do everything I can to protect it, and all the good in the Universe from the likes of you, because I am The Doctor."
As Darkseid continued to glare, Superman activated a button, and a portal opened, sucking Darkseid into the Phantom Zone, right before it closed.
"And he is gone, for now", Superman said with a smile, then turned to Nine and Jack. "We couldn't have done this without you. Thank you."
"Its fine, mate", Nine assured them.
Jack shrugged. "Oh yeah, totally."
"Stop flirting."
"I just said 'totally'."
"For you, that's enough."
Jack sighed, as Wonder Woman commented. "It seems luck was on our side."
"The TARDIS does have a knack for landing where it needs to", Nine smiled, as Cyborg prepared to transport them, alongside the TARDIS, back to Earth. "Looks like the golden age of heroes is still intact now. Yes!"
And that's done.
I really did not like 'Apokolips War', it was mostly gorn, and didn't even end the Universe, it just erased it, and I found DCAMU a mixed bag at best, but it deserved a better ending.
Now, The Doctor and Jack Harkness managed to save the day from Darkseid, as well as Superman's stupid plan (though that was just bad writing, Superman is a good leader, and while not on Batman's level, he is very intelligent, so most other versions of Superman I know won't make such a stupid plan).
The Doctor, being The Doctor, could have history with Krypton, Mars as well as the Amazonians.
I'm not a big fan of Rose but also didn't want to go off on her, so I just put her in the background, and Batman saying the 'Bad Wolf' words were just a reference to Season 1's arc, with the words following The Doctor and Rose around through Time and Space, as outside of 'Rose' and 'The Empty Child', these words are in every episode of the Season somewhere.
My favorite Doctor in NuWho is Eleven, with Nine being a very close second, while my favorite Companions are Donna Noble, Amy and Rory and Jack Harkness, though I do like Martha and Mickey too. River Song is great but she wasn't a 100% full time Companion like the rest, so I didn't include her here.
The argument between The Doctor and Superman was inspired by a YouTube comment on an 'Apokolips War' video by user Ben82077, though that was between Superman and Captain America, so thank you to them too.
