The Great Exodus: With the core of Cybertron nearing total shutdown, Optimus Prime orders the evacuation of the planet. Prime detonates the ancient mine field surrounding the planet to distract the Decepticons, allowing hundreds of starships-many of them ancient beyond measure and barely spaceworthy-to launch into the depths of space with their Autobot and Neutralist crews. Once all galactic transports have fled, Prime assembles an elite team of Autobots-Bumblebee, Jazz, Ironhide, Ratchet, Prowl, Cliffjumper, Arcee, Bulkhead, Wheeljack, Sideswipe, Sunstreaker, Hound, Mirage, Bluestreak, Jetfire, Overload, Afterburn, Trailbreaker, Huffer, Brawn, Windcharger, Gears, Road Hauler, Overdrive, Camshaft, and Downshift, along with a support unit of Autotroopers and Powerdashers-to board the newly-constructed Ark and prepare for takeoff in their search of the AllSpark, which may the only thing that can revitalize Cybertron. A few hundred other Autobot units remain on the planet to protect the secrets of Iacon from what Decepticons will remain, while Team Prime depart aboard the Ark into deep space via the Alkaris Anomaly.
Megatron leaves Gelgastorm and Shockwave in charge of Cybertron and, with his elite warriors-Nightshade, Soundwave, Starscream, Thundercracker, Skywarp, Frenzy, Rumble, Laserbeak, Buzzsaw, Ravage, Ratbat, Barricade, Blackout, Gravedigger, Metal Vulcan, Accelpoint, Lugnut, Geist, Destroyer, Skybolt, Scalpel, Fracture, Bludgeon, Reflector, and ST-3V3, along with a support group of Eradicons, Decepticon Protoforms, and Air Warriors-departs the planet in pursuit of Optimus Prime before he gets the AllSpark aboard the now-complete Nemesis.
The Cybertronian Elite Guard led by Ultra Magnus, and with the help of Elita-One, Alpha Trion, Emirate Xaaron, and the Wreckers, maintain an Autobot resistance on Cybertron with Iacon as their heavily-fortified fortress city. With Shockwave mostly focused on his research into Vector Sigma and its secrets, Gelgastorm establishes himself as the overseer of Decepticon military affairs on Cybertron as his forces quash any remaining pockets of resistance on the planet. He appoints Trannis, former leader of the Destrons during the Second Cybertronian Civil War and a founding member of the Decepticon High Council, as his military operations commander.
The Third Cybertronian Civil War begins to expand beyond the Hadean System and starts to encompass many other worlds, beginning with the Cybertronian colonies. First is the gas giant Arduria, the nearest colony to Cybertron, as the Decepticons raid its moon colonies for their resources until an Autobot starfleet led by General Ginrai Pax comes to the rescue and drives off the enemy. Thankful for their rescuers, the Ardurian Rocs form a defensive pact with the Autobots.
The Ark makes landfall on the speed planet of Velocitron for a quick supply run. There, Optimus Prime forms an alliance with the colony's young leader Override after he and his team helps her dealing with a band of insurgents led by Dirt Boss. The Velocitronian insurgents defect to Megatron, but the Decepticons are driven off thanks to the Autobots and their new Velocitronian allies.

The Ark and the Nemesis make contact with the former colony of Junkion, whose inhabitants side with the Autobots against Megatron's forces. In the aftermath, the Ark manages to lose the Nemesis in deep space.
Contact is made between the Ark and the Titan and Megamaster inhabitants of Gigantion, who side with the Autobots.

The long-lost colony world of Novatron is discovered by the Autobots of the Ark deep within the miasmas of the distant Gaginslaus System, where they find a bustling Autobot-sympathetic metropolitan culture free from the war's horrors and the strictures of the long-defunct Functionist caste system.
Novatron, Velocitron, Arduria, Junkion, and Gigantion come together as the founding members of a new interplanetary alliance with the Autobots-the Autobot Commonwealth. Optimus Prime is named as the Commonwealth's Commander-in-Chief and the New Senate is reorganized into the Grand Convocation, consisting of representatives from both the Autobot-aligned city-states and colonies. The formation of this new alliance prompts the Galactic Council to contact them, warning them that a spread of the Great War into the wider galaxy will not be tolerated.
Battle of Clemency: The Autobot confront the Decepticons on Clemency to prevent the activation of a new series of superweapons called the Nightmare Engines.
Optimus Prime names Elita-One as operational commander of the Autobot Commonwealth Forces, founding a new military headquarters called the Autobase on Novatron, before the Ark resumes its search for the AllSpark.
Carcer, Archon, and Regulon IV join the Autobot Commonwealth.

The Battle of Darkmount Pass: The Wreckers ambush and kill Decepticon Warlord Trannis, who has been serving as Gelgastorm's military operations commander mopping up the Autobot resistance on Cybertron.
The Fall of Rebirth: The colony world of Rebirth is pulled into the war when the power-hungry Titan Skorponok allies with the Decepticons to overthrow the colony's pacifistic society led by his rival Fortress Maximus. After forcing Fort Max's forces off the planet, Skorponok is given governorship of Rebirth by the Decepticon High Council, with him taking the opportunity to rename the world "Master." In the aftermath, the colony's exiled resistance force, led by Fortress Maximus and his Megamaster companion Cerebros, join the Autobots on Cybertron.
Having failed to pick the trail of the Ark, Megatron has his Decepticons conquer the peaceful biomechanical planet of Pyrovar, founding the first dominion of the Decepticon Star Empire and renaming the world New Kaon. (Over the next few ano-cycles, they will expand their empire by conquering and subjugating numerous backwater worlds, drawing Decepticon drifters, pirates and warlords back into orbit of the charismatic gladiator-turned-tyrant from across known space to swell their ranks. Megatron therefore names himself Imperial Leader of the Decepticon Star Empire with his younger brother Gelgastorm as Imperial Regent to be his next-in-line. Under them, a coalition of three elite Decepticon generals called the Triumvirate-consisting of Skorponok, Thunderwing, and Deszarus-is formed to oversee affairs and enforce laws within Decepticon-controlled space, with each of them having control over their own region of the empire. Notable worlds conquered under the Decepticon during this time include Chaar, Thrull, Dynosaur, Styx, Ijurn, Karn, and Ceti Alpha VII.)
The Galactic Council attempts to halt the expansion of the Decepticon Star Empire, but the Decepticons repel their fleet. Hostilities between the Council and the Empire remain high with numerous engagements throughout the remainder of the Great War.

The First Beast Wars: The Autobots and the Decepticons arrive the savage jungle planet Animatros, which has remained in isolation from the rest of Cybertronian space since its foundation during the height of the Golden Age. Their arrival triggers a civil war between the followers of the jungle planet's leader, Firebane, who sides with the Decepticons, and those of his former mentor Backstop, who sides with the Autobots.
After several battles, the combatants of the First Beast Wars is forced to enter a ceasefire when meteorites containing samples of the deadly Rust Plague crashes into the jungles of Animatros, infecting a large percentage of the population in a matter of hours. The Autobot Commonwealth sends Perceptor and Ratchet to Animatros to synthesize an antidote to cure the outbreak, the spread of which has been hindered by the vast organic forests of the planet.
Firebane and Backstop decide to put aside their differences and make peace following the Rust Plague outbreak, and Animatros joins the Autobot Commonwealth after driving the Decepticons from the planet.
The First Beast Wars triggers a renewal of hostilities between the Autobots and the Decepticons that spread out across the galaxy.

The theocratic colony world of Caminus swears allegiance with the Autobot Commonwealth. Several Camiens, including the Torchbearers, join the Autobot ranks.
Battle of Paradron: The Autobots and the Decepticons stumble upon the long-lost pacifistic colony world of Paradron, where they battle for the planet's near limitless supply of energon. This results in the destruction of the colony and a refugee crisis. Some of the surviving Paradronians, including a young Triple-Changer named Sandstorm, join the Autobots. In response to Paradron's destruction, the Galactic Council issues official condemnation of both sides of the Cybertronian conflict, placing travel restrictions on Cybertronians through GC-aligned territories.

Overseen by Chief Justice Tyrest, the Autobots and the Decepticons sign an arms control treaty known as the Tyrest Accord, which bans the export of Cybertronian technology to other alien races during the Great War, regardless if they're aligned or neutral. According to the terms of the Accord, both sides are allowed to give allied races small advancements in scientific and medical technology, but trade in advanced weaponry is strictly forbidden.
Shockwave succeeds in bypassing the Oracle gatekeeper and breaking through the outer levels of encryption protecting Vector Sigma's computer core, giving him partial access to the information contained within. Studying the eons of accumulated historical data stored by Vector Sigma, he learns that Alpha Trion is actually the one of the remaining members of the original Thirteen Primes and that he's the key accessing the inner workings and secrets of the master computer. Using his newfound access to the Oracle, Shockwave begins monitoring for signs of the ancient Prime accessing Vector Sigma in the hopes of piggybacking on that access to the greater secrets within.

Battle of Hell's Point: The Autobots fight to destroy the Decepticons' new super space battleship from launching.
The industrial colony worlds of Lucifer and Daebola join the Decepticon Star Empire.
Lithone firmly declares itself neutral in the Great War after denying entries into both the Autobot Commonwealth and the Decepticon Star Empire.
The Autobots discover the former Cybertronian colony of Omnitron, home to the Omnicons, diminutive Cybertronians who have the ability to safely handle raw energon and forge it into powerful weapons by hand. The Omnicons join the Autobot Commonwealth after almost falling victim to the forces of Decepticon warlord Skorponok.

The Mission to Sandokan: Allied with the planet's native inhabitants, the Wreckers are sent to the distant world of Sandokan to prevent the Decepticons from acquiring an ancient alien weapon known as the Dark Heart of Sandokan.

The Decepticons devise a new strategy to easily conquer planets with the Infiltration Protocol, a step-by-step process by which Decepticons covertly infiltrate a planet's society and manipulate events to bring it down from within. As part of this process, the Warriors Elite are promoted into Phase Sixers, who would unleash their destructive powers on worlds that were on the brink of collapse, ravaging them utterly so they could be cyberformed for colonization or strip-mined of their resources by the Decepticons.
Devastation of Kyron: After an successful infiltration mission, the self-proclaimed Decepticon Ambassador of Destruction and Phase Sixer Overlord conquers the thriving biomechanical world of Kyron in the name of the Decepticon Star Empire, wiping out the planet's native inhabitants in only a matter of days. An Autobot strikeforce is deployed to liberate the planet, but sadly fall in battle against the former leader of the Combatrons.

The Autobots and the Decepticons engage in battle over the abandoned Cybertronian colony of Combatron over control of the legendary doomsday arsenal left behind in the Combatron Wars. Their battle results in the accidental reactivation of the feral War Titan Majin Zarak who then proceeds to decimate combatants on both sides, erupting what would be known as the Combatronian Cataclysm as Combatron suffers from further devastation. Allied with the techno-barbarian tribes of Combatron led by a former veteran of the Combatron Wars named King Atlas, Optimus Prime and Megatron make an temporary alliance to defeat Majin Zarak, which results in them eventually defeating him and burying the War Titan's dormant body underneath the planet's wastelands. After the battle, King Atlas, impressed by Optimus Prime's valor and charisma, swears allegiance to the Autobots, while a few turncoats join the Decepticons.

After many failed attempts to infiltrate Vector Sigma by piggybacking on Alpha Trion's remote access, Shockwave hires the Cybertronian bounty hunter Lockdown and his crew of Mercenaries to monitor Trion's activities with the eventual goal to bring the recordskeeper to him.
The Lava Wars: The Autobots besiege the energy-rich planet Magma which has allied with the Decepticon Star Empire.

The ChakNa Wars: Autobot Lieutenant Commander Anomaly leads his forces aboard the starship Arclight in the millennia-long Bersalis Campaign against the forces of the ChakNa, a race of space marauders who've allied with the Decepticon army led by Switchblade aboard his ship Leviathan to obtain the Bersalis Cluster's advanced nanotechnology. As both sides battle each other to a stalemate, Anomaly becomes leader of the Bersalis Defense Force and a legendary hero to the native Bersalians. Due to the remoteness of the cluster, Anomaly's and Switchblade's forces and their respective alien allies remain largely cut off from the Autobot Commonwealth, the Decepticon Star Empire, and the wider galaxy.
Battle of Rada Mor: Optimus Prime and Megatron lead a campaign on the neutral world of Rada Mor, causing untold devastation.
