(Back during the New 52 Superboy wasn't a clone of Superman but instead he was a clone of Jon Lane Kent the son of Superman & Lois Lane from one possible future not to confused with Jon Samuel Kent)
In one possible future timeline exists Jon Lane Kent who is the son of Clark Kent or better known as Superman & his wife the famous reporter Lois Lane, being half Kryptonian and born under a yellow sun, Jon had great powers just like his father until he fell ill three weeks before his fourth birthday and neither his father nor Lex Luthor could find the cause, and they believed he died shortly after. However the time traveler known as Harvest did know what was wrong with him and he knew it was only temporary as it was a natural side effect of his mixed genetic makeup and when everyone thought he had died Harvest took the boy's body and cured him of his ailments with advanced future medical technology and then raised him as his own, where he used him as an instrument in his ongoing battle against 'Meta-Human'. With hatred and violence, he created a perfect soldier but when Jon was in his teens, he once again began suffering from the unstable genes, and Harvest knew the only way to save him was with a clone of Jon to supply the proper genetic material and that led to the creation of Kon-El otherwise known as Superboy.
Jon is first encountered by the Teen Titans after they were thrown into the future by the Earth-3 super-villain known as Johnny Quick, where they found the world's superhuman population was decimated by the son of Superman and after a confrontation with the Justice League of this era, who were lead by a grown-up Beast Boy now calling himself Beast Man, Kon-El was attacked by Jon while he was alone and their confrontation ended up with Kon-El grievously wounding Jon, but before he could do anything else he is then pulled back into the time stream. Eventually the Justice League found Jon unconscious, and in hopes of preventing their present, they dresses Jon in a costume just like Kon's and sent him back in time with the Titans who are unaware of the switch.
Once Jon woke up, he proceeded to pretend to be Kon-El while also plotting his next move, like finding a way to cure his unstable genes and he then got recruited by Dr. Grey for the Advanced Ideas Division of S.T.A.R. Labs, under the promise of a permanent cure for his condition. However over time Jon started to understand more about the Human condition and he even began to care for his companions, changing his attitude and doubting Harvest's teachings.
When Jon and his team went to a secret lab of NOWHERE, they found the preserved body of Jon's past self, where Harvest had originally kept him when he had created Kon-El to cure him and when the present Jon & past Jon touched, they ended up creating a paradox sphere, a pocket universe of an altered reality, which summoned the presence of several alternate Superboys, including Kon-El himself. Jon choose to sacrifice his own existence inside the pocket dimension in a last, selfless action which returned Kon-El to the present as the only Superboy and canceled his own timeline, leaves the clone as a time paradox existence until he merged with the version of himself from the previous timeline becoming one being.
However unknown to anyone Jon wasn't erased from existence but instead he was sent across the multiverse to an entirely different universe, where he ended up crash landed on its version of Planet Earth.

Since Jon was originally a villain before turning good so he will be more like a hero/ anti-hero in this story where he wants to help the world but he is willing to kill his enemies
Also I may give Jon other superpowers which other Kryptonians possess like Bizarro Fire Breath & Ice Vision, Jon Samuel Kent Electric Blue Form and Conner Kent Tactile Telekinesis and say that it's a side effect from being to the Invincible Universe
