DuckBoi: Uh, the Clone Wars lasted three years, and it's already the second year of the war, so years aren't gonna pass for the mid-season 3 timeskip.

Disclaimer: I do not own Star Wars: The Clone Wars. I only own the OC Jayden Shan/Darth Khan.
The Jedi Council had been called into an emergency session following the news that Plo Koon had gained a sample of Darth Khan's blood. Upon the Kel Dor's return said sample had been immediately sent down to the Temple analysis lab for testing in order to determine the Sith Apprentice's identity and his Midi-Chlorian count, to find out just how high it was and in order to explain why he was so strong in the Force. His genetic identity could reveal why he was capable of using both the Light and the Dark sides of the Force, for while his darkness was stronger Jedi had sensed Light within him in each recorded encounter. His mystery was one for which they sought answers in order to gain an edge over him.
Anakin and Ahsoka, since they had been at the forefront of most encounters with the Sith, were ordered to participate in this emergency session in order to combine their experience with the new information soon to be brought to light.
"To think we may finally know who Khan is..." Shaak Ti mused, a holographic hand cupping her holographic chin. She, like several Councilors, was not there in person. The Togruta master was on Kamino overseeing the training of Clone Cadets.
"Indeed." Plo concurred in a somber voice, overlooking his fellow Jedi. "Khan has been a mystery since his first appearance. His presence in the Force is like a whirlwind; a storm that is ready to consume everything in its path with fire and fury."
"And yet in the darkness that shrouds him... the light is there." Obi-Wan finished, stroking his beard thoughtfully. "Is it possible Dooku found him at an age where he wouldn't be completely consumed by the Dark Side?"
"Possible, it is." Yoda hummed, closing his eyes. "Strong with him, is the Dark Side of the Force. But strong with him too, is the Light Side. Walk the path of darkness, he does. Yet light within him, there is. Forever lost, he is not, but too set in Dooku's ways, he is."
"Dooku must've sensed something within Khan if he went so far as to break the Rule of Two by taking two Apprentices." Mace stated, reminding them that Ventress was also Dooku's Apprentice. "From what we know, there are four Sith at large: Dooku, Khan, Ventress and the Darth Sidious who Dooku mentioned by name to Obi-Wan on Geonosis."
"Another matter, Sidious is." Yoda murmured, waving off the conflicting question. "To be solved now, the mystery of Darth Khan is. After these results, adapt our strategies accordingly, we must."
"Master, do you have any idea who Khan could be?" Anakin asked, seeing something deeper in Yoda as he spoke about the apprentice.
Yoda merely closed his eyes again and, when he opened them, there was almost a saddened gaze as he glanced at Mace. "I do. Believe this is connected to two former Jedi, I do."
Mace's eyes widened just barely as he realized what Yoda was getting at, the subtle expression cracking his usual stern and stoic demeanor. "You don't think-"
Before he could finish, a datapad next to Yoda beeped. The notification indicated the laboratory results had been sent; the tests on Darth Kahn's blood were complete. The Grandmaster lifted the device to his eyes and peered over the information. A tangible silence filled the council chambers as Master Yoda read. When he had finished, he eased the datapad down and closed his eyes, loosing a heavy sigh at the confirmation of that which plagued his mind. His mounting suspicions, suspicions first formed and rooted within him ever since he heard about Darth Khan and his power, had now blossomed into a reality.
"Master?" Obi-Wan spoke, watching Yoda as the others were.
Yoda opened his eyes and looked at his fellow Jedi. "The child of Jarik and Amara Shan... is Darth Khan." He revealed, and the names of the two former Jedi caused a stir with the Jedi Council as Mace's eyes widened a little, Shaak Ti looked shocked, and several others shared silent glances with each other.
"Jarik and Amara Shan?" Ahsoka frowned, recalling those names. "Madame Jocasta mentioned them to me once. They were both Jedi but entered a forbidden relationship."
"They did." Shaak Ti nodded solemnly. "Jarik was my Padawan at the time, and a brave Jedi. He was what a Jedi aspired to; compassion, bravery, no small amount of cleverness, and yet he possessed an innate power… the result of his bloodline as the descendant of the former Jedi and Sith Lord, Revan."
"As he grew older, Jarik became a maverick." Mace stated slowly, taking his time in picking his words. "Quite like Qui-Gon, actually."
"Qui-Gon mentioned he knew Jarik and Amara." Obi-Wan chimed in. "But I never met them."
"Jarik and Amara were close friends, they fought side by side together and took missions when they were promoted to Jedi Knights." Ki-Adi Mundi continued.
"We should've known something was happening between them with how close they became." Even Piel muttered.
"Madame Jocasta mentioned that the Council… that you were wary of Jarik because of his bloodline." Ahsoka said carefully, trying not to make offense. "That it was believed he could be like another Revan."
Yoda nodded. "Follow similar ideals to his ancestor, Jarik did. Believed one is stronger embracing both the Light and the Dark, he did. Strong, the Dark Side grew within him, as did the Light."
"This is not the way of the Jedi." Mace interjected sternly. "There was good reason to be concerned and Jarik left us no choice but to censure his outspoken beliefs. He started to mistrust us. Jarik believed we were trying to keep him weak, to keep him from his full potential. He accused us of being afraid. Afraid of him and his lineage as well as what he and Amara represented together."
"Nothing could have been further from the truth." Plo Koon added. "But there was good reason to act accordingly because of what history tells us. We wanted to prevent another Revan situation before it could happen."
"I tried my best to lessen the impact of the Council's decision… perhaps we could have gone about it better…" Shaak Ti said slowly. She shot Mace a look, but the Master of the Order maintained his blank expression.
"They knew they were breaking the Code and still chose to go through with it." Mace retorted.
"Amara was your Padawan, Mace." Shaak argued. "If you had given her reason to come to you for advice rather than have her believe you would be against her..."
"What's done is done." Mace interjected firmly, and Ahsoka was sure she was a glimmer of… something in his eyes. "Amara chose her path, as did Jarik. The only thing we could do was banish them from the Order. They were exiled... just as we found out Amara was pregnant."
"Leave the Republic, they did." Yoda continued. "Unknown to us, their whereabouts were. Hiding, they were."
"From the Jedi." Anakin guessed, frowning at everything he had heard. "They didn't want their child to be taken from them."
"And no one has heard anything from them since?" Ahsoka asked. Yoda shook his head.
The Grandmaster picked up the datapad once more and looked over the contents, specifically the birth name associated with the genetic test as listed in the Galactic Registry. "Jayden Shan, the name of their child is."
"Jayden Shan… his lineage carried down through Bastila and then Satele." Obi-Wan mused aloud, crossing his legs. "This does explain some of his more notable features; the robes, the lightsabers… especially Revan's mask. I thought it was meant to be buried in his tomb on Yavin IV?" Obi-Wan inquired.
"Evidently, Dooku must've found them. If he learned the truth about Jayden long before he became his apprentice, he obviously was willing to indulge his heritage to every possible degree. And that does not bode well for whatever Jarik and Amara's fate is." Kit Fisto surmised.
"Still an enemy, Jayden is. Face him as one, we must. A Sith, he is." Yoda determined.
The Jedi nodded, save for Ahsoka who kept silent as she furrowed her brow in concentration. Darth Khan... Jayden Shan, how she had longed to find out what his real name was. All Sith had a name before they changed it, didn't they? She couldn't help but feel a twinge of sympathy for Jayden. His parents cast out from the Jedi, hiding somewhere in the Galaxy, and then Dooku came along. Probably killed them and took Jayden away to train him in the Dark Side of the Force.
And yet if there was Light within him... could he possibly be redeemed?
This question would continue to bother Ahsoka long after the session ended.
Okay, I could've gone better with doing this, but meh. What you get is what you get. At least it isn't something as ridiculous as "Somehow... Palpatine returned". Seriously, the writers at Disney thought that was a good line to put into their movie? They must've been smoking some shit to agree to put that into the movie.
But anyway, so the Jedi have found out about Jayden, his real name, his connection to Revan which explains his potential in the Force and why there is darkness and a glimpse of light within. The Dark and Light Side are in his nature. His parents, Jarik and Amara, were the Padawans of Shaak Ti and Mace Windu respectively.
Sorry if the reveal couldn't have been better, but I did try my best to make it interesting.
This chapter officially brings the season 2 portion of the Clone Wars to a close, and entering season 3, with original chapters taking place between episodes of course as best as I can do them. Season 3 is where it gets interesting for Jayden. as well as his interactions with Ahsoka, and also where he gets very serious. And by that, I'm saying he may reach Darth Vader or Starkiller levels of terrifying... as best as I can get him to that.
