Here we go Chapter 4 of Completing the Mission where we see the route of being allied to Legion of Doom and leaving Ruby and Emerl behind

Makoto Naegi: Completing the Mission Chapter 4
Route: Legion of Doom Civil Warfare
Nicole was hugging her plushies and sniffs a bit those last two time lines were very sad.
"Oh boo hoo, your friends died in the end so sad" Monokuma's voice mocked from the shadows.
"Shut up you! It's only a matter of time before I will rid you from Makoto's life once and for all!" Nicole said standing up.
"Oh really, cause from what I see you only making me stronger" Monokuma laughs.
'That's what I'm counting on' Nicole thought and goes to the console and presses two buttons.
The first button was Rapidly Promoted Executive which included Makoto becoming the leader of the Legion of Doom, Deathstroke being defeated and becoming cybernetically enhanced and Makoto reluctantly betraying the Republic.
The second button was Ghost Inmate where Makoto escaped the Stormcage undetected but reluctantly abandoned Ruby and Emerl
"Well, let's hope this is a little better" Nicole said and hit the launch button.
[Note: Now originally, I was going to have Ruby do the full Ellie roll in this route but due to the fact I don't think she would even sign up to be a leader of Supervillains I changed it that Emerl for this is the main Ellie version for this]
We come to the Legion of Doom's airship just three days after Makoto fled the Stormcage. After Makoto left, he got into contact with a small base and acquired a small pod to take him, Nicole and Brass to the Airship.
However unknown to either of them two familiar figures had followed them and were holding onto the side of the pod, they were Ruby and Emerl both pretty annoyed that these three left them to rot, in their minds anyway.
On the bridge of the airship Lex Luthor was holding a meeting with much of the crew, since Makoto's abduction he had been running things.
"Now everyone, when we arrive at the main base I would like you all to..." Lex said but was cut off when the door opened surprising them.
"Hey, everyone hope you didn't worry too much" Makoto said walking in now wearing the L.O.D hat Lex gave him.
"Makoto! Nicole!" Lex said surprised but cleared his throat "Where have you both been and who is that robot with you?"
"Oh, you really want to know?" An angry voice said and was revealed to be Ruby who entered with Emerl.
"Oh, this isn't going to be good" Brass said gulping
"They were locked up in the Stormcage with us! And the robot is a former guard who escaped with them!" Emerl states firmly
"I'm sorry but...who exactly are you two?" Lex asked confused "and how the heck did you get here?"
"Oh, sorry I'm Ruby Rose and this is Emerl" Ruby said introducing themselves to Lex.
"Yeah, we heard the guy we helped escaped was the current leader of the Legion of Doom" Emerl explained "So we busted ourselves out, reclaimed Ruby's scythe and followed them."
"Now I feel bad rushing you guys" Nicole said gulping.
Ruby looks to Makoto sadly, saying "We helped you escape and you three just...left us"
"Ruby believe me I didn't leave you maliciously I was going to come back or send help for you, honest I was!" Makoto said trying to appease to the silver eyed girl.
"I..." Ruby said a little conflicted.
"Save it! After you left us, I don't trust a word!" Emerl said his blue eyes now red.
"Exactly, and really Makoto have you know honour?! No dignity?!" Lex said with a glare "Actions like this tarnish the name of the Legion of Doom!"
"Aren't you guys a bunch of supervillains?" Brass asked confused.
"Yeah, but we have sort been going through a more honourable process, with new rules, ones Mr. hypocrite over then broke" Deathstroke states.
"Not maliciously!" Nicole told them but she can see what Lex was doing the snake.
Lex turns to the gathered members of the Legion and said "Everyone, is this really who we want out of a leader? After all he barged in here, took control of the Legion of Doom for himself."
Makoto was shocked as he watched as many of the Legion members were agreeing with Lex's words and surrounding him. "Wait hang on!" He said.
"He's not worthy being our leader!" Lex said and smirks at Makoto "I say we throw him overboard! Who's with me?!
"Oh great" Brass said facepalming.
We come a balcony area with a plank for walking on in fact that was the whole purpose of this area, Makoto and Brass were on it near the edge, Nicole was in the watch. Lex looking smug and smirking was there along with Emerl who had his arms folded and Ruby who was conflicted.
Several other members of the Legion of Doom were also there watching. Most were eager to see Makoto go but the ones who were concerned were Black Manta and The Monarch.
"Why are we even doing this?" Black Manta asked concerned "If I am honest, I found Makoto a good leader, better then Lex"
"Wait he was?" Ruby asked looking at them.
"Oh yeah, he was so less egocentric than Lex. This just doesn't feel..." The Monarch said with a nod.
"That's enough!" Deathstroke said and then ordered "Take any Makoto loyalists to the brig, we'll deal with them later!"
"What?! Emerl we can't do this, we are becoming like Frieza evil and cruel" Ruby said to her friend.
"If it means vengeance so, be it" Emerl said firmly eyes fully red
"I can't stand by that" Ruby said firmly.
"Fine, take her to the brig too" Emerl said to Deathstroke, the cyber-enhanced mercenary looks to Lex who gives him a nod.
"What?! Emerl no! This isn't you!" Ruby cried out as Ruby is grabbed and taken away along with Black Manta and Monarch
"Oh and I thought I wouldn't find a bigger jerk then Phantom Limb!" Monarch calls out kicking.
With that Deathstroke joins Lex and Emerl to watch Makoto and Brass being thrown overboard.
Lex began saying "Makoto Naegi! You are herby dethroned from your position as leader of the Legion of Doom!"
"Hey! I didn't do anything to you why am I being thrown overboard?" Brass asked concerned.
"You are mainly guilty of association and our newest member here wants you overboard too" Lex said pointing to Emerl.
"Oh..." Brass said sighing.
"Oh, by the way, Makoto since you are no longer leader I have to reclaim that hat back" Lex said approaching them and reaches for the hat
Makoto in an act of bravery grabs Lex's arm and quickly throws him off the plank and down to the ground below. Acting on instinct Deathstroke engages his jet legs and flies after Lex to save him
However, a villain named Crossbones throws a gun to Emerl before pointing his own at Makoto and Brass. The Gizoid then said "Both of you jump, or I'll make you jump"
"I don't think we can fight our way out of this" Brass said worried.
"Suggestions Nicole" Makoto whispered holding a fighting stance.
"I have a few" Nicole said and shows him either then can use a Chainsaw, Save State, a Helicopter Hat or Plead to Emerl.
Save State
Nicole does this and her state was saved, unfortunately in the process Makoto is shot in the leg and he crumbles and falls off the plank
Nicole shocked said "Shot through the leg, and you're to blame. You give save states a bad name."
Nicole then thinks back to the Jewel Baron route's Load Save option and goes and checks it and sure enough it brings her back here now. "Huh, interesting" She then resets
Chainsaw
"Alright, time to see if the Looney Tunes trick works!" Makoto said pulling out a chainsaw.
"Wait? What do you mean?" Brass asked confused.
Instead of answering Makoto cuts through the plank and waits, much to the confusion of Emerl and the Legion of Doom. Then the end Makoto and Brass are standing on falls sending them plummeting to their doom.
"Huh, unorthodox but I'll take that way of jumping" Emerl said confused.
Nicole then said, "Hm. Definitely thought the other side would fall, like in all the other cartoons."
"Cupcake" The Cupcake said.
"Ah you're right the mistake was it is the cutter's side that falls, makes sense now" Nicole said nodding and resets
Plead
Makoto sighs, he was going to try to appease to Emerl and puts his hands together and opens his mouth.
"Uh-di-di!" Emerl said stopping him talking "I don't want to hear it" he then shoots Makoto and Brass sending them flying off the plank.
"I don't think so Tim" Nicole said and resets.
Helicopter Hat
"Brass, do you trust me?" Makoto whispered and the robot nods "Then hold onto me."
"Okay" Brass said and holds onto him
"Fine Emerl, you want me jump, see ya" Makoto said and salutes him stepping to the edge.
"Good, glad to see you accept your fate" Emerl said with a nod and a smiling look.
Makoto falls backwards and plummets but then hits a button making his hat deploy a helicopter mode, but he loses control and they crash back into the airship.
Luckily, he ended up crashing through the cell that contained Gumshoe and through the cell door knocking out a villain known as Mercury
"Gumshoe, I thought we freed you, in a certain timeline" Nicole asked confused.
"Yeah...I got recaptured" Gumshoe rubbing his head "I've been stuck for a while in here."
Makoto stands up and sees three more cells that contained Ruby, Black Manta and The Monarch. The latter seeing Makoto said "Makoto? We're with you Makoto! Just get us all out of here"
"Alright, we will" Makoto said nodding.
"He's waking up" Brass said seeing Mercury stir.
"Ow...what happened?" Mercury groaned getting up.
"Nicole suggestions" Makoto said concerned.
"Only three come to mind" Nicole said they could use Hatty Makoto's hat Cappy function, a Mind Crystal that is like the Sims crystal or have Gumshoe help.
Hatty (Toppy)
Makoto said, "Alright here goes" He grabs his hat and throws it at Mercury.
When it landed Makoto goes into Mercury's body and not has complete control of Mercury. He smiles and unlocks all the cells freeing everyone.
When the group united Black Manta and Monarch glare at Makoto the butterfly villain said "Hey Mercury! What did you do with Makoto?!"
"No wait!" Brass said but too late the two actual villains' grabs 'Mercury' and throw him overboard through the hole in Gumshoe's cell "That was Makoto...he possessed Mercury's body…."
"Oh...our bad" Black Manta said face palming.
"They could tell you don't look like Makoto. What, you think all anime boys look the same?" Nicole said and resets
Mind Crystal
Makoto holds the crystal and throws it to Mercury as he got up and it took control of him.
"Wow, nice" Brass said smiling.
"Yeah, now watch this" Makoto said and opens a job menu for Mercury and selects the Unlock Cells option.
Mercury begins to move but looks down and sees a pole Mercury had been holding before on the ground blocking him "Ugh! Schaloob!"
"Oh, dear we should move that" Makoto said
"Errr...Makoto" Nicole said and points above him.
Makoto looks up and sees a new auto task was added which was a gun "No no no!" but too late Mercury had drawn his gun and pointing it at the group.
"Ugh! Schaloob!" Nicole groans and resets
Gumshoe (Dave)
Gumshoe seeing this said to himself "Come on Gumshoe, you can do this."
Gumshoe charges and grabs Mercury in a choke hold but Mercury flips him over his shoulder onto the floor.
"Nice try you useless..." Mercury said smiling but is hit with a karate chop to his neck by Makoto knocking him out.
Gumshoe smiles sheepishly and said "Heh...good teamwork..."
"Yeah, thanks and sorry you've been locked in here for so long" Makoto said rubbing his head.
"It's alright but what should I do now?" Gumshoe asked.
"Stick with us, we promise you will be treated right" Nicole said nodding.
"Found the master key!" Brass said pulling it out of Mercury's pockets and uses it to unlock the cells.
"Thanks Makoto, Nicole and little schoolgirl robot" The Monarch said smiling a bit "It seriously isn't right what they did to you even if we are villains' punishment without trial isn't the way."
"Oh yeah before you joined us you were part of that Guild of Calamitus Intent, that was a much more organized state of villainy" Black Manta said nodding.
"I am sorry Makoto, Emerl has completely gone full villain mode due to this, I don't know why but I don't think he'll listen to me unless we do something" Ruby said teary eyed.
Brass hugs her "It'll be alright, we will think of something."
Suddenly the P.A. System came on and a voice is heard saying "The denouement ceremony has been completed. Makoto Naegi is no longer leader of the Legion of Doom."
"Well, I guess we're on our own" Brass said sighing.
"How do you want to proceed boss" The Monarch said looking at Makoto "I don't want to brag but I have a couple of ideas we can do"
"Oh, these should be good" Black Manta said sarcastically
"What are the plans?" Ruby asked.
"We can only do one of these so pick wisely Makoto" The Monarch said "Option A is The Good Gents, Option B is Deuces and finally Option C is Midnight Surprise"
"Well, which one Makoto?" Nicole asked.
The Good Gents
"Okay what's The Good Gents" Makoto asked Monarch.
"Oh, for that we need to get to the armoury and equip ourselves with weapons then..." The Monarch said explaining his plan.
We come to a bit later on the bridge, Emerl was there with the recently returned Lex and Deathstroke
Lex sighs in relief "Phew...that was a close call I saw my life flash before my eyes."
"Did you see Makoto on your way back up?" Emerl asked them.
"No, we..." Lex said only to be interrupted with the door opening and Makoto's faction entering armed with weapons
"No body move!" The Monoarch announces standing in front of Makoto "Makoto is still the leader of the Legion of Doom!"
"Oh, I have had enough of this annoyance!" Deathstroke announces annoyed and fires from his red optic a big laser.
Brass, Ruby, Black Manta and Ruby managed to just avoid it but Monarch and Makoto were caught in it and were sliced in half dead.
"What!? That's OP! They better be nerfing that in the next patch!" Nicole said and resets.
Midnight Surprise
"Alright, what is Midnight Surprise?" Makoto asked him.
"Oh, this one is complex but first we need a lot of C4..." The Monarch explained the plan.
That night at exactly 11:59 PM the ship was quiet, and the group were setting up explosives around the are. Ruby and Black Manta set charges in the gap area splitting the Cells and Archives
Gumshoe, Brass and Nicole set explosives near the electric current pipe (same one from the GSPI route) Nicole finds a pink Chibi Marine and grabs it and hugs it.
The Monarch was in the coal engine room lining explosives.
Meanwhile in the meeting room Lex, Deathstroke and Emerl were in there. Lex smiles and said to Deathstroke "Thank you again Deathstroke for rescuing me from..."
The the time hit Midnight and The Monarch announces on the radio "NOW!"
Makoto hits the detonator making all the explosives explode all at once and pretty much blew up the airship in the sky.
Nicole sweat drops said clutching her new plushie "Ah, just like old times. That was a poorly thought out plan..." She then resets.
Deuces
"Okay and what is Deuces?" Makoto asked confused.
"Oh that...that is simple. We find the nearest escape pod and get out of here" The Monarch said shrugging.
"I am for this plan; we are very outnumbered" Black Manta said nodding
"Escape it is!" Ruby said and Gumshoe nods in agreement.
The Monarch goes to an escape pod and opens it "Quick everyone in here!"
The escape pod was launched down below the ship and descends to the ground below.
Gumshoe trying to make room a bit said "Ugh...it's a bit tight in here..."
"Sorry, luxury one was somewhere in the treasure vault, but they took our access keys" The Monarch said.
Meanwhile Deathstroke was carrying Lex up to airship, Lex was annoyed and thinking on what to do first now he had his position back but suddenly the two were hit by the escape pod.
"Huh? Did we hit something?" Black Manta asked concerned.
"I don't know" The Monarch said shrugging.
On the airship a villain known as Octavious said "Err...we just had an unscheduled escape pod loss and the life signs of Lex and Deathstroke just stopped"
"Seriously? Then who is our leader now?" Braig asked concerned.
"I am!" Emerl said entering now sporting a cape "I will lead you!"
The other Legion members looked at each other and shrug "Sure" after having two non-superpowered guys as leaders what better than a robot to replace them.
Meanwhile in the desert the pod had landed and Makoto's faction exited.
"Oh...I think I see what we hit" Brass said seeing the limbs of Lex and Deathsroke sticking out
"Oh geez…. that was intense...finally somewhere not an airship" Gumshoe said sitting down relieved
"Just take it easy you" Black Manta said to him.
"So, what now Makoto? I mean it's clear we're on our own" The Monarch asked Makoto
"We have to think of a plan and stop Emerl and try and get him normal again" Ruby said to him.
"I know...it may be long, but we have to use every option we can, even if it mean allying with the Republic or the Guild or whoever we can" Makoto said nodding
He looks at the airship in the distance and knew this was war, a war within the ranks of the Legion of Doom two different factions but only one can stand tall.

Well Emerl got away with a ragtag group and now has to work on taking down Emerl but we won't find what faction will win.
