When a school trip to an elemental reactor goes awry, Lloyd, Lyra, Harumi, and their friends are gifted with incredible, uncontrollable powers. As they train to harness their abilities and embrace their roles as heroes, they find themselves facing challenges that test their strength and unity.

Pixal must deal with the return of a past enemy on her own when the ninja disappear. Months later, Lloyd has been experiencing a strange feeling: an omen of death. So when a mysterious girl called Lyra comes into the ninjas' lives, making Lloyd's terrible feeling much worse, he fears that they may be up against an enemy unlike anything they have ever seen.

After the events of the Tournament of Elements, Lloyd has been struggling with the guilt of banishing his father to the Cursed Realm. He's also been grappling with some new and confusing feelings for a certain hothead. Can he learn to move on from the past? Will he be able to figure out these strange feelings? Or will an enemy from his Master's past make everything worse.

When Lloyd has a vision after the tournament of sources, the ninja have to go on a new journey, in a attempt to defeat the enemies. Kai however, doesn't want to face things that this new journey brings. Things that he has buried for as long as he can remember.

Something is pulling Lloyd to the Dark Island.
