Backstory
I'll spare you all the need to read the first story because it sucks. So I'll summarize it and paste the important parts here. Most of the story is riddled with plot holes because I intended to write spin off stories but that isn't gonna happen. The plot of the story could probably be shortened to only a few chapters. So.. don't bother going and reading the full original story.

Megaman gets deleted by a mysterious demonic Navi, leaving behind half of his chest emblem. The group figures out that the other half is somewhere in the undernet and both pieces need to be combined. Along the way, they meet another friendly mysterious Navi named Derek. They find the Navi who deleted Megaman and Derek sacrifices himself to delete the Evil Navi. As a result, the other half of the emblem appears and is combined with the other. Megaman appears to be back, but it turns out to be Dark Megaman. After a while of running around and fighting. Dark Megaman seems to have been deleted.
A while later, a new terrorist group known as "Blade" blows up a chemical factory, killing an important business man named Davis Jax. The gang track down the group which turns out to be led by Dark Megaman. There were three other members, one of them being named Madow. During their fight Madow escapes and the two other members are deleted. Dark Megaman then defeats everyone and is about to delete Roll. This was the final straw for Megaman to separate from Dark Megaman. The two have a final battle, and Megaman comes out on top. Megaman is back.

"Not this time I think," Megaman said, holding his shoulder while standing up, Data gushing out.
"What? NO!" she cried, dumbfounded
"Cyber Sword…" Megaman said.
"Megaman!" Roll cried.
Megaman's remaining hand turned into a sword. Megaman charged at the Navi ready to swing. But the Navi easily caught Megaman's head. It began to squeeze his head.
"AHHH!" Megaman yelled
His helmet began to crack. Chunks of his helmet were falling out, leaking data. Megaman managed to break away and jump back. He could barely stand from the amount of damage. He weakly charged again but to little avail. It grabbed him again. The Navi cocked back his arm and punched a hole right through Megaman's stomach
"Erk…" Megaman managed.
"NOOOO!"
The Navi dropped him and he fell to one knee. Holding his stomach. It punched Megaman in the chest, knocking half of his chest emblem off. He flew back and landed in front of Roll. The figure laughed. Pure terror was on Roll's face. The Navi then disappeared, the force on Roll was released, she sprinted to Megaman and fell on her knees next to him.
"Mega! No! Not again…" (deleted in NT Warrior)
She cradled Megaman's limp body in her arms. Megaman opened his eyes and brought his fading hand to Rolls face. Roll began to cry.
"Goodbye Roll, sorry…I can't be there…for you…anymore.
Megaman's eyes faded white, his arm fell and his destroyed body faded away.
"Megaman deleted."
Roll sat there, she couldn't move
"Megaman? Megaman! Megaman NOOOO!" Lan cried.
Roll just stared in shock at were Megaman used to be, she was now staring at her hands. She couldn't move but was shaking quite a lot.
"No...Megaman...Not again...Don't leave me again...Please...NOOOO MEGAMAN!

The three ran back a ways and watched what Derek was going to do. Derek pushed the Navi back and charged into the thing. A very bright white ball formed around them. When it dissipated, the two were gone. But the other half of Megaman's emblem was floating a foot off the ground. The second half appeared in front of Roll. It flew to the other half and conjoined, reforming the emblem. Then a blue light flashed.

"Mega!" Roll cried, she began to sprint to him.
But she was stopped when he shot at her.
"Mega! What are you doing? Are you okay?" Roll yelled.
"Geez, what did you do to him?" Megaman asked as he looked over his body.
"Wait, that's not Megaman!" Glide shouted.
"It couldn't be." Roll began.
"That's right." Megaman said.
"D...D…" Roll started.
"Continue." Megaman replied.
"Dark Megaman?" Roll answered, beginning to tear up.
"Bingo." he said in a playful tone.
"Where's Megaman?" Protoman demanded.
"He's right here. You see when I was deleted by Slur, Megaman took my remaining data into him (Stream) But when you brought Megaman back, my data reactivated, taking him over." Dark Megaman said still in a playful tone.
"Such a shame I'm sure you all were just DYING to see him." He added now in a dramatic tone.
"Enough!" Protoman shouted and he dashed toward him.
"You know if you delete me, you delete him for good as well." Dark Megaman said all casually.
Protoman hesitated and Dark Megaman took advantage of this. He grabbed Protoman by the head before he passed with his one hand.
"Caught you slacking." he whispered into where Protoman's ear would be.
Dark Megaman Kneed Portman in the stomach.
"Oof!" Protman huffed.
Still holding his head, Dark Megaman threw Protoman to the side.
"Protoman, logging out."
Dark Megaman dashed to Glyde. Before he could react, Dark Megaman had a hold of him now. He let go for a second to punch Glyde in the chest. Glyde made no noise as he fell to the ground. Dark Megaman planted his foot into Glyde back and began ripping his wing-like things that were on his back out.
"AAAAAAHH-" " , Logging out."
That just left Roll, who stood there in shock as to what just happened. Dark Megaman went back to his standing position. He turned to Roll with and evil smile and his body turned into his purple color scheme. He began to walk towards Roll, his new hair bouncing with each step. His smile never left his face as he made his way to Roll. Roll started to step back.
"Stop it Mega!" Roll screamed as she began to cry.
"Why? We just got started." Dark Megaman replied.
His smile got bigger he dashed at Roll and grabbed her left whip on her head.
"GIII-" Roll moaned, crying.
He then yanked her closer to him.
"Ah!"
Roll looked up to see that Dark Megaman's face was inches from hers.
"How pitiful, not putting up a fight." Dark Megaman said as he looked Roll over.
"Please Mega, why are you doing this?" Roll begged.
"Like I said, Megaman's gone!" As he said that, He ripped off the clear, yellow whip.
"AAAAHHH!" Roll screamed.
She fell to the ground and rolled on her side, holding where the whip was.
Dark Megaman picked her up by the shoulder and lifted her off the ground.
"You know, Megaman is never coming back. No matter how hard you try, he never will. You will have to deal with the fact he's right here, and yet you can't do anything about it." Dark Megaman told her.
"Please Mega, you will!" Roll choked.
"No, never." he replied.
Dark Megaman dropped her and Roll fell on her back. Dark Megaman kneeled next to her. An evil smile came across his face. The last thing Roll saw was his fist coming straight for her face.

Black car rode through the streets of Dentech City. The car was heading towards the North side of the city. The car pulled up to a plant and a man stepped out. He was tall and lean, also bald and wore black clothes with a red tie. Another man walked out of the door to the plant. This man had lots of hair and was shorter.
"Hello Mr. Jax, welcome."
"Greetings Mr. Mason."
The two walked into the factory to the lobby.
"So tell me Mason, how is the production going."
"Honestly Jax, not too well."
"I need those chemicals for my products you know"
"Yeah, and you'll get them, it's just gonna take a little longer."

"Well here are the chemical tanks."
Jax and Mason were standing on a ledge with stairs that go down to the floor with a door behind them which they came through.
"They look rather empty Mason."
"One, they're three-fourths full and two, I just need time."
"Um sir." An employee yelled up.
"What is it?" Mason called back.
"Something's wrong with the system!"
"What do you-!" Mason was cut off by a computer explosion.
"Stop it quick!"
"I can't-"
An explosion raged out of the station the workers were at, and they disappeared in an onslaught of fire.
Mason grabbed Jax's shirt and said, "we gotta get out of here!"
"For once I agree with you!" Jax replied.
The two burst through the door which they just came from and bolted down the hallway.
"We have to get out before the chemical tanks explode!" Mason informed.
Another explosion burst through the left side of the hallway throwing Jax and Mason into the right wall. Jax slowly stood up but Mason didn't.
"Mason! You have to get up!" Jax yelled.
"I can't just go!" Mason yelled back.
"MASON-!"
The entire factory exploded into flames. It sent a shockwave that shattered windows for blocks. Car alarms went off in every direction near and far.

"At about 10:30 this morning, A chemical plant on the North side of Dentech city exploded. The factory produced chemicals for plastics and electronics. The death toll is unknown at this point but unfortunately Davis Jax, a top businessman at IPC was in the building when it exploded. We have word that a new net-terrorist group has been discovered and are believed to be the cause of this destruction. This group goes by the name 'Blade'. Stay away from this group at all costs. We will report again when there is more information."

The Navi's spun around to see the three Blade members turn the corner. They all had the same black armor, the only difference being on their helmets. One with a smooth helmet, one with three spikes, two on either side and one on top. The other with a fin going down the center, like a mohawk. But All had the same red eyes and sword emblems on their chest. They seem more like robots than Navis.
Protoman called a long sword, "Where's Megaman?!"
"Wow straight to the point huh? How about some introduction? I'm Madow," the one with the smooth helmet said. He gestured to the left, "These are merely clones of me, You can call this one 2…" referring to the one with the mohawk. Madow then gestured to the right, "... And this one 3." Which was the one with the three spikes.
"Answer our question!" Roll barked.
"You'll find out soon enough." 3 responded.

Without hesitation, Protoman jumped at Madow. He was about overhead when he went into a frontflip swinging his sword. Madow raised his sword up to counter Protoman's attack. Protoman's carried so much speed that his sword shattered Madow's upon contact. Protoman landed behind him. Madow spun around in time to be sliced in the abdomen. Protoman proceeded to kick him into a nearby wall. When the dust cleared, He saw Madow laying on the ground with his back against the wall holding his wound. He glared at Protoman and disappeared. Protoman watched where Madow was for a moment before turning around to rejoin his team.

2 began to sprint at Roll but was immediately stopped as Gutsman punched him in the side launching him in the air. Roll aimed her bow at 2 still in the air. She steadied her aim and took a shot. The arrow landed right at home in 2's emblem. Deleting him before he could hit the ground.

"ROLL!" Maylu cried.
She closed her eyes and prepared to get shot, but it never came. She opened them to see struggle written on his face again. Except it was more extreme this time. Roll took this opportunity to jump back and make some distance between them. The other Navis came back and joined her side. Dark Megaman fell to his knees holding his head. He proceeded to throw off his helmet in an attempt to make whatever was happening to stop. Letting his purple messy hair out.
"NO! This isn't possible!" Dark Megaman cried.
Roll and the others along with their operators couldn't help but stare at what was taking place in front of them. Dark Megaman let out a scream as he was encased in a bright blue light. Moments later the light became so bright that it blinded the Navis. The light died down to nothing as they looked in amazement at what they saw, Roll in particular. Before them were two Navis with fifty feet in between them on the ground. A blue Navi who looked just like Dark Megaman began to weakly stand up, his head down with his messy brown hair covering his face.
"MEGA!" Roll screamed in sheer happiness.
"You… You BASTARD!" Megaman yelled as he raised his head revealing his face.
Dark Megaman stood up as well. "I guess your determination to return to your friends finally got the better of me." Dark Megaman said softly, eyeing Megaman.
"You're damn right it did! Now get ready to be deleted!"
"Heh, how heroic."

They both reformed their swords and made one final lightning fast dash at each other. When it was over, they were on the opposite side of each other ten feet apart, backs also facing each other. Megaman stood tall while Dark Megaman was on one knee. Megaman had suffered a cut starting from his thigh and went to his midsection, data slowly leaking from it. Dark Megaman on the other hand had a large gash going across his chest horizontally inches below his emblem. Megaman turned around and slowly limped towards his enemy. He moved in front of Dark Megaman and faced him. Dark Megaman was struggling for air as he looked to meet his foe's eyes with locks of hair partially covering both their faces.
"Looks… Like… You…..Win" Dark Megaman choked out looking back at the ground.
Without another word Megaman drove his sword through Dark Megaman's emblem. He jolted and met Megaman's eyes again. He let out one final breath and closed his eyes as he disintegrated into data, deleted. Megaman stared at where his captor once was, trying to catch his breath. In the real world everyone was cheering except for Chaud, who smiled and nodded at Lan. Megaman looked over and was suddenly caught in an embrace.
"Mega… You're back… You're actually here…" Roll sobbed into Megaman's chest.
"I am… I'm so happy to be back." Megaman replied softly as he returned the hug.
"I thought… You are gone forever…" Roll said in between sobs, tears of happiness flowing down her cheeks.
"I'll always find a way to come back." Megaman said releasing Roll who was still crying tears of joy.
