I have a moment, so I'll answer some of the questions that have been posed and comments so far while also detailing some more of the Plot elements!
Starbound Disaster
In a sense that's still what happens. Both Lincolns were/are/do learn about the mistakes they made and return to their families as changed men. Men willing to take more responsibility (and that doesn't mean fuck their sisters) towards their family overall. I just added in the scifi element because I realistically don't believe the Sin Louds would be able to keep going undetected forever. I also wanted to keep playing in the Sinkids sandbox. This story was me trying to take EVERY sinkids element I liked and play with it and make it all work together. Realistically Bobby Jr (Created by TrillHouse) and Loan Loud (I don't know who created her) shouldn't be in the same universe ALL of the other Sinkids are in too. Trillhouse has an amazing story called "What she was missing" where Loan is the Only Sinkid and she exists alongside of BJ…. So in order for me to write the "BJ and Loan" love story I need them in the same universe. I also planned on having L3 make an appearance (Safe Lynn's daughter would transform into L3 as a side effect of the dimensions merging.)
So it's just a combination of me wanting my cake and to eat it too.
BlackDragon Rider
One of the major Plot elements between Safe Linc and Sin Luna was going to be dealing with his Alcoholism and finally tackling it head on. Breaking an addiction is very hard, and Luna went through it. She'd be the one most intensely there with him, supporting him, through the detox, through the anger and frustration of not being able to drink and handle it all with grace while not taking advantage of him.
As for the Outline, I'll go back to it and make some edits (since it contains personal information and injokes between me and FIC) and probably eventually post it as a further chapter in this series.
Deviant Racoon
I put Fic in charge of writing the Gloom/Lyle bits since he'd written the chapter with the bluebelles first showing up. That being said of course we talked extensively about them and what should happen so I'll tell you exactly what we had planned.
Gloom and Lyle in drag (as he infiltrates the Bluebelles) hit it off right away. Lyle pretending to be a new Bluebelle is taken in by Gloom as "Her" new mentor and the two find out they have a lot in common and really enjoy one another's company. Lyle in particular feels those butterflies in his stomach being around the pretty positive goth girl. It's enough for Gloom to feel so bad that she warns the new "Girl" about Stephanie and how she shouldn't join the Bluebelles.
This leads the new "girl" to ask Gloom why such a sweet and kind girl would stay with the Bluebelles with such a bitchy horrible leader like Stephanie.
Here's where Gloom would reveal Stephanie knows some embarrassing facts about Gloom's family and is threatening to reveal them if Gloom leaves.
So let's talk about Benny and Maggie and Gloom.
We came up with the idea that Maggie is a low level sociopath.
That might sound crazy, but this is rooted in real life stuff. The truth is, the majority of Sociopaths around us are not serial killers or criminals or anything akin to that. Scientifically speaking, Sociopaths are people who have great difficulty feeling 'empathy' and guilt and looking at other people as well, wholly other people with thoughts and feelings.
Many of the most successful people in the world are low level sociopaths because they're willing to do things the rest of us are not.
In the case of Maggie, she's one of these low level sociopaths. When she was younger, she decided she liked Benny and wanted him, and went about doing some pretty terrible things to get him. She was the reason why Luan and Benny broke up. The thing is, Maggie does feel as close to "Love" as possible for someone like her towards Benny and towards her Daughter(s). But it was a difficult road of Benny having to almost teach her how to know the difference between right and wrong in her almost alien morality and mentality.
But because of this, Benny and Maggie had a lot of problems in the early parts of their relationship and she acquired a criminal record. Stephanie knows the details of this and threatens to expose it if Gloom doesn't go along.
Now to you and I that doesn't seem like the end of the world, but to a kid in school who could be the victim of bullying because of it, it very much might be the case.
It's important to note in the 'present' day… Maggie and Benny are doing fine in their relationship and Maggie is an upstanding citizen. Gloom loves her mother and knows her mother loves her too, in her own slightly strange way and doesn't feel anything bad about it. Benny loves Maggie and has a hot big titty goth girl who will do anything he likes in the bedroom because Maggie's strange morality says that Benny makes her feel happy and she wants this to continue.
So Lye spurred on my Gloom's bravery and reveal, decides he has to tell Gloom the truth. That he's not really a bluebelle applicant, he's not even a Girl! (This makes Gloom Smile and happier for some reason…*hint hint*) He's here on behalf of his sister Leia and her friend Calliope.
Gloom doesn't reject Lyle but instead decides to help him, hell or high water, but only if she's allowed to join the TurtleScouts and only if Lyle promises he'll Join them with her!
The two are then able to secure the evidence that clears Leia and Calliope's name… Stephanie retaliates by revealing the blackmail material she has, but Gloom doesn't care… She's with her REAL friends now, and the fun dorky pretty boy she got to meet.
Libby is satisfied with cracking the case, and Leia and Calliope are so happy to have their friend Gloom with them and the Turtle Scouts grow, and Lyle has a new friend and another reason to talk to his "Dad" about girls.
Of course it absolutely breaks Lyle's heart when he has to leave Gloom behind when the family is exposed and has to go on the run.
In the new universe when Lyle begins school, he's surprised to find out one of the students assigned to help him adjust to the new school is a girl named Gloom.
Oh and when the dimensional merge happened she'd get her memories of him back.
As for the Hunter/Zach
Zach was meant to be a minor antagonist in the story and also showing the consequences of what happened when Sin Lincoln chose his sisters over everyone else. In both Universes Zach's parents went further and further off the deep end… to the point where they wanted to drop off of society and live off the grid completely. In the safe Universe Lincoln was there to help Zach, realize his parents were unhealthy and got him out of that situation where he went to live with his parents. Zach and Rusty are roommates in California living their best lives working in media.
In the Sin universe Lincoln was too distracted and Zach went with his family and went off the deep end and went crazy. Zach was going to take one of the Loud Kids hostage (Important to note he'd never hurt them, it's a ruse to draw the 'imposter' Lincoln out) and gets into a fight with Safe Linc… It's an impressive fight between the two of them, but in the end, Lincoln *Barely* wins and tells Zach he's not an imposter, he's a Lincoln from another universe..
Zach, being well… As conspiracy minded as he is… Takes this at face value… the two sit down and talk together and… Become friends.
Zach doesn't feel bad about his life despite Sinhouse not being there for him, but he does like Safe House too. The two would hang out and Zach would often say Lincoln shouldn't be upset about Sin House being with his sisters… as they clearly love one another and Zach's greatest regret is leaving the woman he loved for 'the mission'.
Zach would also be an important figure in the fight against Chandler… As Chandler close to the end would be part of the siege of the Louds and it would be Zach that helps buy the Louds enough time to get away… Possibly with a showdown between Chandler and Zach and Chandler SEVERELY underestimating Zach as the short kid he used to bully all the time.

I posted this in a private message to someone else and I'll just repost what I wrote here.
It's important to note I DON'T SHIP THEM. That wasn't put in because I want them to be together. It's entirely there to MAKE people uncomfortable. It's not a good situation at all, that's the entire point. It's a consequence of the Sin Louds burying their heads in the sand... so if you don't like it, I don't take any kind of offense to it at all... it's not supposed to be an overall good thing... Just a negative consequence the family has to deal with that's not as easy as kicking Lily out and her getting an abortion.
Gennai of Delphi
Alright, let me try my best to explain this.
First thing… all the details are NOT worked out… This was for the sequel. It was always there and something that was going to be built to as the over-arching plot… But the nitty gritty still needed to be hammered out. I will tell you what I thought of and wanted to do.
The whole reason both universes were dying was as a consequence of Lisa's original time travel experiment. Basically if you imagine the canon universe as a big thick straight line, the Sin and Safe Universe were smaller squiggly lines branching off of it. The Lisas would realize there timelines were 'forks' never meant to exist for long on their own. So now years later, they were finally starting to die… and this would be seen as natural disasters beginning to happen, strange phenomena, things like that.
The Lisas realize the only way to save the forks is to merge them and make them a complete and separate universe no longer attached to the 'cannon' universe like vestigial limbs. It would be a great undertaking and the biggest thing is, the new universe would NOT be the same as the two originals. Fate or whatever else would attempt to reconcile the differences and make them into one unique whole.
This means people from both universes would merge into one and get a new history that was a combination of both. The first fear of course is from the Louds wondering if they'll merge into one another… But the Lisas assure the families they've already taken that into account and come up with a way for the families to avoid merging into one and remain unique and separate.
There would be some conflict as the Lucys would WANT to become one being, feeling such a strong psychic connection with one another, and there would be an intense amount of drama around the families trying to figure out if they should allow it or try to convince the Lucys to remain separate.
After that, there would be some talks with other friends of the family, like Clyde and Penelope (who are together again thanks to Sin Lincoln) and if they would be okay being merged with their Sinverse counterparts… they both say they are because having Calliope as their daughter sounds great to them.
So this would probably take place at the END of the story, but the merge would happen and there would be several unique consequences of it…Things like, Charlie being alive again (as he is going to die in the original story) as in the new universe he beats his Leukemia making Lupa very happy (who also might be pregnant with his kid as we were debating the two of them having sex before Charlie dies) Calliope existing, Gloom getting her memories back, Zach becoming a very fit yet mentally stable conspiracy theoriest but the weirdest effect would potentially be to the Safe Louds..
As despite not combining, the new Universe still makes changes to their offspring.
The new Universe still takes into account both universes…. Suddenly Jenn Lynn Loud transforms right before the familie's eyes… She becomes older and turns into Lynn Loud the Third…celebrating the dimensional merge worked and she was afraid it wouldn't (i.e. her acting as if she'd always been there, unaware she kind of just morphed into being) and Luna's twins, Sam and Mick's hair suddenly turning stark white with both of them wondering what just happened..
The New Universe has altered the children to belong to Lincoln. John and the Anonymous donor are no longer the Fathers of Safe Lynn and Safe Luna's children…. Safe Lincoln is! And a flood of new memories that feel real but are distinct from their original ones also hit all of the Safe and Sin Louds.
A shared set of memories as if both sets had fully existed in this universe as one family with the kids belonging to all of them.
Suffice to say, this certainly makes things more complicated for everyone, but also more fun!

Ahh yes, Ronniecoln!
Alright, it's time to talk about some of the other original themes of "Good Intentions" before I decided to change things like I do as I write!
So one of the original ideas was eventually Safe House was going to end up giving in and starting a relationship with the Safe Sisters. It was going to start with Lori (Lori is my favorite sister, Luan is Fic's favorite sister, this is why Luan is the Catalyst in Without Sin while Lori would be in Good Intentions) that would further branch out from there.
Part of this of course was going to be, because some of the Safe House sisters would be in favor for this from the beginning. Luan's night with Sin Lincoln was enough to convince her she wanted to be with her Brother. She was fully on board as seeing him as the best partner she could ever have.
As for Safe Lisa? Spending so much time with Sin Lisa convinced her as well. A logical conclusion on her part, Lincoln, her brother is the only man who can keep up with her and who also tolerates her own eccentricities, and her double talking about the passionate sex and the deep familial love she has with her brother convinces her…
And as she understands the other Lisa altered her family to make it work… Safe Lisa would eventually do that too… BUT NOT UNTIL Lincoln made the choice to pursue a relationship with one of them first. Just like her Sin counterpart she wants Lincoln and one of her sisters to take those first steps before she enacts the genetic alterations that will make it 'stick' (a hornier more virile Lincoln and all the sisters being bi).
Of course, the Sin Sisters are all in on this too and would love the Safe family to realize the happiness that's right in front of them… Not all of them are in on the 'conspiracy' but some of them join the Safe Luan, Safe Lucy, and Safe Lisa in the pursuit of getting the rest of the sisters to try and push the Safe Louds into embracing the lifestyle.
Initially they think Safe Lily is the best person to push towards this eventuality with Safe Lincoln. Given her obvious love for her brother and the understanding they both come to in light of Sin Lily's transgressions… (One of the lines I want Safe Lincoln to eventually say to safe Lily is "I'd never leave you out if I decided to embark on a romantic relationship with our sisters.") but it's Lori who he feels the strongest connection with, particularly given when he eventually learns of the truth of Bobby Jr's origin and that he's the father. The two of them really do become 'Mom' and 'Dad' to BJ in this respect..
Lincoln seeing this coming decides he needs to try and do everything he can to avoid it. He goes to Vegas with the Boys (Zach, Rusty, Liam, Clyde ect) to try and sleep with a hooker but can't get it up. He tries to date Stella… Only to find out she has an incest fetish as she dresses up as one of his sisters and tries to get him to fuck her… but eventually it's when everything is exhausted and he looks at how Lori and him have been running the family, the two give in and make love… actual love, not just fucking, in regards to everything that's happened..
But then I introduced Ronnie Anne in the Sinverse.
You see, Fic prefers the incest route over everything… and while I personally love that route, I just by a bare minimum margin, prefer Ronniecoln… just barely..
I love Ronniecoln, I think Lincoln and Ronnie are adorable together… and I think the show screwed the pooch when it distanced Ronnie Anne from Lincoln. They truly were a great couple.
So with Ronnie In the picture I knew that would complicate things. It could throw the entire direction of "Good Intentions" out the window. My idea for why Ronnie gave up BJ is because of her love for Lincoln and thinking not telling him about BJ would be for the best since he seemed so obsessed with his career… and the reveal of Bobby Sr being sterile would mean she could gift Lori and Bobby with a child of their own.
Ronnie is no stranger to the Loud Shennigans, she's friends with the family, has been for years… So in the future after everything has settled, coming to learn everything Lincoln has been through, crossing dimensions and the like, she'd be much more sympathetic to him in regards to everything that happened. She'd probably also understand the Sin louds given knowing Lincoln and how much he holds his sisters in high esteem.
Ultimately I can't tell you what would happen with Safe Ronnie and Safe Lincoln because I wasn't sure how it would go myself. But given the direction of the story, it's most likely Safehouse wouldn't abandon his sisters… But if Ronnie came along, she could potentially join the family to be there for BJ…. As for BJ since he was raised by Lori he views her as his "Mother" more than anything… The reveal of his birth parents would certainly be an increadibly emotional event for the boy…
So I wish I could tell you what I had planned, but the truth is, it would fully depend on what I had written before hand. Particularly on how I would eventually decide on Sin Ronnie to react. But I know as a Ronniecoln fan I would want to bring her together with Lincoln, even if he's with his sisters at the time too.
Dark Cube
You bring up many good points and I don't want to just ignore your own concerns… But I do think it may just mean I have different priorities for this story than you wanted to see… Safe Lincoln would patch things up with Sin Clyde… Just as Sin Lincoln helps Safe Clyde get back together with Penelope… and Lemy would have his Mother Sin Luna still while Safe Luna had her own kids…
As for why two sons as opposed to just one? I like the design of Lyle and Lemy both and I think the presence of both makes for a more unique brand of childhood compared to just Lincoln as the only male child among his sisters.
BJ being involved makes for three boys total but the number of sisters between both families I think evens it out. Honestly, I get your own complaints and issues and I understand them, but this was the direction I wanted things to go eventually.
As it was, the Safe Louds were going to fall for one another as the Sin Louds did, just with more responsibility since they did it later in life… This was largely the ending Fic wanted to push… But as I'm a Ronniecoln fan, her introduction throws everything off… and it may be that I have Safe House avoid his sisters completely and end up with Ronnie Anne..
It's difficult for me to say since I didn't write it (Yet) but I wanted to lay all these plans and thoughts out for everyone to see.
