A.N. If you are reading this story, thank you, and hello! This is a Naruto Pokemon Crossover based in the Kalos region in the Pokemon X and Y Anime. I've been trying to make a team for Naruto for this Fanfic for a long time, but nothing really seems to stick. I have two pokemon that are guaranteed to be on the team in Fennekin and Popplio. I like to give Pokemon specific fighting styles if you will for a better story imo. If you have any Pokemon in mind for Naruto to use, please comment, I am always paying attention to them.
Anyways, on to the story.

Professor Sycamore is a very laid-back man. As the leading researcher of Mega Evolution, he was looked to for power-hungry fools, aspiring trainers, and world leaders alike. They all wanted his research for what it could achieve.
The problem was that the Pokemon they had couldn't mega evolve or can result in self-harm and depression for the pokemon. It came with many death threats and unfortunate things he had no reason to share with strangers.
But this? This was by far the most unexpected thing that had come through his door.
"Ah, Hokage-Sama, how nice to meet you."
Hiruzen Sarutobi, one of the five kages, who are the leaders of a young region just east of Kalos.
The region was yet to be named by anybody due to the warring villages and constant criminal activity.
What was odd was that the Hokage was an old man, his wrinkled face set in a smile that didn't reach his eyes. "Professor Sycamore, it's nice to meet you as well. I come to…" The old man sighed. "Before we get to business, let me introduce you to my envoy." Gesturing to the masked men and women, he said, "These are my ANBU. They are the
Strictly forbidden to take for their mask," then, Gesturing for someone to step forward, Hiruzen said, "Naruto, please step forward."
The Professor frowned as a skinny boy stepped out from the crowd of ANBU as they were called. Sun-kissed blonde hair, matted by dirt and mud, royal purple eyes with a terrified look in them, six jagged scars on his cheeks, resembling whiskers, clothes that were a size too small, a tan complexion that showed his bones.
The Professor was starting to get angry. Were they going to threaten him for the information on mega evolution for this boy's life? No, absolutely not.
Before even saying anything, the Hokage softly said, "Come here, it's okay. He's a friend." There was honest pain in the old man's eyes as he beckoned the boy to come to his.
Sycamore sighed, knowing there was a long story behind this. He'd at least listen to the deal.
The Hokage went over and picked up the small boy, trying to soothe the boy's nerves and calm him down. "He's a nice man, Naruto, he won't hurt you."
Naruto tried to hide in the Hokage's coat, hiding his face from the Professor.
The Hokage sighed for the umpteenth time. "You'll have to forgive him. We… haven't done a good job in helping him."
Sycamore sighed, feeling the need for a drink wash over him. "He's got one hell of a story to tell, huh?" Sycamore muttered.
The group made their way to a meeting room Sycamore used for all sort of events. It was large and empty with a few framed photos. In the middle of the room is a small coffee table on a carpet, two couches, able to fit three people on each lining the table's long side.
"Please, have a seat," the Professor said in a less than happy tone. He didn't like the Kage because they were much less than honorable most of the time.
The Professor hoped to only hear them out, maybe get the kid to a better place than these people, and kick them out. He didn't he them in here longer than two hours.
"Do you want tea?" The Professor asked.
"I'd love some, if you don't mind," the Hokage said happily.
"Well, let's go on with what you wish to talk about," the Professor said candidly.
"Ah, yes," the Hokage visibly straightened at that. "I wish for you to take young Naruto in for us."
The Professor blinked. "That's all? Nothing you want in exchange?"
The Hokage his mouth, but looked at Naruto. Professor Sycamore was pretty sure that the Aged Hokage didn't see the young boy but someone else. "No, we don't wish for anything in return." Gesturing to the nearest ANBU, the angel brought forth a few documents under the label of "Uzumaki Naruto."
"These are some docs concerning Naruto, such as physical health and psych evaluation," the Hokage said.
"You're just willing to give me these?" The Professor asked, raising an eyebrow.
"We've already taken a lot of risk to come here, given you these documents is… tame in comparison."
Looking through the information on the boy, the raised an eyebrow when he found something missing. "Where is his birth certificate? Or documentation on his birth parents."
The room grew a little colder as the Hokage said, "Tora, please escort Naruto out of the room, and keep track of him."
"Hai, Hokage-Sama."
The Professor scowled. "The boy doesn't know of his lineage? That is can be detrimental to anybody."
"Yes, well… I don't have a reason except that if it got out, it would instigate a war." The Hokage responded.
The Professor massaged his forehead in frustration. "Just give me the papers already."
"Yes, well, I wanted him out of the room because-"
"HE'S HOW OLD?!" Sycamore yelled at Hiruzen. The old man sat, his face stone cold to the tongue lashing he was about to get. "How irresponsible can you be?! Do you even care for this kids well-being or are you here to just pawn him off and be over with it?!"
The Hokage picked up the tea given to him and drank it in a single gulp. "There has been… complications, one's that cannot fully be discussed."
"He's 9 and he looks like he's barely 6! HOW IS THERE COMPLICATIONS?! He's fucking 9! Did you not allow him to have food? Was there anybody taking care of him?!"
"No, but-"
"No. There is no rebuttled to this. This much worse than anything I've seen! What the hell have you been doing to this boy?!"
"The village has been taking their rage out on the boy ever since the Legendary Pokemon Lugia attacked our village on the day he was born. We've tried to restrain the village for as long as possible, but it's simply too dangerous for Naruto now."
Professor Sycamore felt his head throb at the information. "And you want me to take the kid and raise him. Do you even know if have time like that?"
"... No." The Hokage said. "As said before, many risks have been taken to simply get here. I was willing to part with him here and hope you find him a place to live if need be."
The Professor narrowed his eyes when he saw the Old Hokage make various hand sign, making all the ANBU leave except one.
They were rather short, with silver hair. A dog mask sat on there face as he pateintly waited. "You should leave too, Inu. You're their leader."
The young man nodded and walked out, leaving the Professor and Hokage in the room.
The Hokage sighed, taking out a cigar pipe, saying, "Do you mind if I smoke? I'll need to… tell this tale."
"Just let me open a window."
Smoke bellowed out of the old man's mouth like a Torkoal. "There's unrest and mistrust among the village, and it's likely to become a civil war. That boy is likely to be the start of the war."
"Can't you just eliminate the opposing party? You are the leaders of your village, right?"
The man aged before the Professor's eyes, chuckling self-deprecatingly. "Once upon a time, yes. I did directed the village. But now, I'm merely a figurehead. So, just to be able to make sure Naruto never is effected by my mistake again, I want him live happily outside our warring region, hopefully to never see it again."
The Professor remained quite. "You truly wish to have me take care of him?"
"Maybe not you, but at least someone. He needs a family, something no one in our region will give him."
The Professor again, got up, and pour a little bit of rum into the tea, mixing it around. "I'll take Naruto under my wing. Though from the Psych Evaluation, he probably won't stay long anyways."
The Hokage sighed, but smiled. "Thank you for agreeing, Professor. I'm eternally grateful."
The Hokage and Professor went outside to see the ANBU searching for something.
"Hokage-sama, Naruto had gone missing. Tora was found bound by a bubble." Inu said hurriedly.
The Hokage sighed, "Naruto is… a bit of a Prankster."
"Yes, I gather that much," Sycamore said in a soulless voice.
The Hokage grew concerned when he saw the face of abject horror turn to deadman stare as he shakily pointed towards the door.
Which had a crudely drawn, evil-looking Professor Sycamore carved into it, with robot clamp hands.
"How in the hell…"

Naruto was scared. More scared than he had ever been in his life. It was a new environment with new pokemon, but the people acted the same! They always got angry at him when he was doing nothing!
"Pop?" A small blue head shields his eyes for the sun. The head belong to a pokemon thatis primarily blue. It has large eyes, a long, white snout with black whiskers, and a round, pink nose.
There is a small, rounded earflap on each side of its head. Around its neck is a light blue ruff, which extends past its shoulders. It has four flippers. The front flippers are larger than the hind and have white markings separating its toes.
Is was one of Naruto's first Pokemon Jolyne the Popplio. She was tilted her head and him, and smiled. "Pop, Pop!"
Naruto grinned at Jolyne, happy at her trying to cheer him up, until a weight dropped onto his head.
"Ow, ow! Itai, Itai!" He yelled out. He glared at the vulpine pokemon snickered at him. It is covered in pale yellow fur that is longer on its haunches. It has a white muzzle with longer fur on its cheeks, large, dark orange eyes, and a pointed, black nose.
The Pokemon yawned, revealing two pointed teeth can be seen in its upper jaw. Tufts of dark orange fur cover the interior of its large ears, as well as small paws with no visible toes and slim legs. Its tail is fluffy with a dark orange tip.
The three froze when they felt the ground shake, a Garchomp walking to the stream in the bubbled forest. It stopped to look at the three, both parties freeze when there eyes meet.
The Garchomp begins to approach the three, making them back up in fear. 'Oh Arceus! What's going to happen to us! I know that Garchomp are vicious when someone enters there territory!
Naruto's eyes widened. 'Is this how I'm going to die? No, I didn't get become Hokage!'
But he was paralyzed in fear. His mind roared for him to move, to run, but his body was to weak to do that.
"Kurama, Jolyne, run!" Naruto wheezed out. "I'm too weak to move. Save yourself!"
Starter duo's eyes looked at Naruto in panic, before jumping in front of the Garchomp, barking and yipping at them. The Garchomp momentarily stopped before scooping the starters and Naruto up.
Naruto's eyes snapped open. "Huh?" Wasn't this Garchomp… wild…
His sagged at his stupidity. This was a Nature Reserve, own by that Professor Nike Tour or something.
"Garchomp!" Speak of the devil and he shall appear, Naruto thought dully.
"There you are, Garchomp. Oh, and it looks like you found what I needed you for…"
The Garchomp snorted and put down Naruto and his Pokemon, who began yipping and yowling.
Garchomp layer on his belly to be face to face with the two pokemon, with Kurama using Double Team and Jolyne using Bubble Beam on the Garchomp to try and take him out.
Key word: Tried.
The clones got in the way of the Bubble Beam, causing the majority to pop and covering the Fennekin to be soaked. The Fennekin growled and yippee back at the Popplio, making the Popplio angry.
Before a fight could happen the Garchomp exhaled through its nose, ruffling the two pokemon up.
Naruto tried to stand up, but his vision grew cloudy, purple stars and black smoke dancing across his vision.
"Oh no you don't. You need to get some rest. The Hokage left you my care, and I am not allowing you to harm yourself anymore than what that village did to you."

"I don't think that was a wise idea, Hokage-Sama." Inu said.
"Did you have any better ideas? Because the best case scenario would be that Naruto is killed on his next birthday."
"Dully noted."
"Would you rather me just kill those fools?"
"...Yes."
The Hokage gave a painful smile. "Hah. I would too. But control was given up long ago."
'My only hope for you, Naruto, is to grow into the young man you were meant to be. I'm already proud of you.' Hiruzen thought. 'Let's see how they reprimand me for taking Naruto away.'

A.N. Hopefully this is a fun read for you all. I've been having story ideas slosh around my head with no real way to write them and show them.
