Sonic and Eggman had a rather strained relationship, as evidenced by their actions towards each other. After defeating E-102 Gamma in their first fight, Eggman said the pair couldn't keep up, even when both were on duty. He also said he could "kill an adult with one quick look," saying, "If you look at any two of them, they're going to fall apart," implying that Eggman considered his nephew a younger version with his "younger, wild side." Although Eggman did not intend for Sonic to come between him and his little nephew, his words hurt him deeply and forced him to come to terms with his past, resulting in a dark attitude and a tendency to make rude statements. By the episode's end, Eggman had lost many of his friends in the war between Sonic and Eggman. In the manga, Eggman's nephew, named "Sonikki", also appeared and was introduced as a supporting character, a character who was not involved in the story whatsoever. He never went any further to help the other protagonists, preferring to be just the "child" in their friendship. Eggman had several conflicts with Sonikki, mainly because Sonikki wanted to make Eggman proud to the point of having an ego, and was prone to making rude remarks such as "Sonikki, do you know what you're doing" and "Sonikki, it's really dangerous here." He eventually took the life of an Egg Carrier passenger in retaliation, which resulted in the whole Egg Carrier flying off the runway and being destroyed as a result. In fact, a version of Eggman was also in the manga and anime until Episode 23 when his character design was changed into an evil counterpart of Eggman's own design from the Sonic the Hedgehog cartoon. The story is narrated by Sonic and Eggman's nephew, who is now in the same boat as the siblings. In the present, he recalls them, and sees that the family is in danger. He tries to escape, but is held by the two siblings. Eggman attempts to force Sonic to fight, and attacks him, believing his nephew to be his "brother," though Sonic manages to easily defeat him. During the battle, Eggman pulls Sonic to the ground and puts him into a coma as a form of torture. This causes the two to hate each other even further, and they grow apart. In the present day, Eggman and Sonic find each other, and reunite. Eggman then calls out to Sonic, saying they need to get the Egg Carrier back together. After making a big pile of garbage, the three escape.
Sonic, Eggman, and the CIB are eventually discovered, and Eggman reveals to Dr. Eggman that Sonic had been with Eggman to take the Egg Carrier away from him. Eggman then begins to plan his revenge on Sonic. Sonic's nephew asks Eggman what is his plan for revenge, since they are one and the same, and Eggman says that he will not kill Sonic unless he is the one who is betrayed. In order to defeat Sonic, Eggman orders the CIB to crash into SEGA's headquarters, the island of SEGA-1, in order to gain power and knowledge from the computer system. Sonic and Eggman are both transported to the island, where Eggman takes over, as he is the leader of the SEGA-1 organization.
After stealing the Egg Carrier's power source, Eggman enters SEGA-1's computer room, and the SEGA-1 team attacks Eggman. Sonic and Eggman fight in the fight, and Eggman eventually knocks Sonic out with a punch. Eggman puts Sonic in suspended animation, causing the SEGA-1 team to fight Eggman alone while the others try to get the Egg Carrier back to its carrier. After beating Eggman, Sonic and Eggman come back to their friends' aid. Sonic finds Outback Steakhouse, and they decide to go there first in case of an emergency.
