This was inspired by several Naruto/GX stories in particular Shinobi of Duel Academy by windstorm16.

I know not what people were looking for after almost a year but I can only give you what I can write.

I got my First COVID shot on the day I post this!
Also I decided for Duel Spirits their thoughts and talking will be bolded. Its similar to what I do with Tailed Beasts in my other stories.
READING THE FOX SCROLL was taken down on June 24/2021(Thursday). I added a link to its new home on my wattpadd. I used the original docs (hence the Ans) but the format is a bit different due to the different site.
Chapter 3 Geeting his Dorm
There was a pause as everyone jaws dropped before having to get picked up for Naruto's essential one turn comeback finish. Naruto had depleted all of Doctor Crowler life points in a single turn despite his own being drained to the fumes the turn before.
The first to get over their shock was Jaden whose wild personality allowed him to say exactly what he thought without worrying about what others thought.
"Bro! That was so awesome!" Jaden cheered yelling through his hands as Naruto turned around with a humble smile.
"Hehe. I guess I did okay?" Naruto asked nervously with his eyes closed and his hand rubbing his hair.
'Okay? That was fantastic! Although I do wonder what card he was about to play before his duel disk malfunctioned?' Bastion thought with a smile. There was conclusive proof on the existence of Duel sprits so he refused to acknowledge Naruto's Dark Magician Girl card 'did' anything.
Soon the entire stadium was filled with clapping and cheering as Naruto gave a few waves of his hand.
'Thanks everyone!' Naruto thought as he gazed at his deck with an imagine of Mana winking at him and blowing him a kiss.
'Anytime!' Mana cheered with a wave.
Elsewhere
"That was an amazing duel Seto." A man with dark blue hair said as he sat in a chair across from Seto as they watched live from the monitors recording the duels. He was easily just as tall as Seto was now having grown up greatly in the years since Pharoah Atem was allowed to rest. It was often joked that Seto retained eternal Youth as physically he hadn't changed at all. AN2:
"Hmph. I will admit he does make me proud Mokuba." Seto admitted with a small smile as his eyes were full of fierce pride as Mokuba smiled.
"Seto?" Mokuba asked his older brother as Seto turned around.
"Yes?" Seto replied back as he rested his face in his hands as his elbows rested on his desk.
"What card was Naruto going to play when his Dark Magician Girl stopped him?" Mokuba asked with an intrigued look.
"Well. We both know that Duel Spirits are real due to our little adventures with Yugi and his friends. That means that Dark Magician Girl card houses an actual duel spirit who are sentient. If I had to guess I would say…" Seto replied with a smirk as Mokuba raised an eyebrow at the response he heard.
Now With Yugi and his friends in another location watching the duel live
"Mmm! How dreamy! Maybe I should give Naruto-kun a little reward later for his performance today?" Mai teased with a wink as she smirked seeing her husband growl.
"Mai! That's not very funny!" Joey retorted as Mai gave a chuckle.
"I am just joking love. I would never cheat on you my soul mate." Mai reassured with kiss on the cheek before turning around with a smirk.
"Besides I don't want Mama bear trying to tear me a new one for 'corrupting her little boy' after all." Mai remarked as her smile grew when Tea eye twitched in anger.
"You little." Tea hissed as she loved Mai like a sister but she was infuriated when she teased her only child.
Yugi chuckled before he grinned.
"That's my boy." Yugi said simply with pride before he turned around when Joey called out to him.
"Too bad Tristan, Duke, and Rebecca were too busy to come watch Naruto big debut." Tea sighed as the group grew solemn. Naruto was not nearly as close to Tristan or Duke as he was to Joey but he would still call them uncles due to how close their little group was to his parents. Rebecca was a sore spot for the group as she still considered them friends but grew distant when Yugi had chosen Tea no matter how gently he tried to explain he still wanted be friends.
'Grandfather will be thrilled when I tell him the news.' Yugi thought with pride as he swore his grandfather appeared to be 40 years younger when Naruto was born. He had even said Yugi becoming a father was Yugi's greatest achievement in his mind much to Yugi's embarrassment.
"Hey Yuge! What card was Naruto going to play before his Dark Magician Girl card freaked out?" Joey asked as everyone turned to the King of Game who looked thoughtful.
"Hmm. I can't be sure as we couldn't see into his hand but if I had to guess it was That card." Yugi mused as Joey and Mai eyes widened.
"Wait. You mean one of those cards that Pegasus made specifically for Naruto-kun?" Mai asked in astonishment as Yugi nodded.
"Yup. Pegasus finds Naruto fascinating after all." Yugi commented as Tea had a look of motherly love as she watched Naruto on screen looking rather sheepish.
"My little boy is growing up so fast." Tea said with a sigh.
"If he played that card Naruto would have still won but maybe a more dramatic way." Yugi said as he started to explain what would've happened.
What would have happened if Naruto played the other card
"Ok now I will finish this! Now I play this spell card!" Naruto announced as he played a spell card as his hand shrunk to only 4 cards now.
"I play the spell card The Eye of Timaeus!" Naruto revealed as a bright light appeared as a massive Green dragon with a scar over's eye appeared with a roar.
"What is that card?!" Crowler asked in astonishment which was shared with most of the crowd.
'Wait I remembering reading about how when the world was threatened by someone called Dartz. Yugi Muto, Joey Wheeler and Seto Kaiba had some sort of cards that summoned Dragons that were said to rival the Egyptian Gods themselves! But I heard the cards disappeared when the threat was over and Pegasus never made a copy for distribution!' Bastion thought with wide eyes. AN3:
"Now Timaeus combine with Dark Magician Girl to form!" Naruto commanded as Mana floated to Timaeus and there was an intense white light before it faded away.
Now Mana was riding on Timaeus back with silver armour instead of her robes and a single hand shield and single hand sword in her hands.
"Dark Magician Girl The Dragon Knight!" Naruto revealed as Timaeus roared and Mana gave a shout as she swung her sword.
"Wow Dark Magician Girl is even prettier!" Half of her fanbase declared with hearts in their eyes.
The other half were scanning her with their eyes mumbling "Hmm She is still pretty but the dragon seems off…"
Syrus had a comical expression halfway between pure joy and pure terror at seeing his favorite Duel monster card in a different Form.

Description: This card can only be Special Summoned by the effect of 'The Eye of Timaeus' and its Summon cannot be negated or destroyed when summoned. Discard one card from your hand and send one card on the field to the graveyard.(quick-play effect)
"Hmph! Impressive your little girly card got a new look and attack boost but she is still no match for my Golems!" Crowler taunted with a smug tone thinking he was safe.
"Aah! But She has a special ability you might to listen to Professor." Naruto said with a smirk that Mana mirrored on the field.
"An effect?!" Crowler said in worry.
"Yup! If I discard one card from my hand she can do this!" Naruto revealed as he discarded Tribute to the Doomed from his hand. His hand now had 3 cards in it.
Instantly Dark Magician Girl the Dragon Knight swung her sword in front of her in the air. Timaeus or at least the Dragon she rode on roared as a blue beam appeared in front of its mouth. It shot and caused an explosion at the Ancient Gear Golem who vanished into thin air.
"My Golem!" Crowler screamed as Naruto smirked.
"Guess what Teach? Her effect is not once per turn either!" Naruto revealed as he sent Dark Burning Attack from his hand to the graveyard as his hand went down to 2 cards.
Again Mana swung her sword and Timaeus again roared sending another beam at the other Golem. Ultimate Ancient Gear Golem groaned as he vanished into thin air.
"No my ultimate Golem!" Crowler cried before he noticed something.
"Wait! Why didn't my Golem effect activate?!" Crowler shouted as Naruto shrugged.
"Hmm my new Knight ability sends the cards directly to the graveyard so effect that activate when they are destroyed will not activate." Naruto revealed as Crowler face paled as his last line of defence was gone now.
"Well, I will have some life points left afterwards so its not over yet!" Crowler said in defiance as Naruto grinned before grabbing one of his last two cards and putting into his right hand.
"Not after this one! My final spell card Excalibur!" Naruto revealed as he activated the card.

Description: Doubles the attack of one monster of your side of the field. Skip Draw phrases while this on the field. This card is destroyed if you draw a card or the selected monster is removed from the field.
Dark Magician Girl the Dragon Knight (5200/1700)
Mana shouted with power as her sword changed to much longer more elegant sword in her hand.
"Please hold on Mr. Muto! Surely we can talk this out!" Crowler tried to ask smoothly.
"Sorry but we are out of mercy for today." Naruto mocked as he nodded to Dark Magician Girl the Dragon knight who nodded back.
She shouted as her blade turned pink as she slashed and released a great deal of pink energy and Timaeus then released a different beam of blue. They two beams circled around each other as they shot towards Crowler before fusing together to make a beam of purple.
"No!" Crowler screamed as there was a massive explosion.
Crowler life points=4000-5200= -1200
Back to present
'I wonder why Mana did not want to become her Knight form?' Naruto thought as he glanced at his deck for a moment.
Unbeknownst to Naruto Mana had a reason in her mind why she prevented her partner for using that card.
'Hmph! Naruto didn't need to reveal that he had those Legendary Dragon Cards already!' Mana thought rather indignant thinking Naruto would be showing off one of his hidden aces on his day.
'Plus that armour is so annoying and sweaty! I can't move freely in them!' Mana whined in her mind as Timaeus in his deck got a sweat drop.
'This woman…' Timaeus thought drily.
'How is Naruto suppose to notice me when Timaeus is bigger then me! I mean I am not vain but I know I take the stage when I get summoned in this form!' Mana thought proudly which Naruto was completely unaware.
Seto returned on screen as he looked down at Crowler with annoyance before a small smile appeared for the briefest of moments when he looked at Naruto.
"Well, I believed my Godson has proven himself well over in his duel." Seto said calmly but with an undertone daring anyone to contradict him.
Nobody said anything while Crowler was on his knees in defeat.
"I believe with this test and his perfect score Naruto has earned his spot in Obelisk Blue." Seto declared as the students started to buzz with excitement.
Alexis with wide smile turned to Zane who had a small smirk on his face.
"Looks like you will get a new rival this year on your final one Zane." Alexis teased as Zane scoffed but still looked rather pleased.
"Perhaps. He certainly is skilled if nothing else." Zane claimed as Alexis playfully rolled her eyes.
"Aw. You should not hide how pleased you are. Nobody is right now at your level right now." Alexis noted as Zane raised an eyebrow.
"Please. If anyone is pleased it would be you." Zane retorted as Alexis eyes turned wide before, she looked away.
"I have no idea what you are talking about." Alexis stuttered as Zane smirked.
'He is certainly interesting.' Alexis thought as she gazed down at Naruto.
As everyone else was excitedly talking about Naruto being promoted right away to Obelisk Blue (besides Jaden who did not know about how the ranking and dorm system worked before coming to the school)
Crowler had gotten back up and coughed as Seto and everyone else turned to him with a frown.
"Well, I will admit the duel was exceptional." Crowler claimed with a wide clearly fake smile on his face.
'Why that little! Hulmilating while THE Seto Kaiba was watching! Its bad enough a no name brat beat me when I had a Single Ancient Gear Golem. This famous brat beat me while I had my Ace out!' Crowler thought furiously.
"I must protest! Naruto Muto arrived late for his practice exam!" Crowler exclaimed as everyone started to whisper while Seto eyes narrowed making Crowler gulp.
Naruto meanwhile was just stretching with a grin on his face un phased by Crowler words.
"And? What is the problem?" Seto asked coldly as Crowler gulped.
"It would be bad precedent if we let a student into the higher dorms who cannot arrive on time for their practice exams!" Crowler declared as everyone looked from Seto to Crowler like it was a tennis match.
"My Godson had a perfect score on his written exam. The only other person who got a score like this was Bastion Misawa. His practical exam against your best deck showed his level much higher than most Obelisk Blue members had on their practical exam." Seto remarked coolly as Crowler looked around for help.
"Well… I mean…" Crowler stuttered as he soon realized he would look petty with those kind of results for Naruto favour.
Surprisingly Naruto decided to talk.
"I agree." Naruto chirped as everyone turned to the younger Muto. "With Professor Crowler." Naruto clarified much to everyone surprise.
"You do?" Crowler asked gobstopped as he assumed Naruto would fight him on this.
"Yup! It would be unfair of me to start at the top." Naruto said as Seto gave Naruto a harsh stare.
"Naruto." Seto said with a slight hiss as his Godson was showing some disrespect to him in public with his non-chalent attitude.
"Godfather. I realize that Professor Crowler has a point." Naruto said as Seto eyes narrowed but nodded.
"Explain." Seto prompted his Godson who nodded back.
"I was late for an official duel. I got careless and there should be consequences for that. In a professional Duel this would not acceptable for a duelist to be late for there scheduled duel. I was late so placing me in Obelisk Blue regardless of my score would set a bad precedent for the school respectively." Naruto explained as everyone looked wide eyed at his mature and well thought out answer.
Even Crowler who disliked Naruto could not help but respect Naruto abit for being honest and mature far better then most of his peers in his situation.
"Was not expecting that." Alexis remarked as Zane looked at Naruto with an unreadable expression.
"Well, I don't think anyone has chosen to be in a lower Dorm before." Zane agreed.
"What a loser. Why wouldn't he want to join the Elites." Chazz scoffed as his two lackeys agreed.
Naruto and Seto then had a staring match and the crowd shuddered as they swore fire appeared out of Naruto and Kaiba's eyes as they glared at each other. It was a literal battle of wills as a storm almost seemed to appear between them.
After a minute Seto sighed before waving his hand.
"Fine if you want to build yourself to the top, I wont stop you." Seto agreed as Naruto gave him a respectful bow.
"Thank you, grandfather." Naruto said politely.
"However. I still will not take anything less then the best from you. If I find out you are slacking off there will be consequences." Seto warned as Naruto nodded.
"I understand." Naruto said as Seto nodded before he turned the monitor off.
"Wow you have gotten softer Big Bro. I didn't think you would let Naruto intentionally start from the bottom if he asked." Mokuba remarked as Seto had a small smile.
'Make me proud… Naruto.' Kaiba thought with a smile.
"Very well! The entrant exams are over! You have been assigned to your Dorms and uniforms have been made for all. Please come to the helicopter pad at the top to get to the actual Academy and your new home." Crowler announced once he got his bearings down.
'This will be fun. I am assuming that Jaden will be in Slifer too as it appears he was late too so he would not be placed in a higher Dorm even if he beat Crowler.' Naruto mused as he followed the group ignoring the whispers spoken about him.
AN2: Mokuba is not mentioned or has a design in Yugioh GX but I am sure he is probably alive. I just had him become taller in the time skip.
AN3: So basically in my story the spell cards of the Legendary Dragons were not made and released. The single copies of them were remade by Pegasus himself (due to 'inspiration'-a vision?) and given to Naruto specifically.
AN4: Yes I modified her effect but its suppose to be 'one of a kind OP card' so she got a boost. Also note it 'send to the graveyard' so her effect works on cards that 'cannot be destroyed by card effects' but it does still target. The Eye of Timaeus is not the card Yugi used in season 4 but a card that was directly imprinted in Pegasus mind so he could make it and give it Naruto.
