Summary: When a powerful cosmic wave hits Earth, everything changes. The Titans awaken, animals become giants, humanity become super mutants and the fight for the survival begins anew.
Authors Notes: This is a crossover between Neon Genesis Evangelion, Highschool of the Dead and Godzilla franchise. As suggested by Dragozilla.

Chapter 1
Meet The Mutants
(Taiei Shopping Town, Tokonosu City, Japan, 2020)
Three people, two male and one female, raced across the rooftop of the shopping mall. Each of them were wearing specialized black bodysuits, tactical black vests, black boots and gloves.
The leader was a brown-haired, blue-eyed young man of nineteen years. He had several scars over his body, including his arms, back, chest and on the sides of his face. He wore a red bandanna over his forehead.
The second young man had black hair and black eyes. He was the tallest of the three.
The lone female had long light brown hair and light purple eyes.
These three were Shinji Ikari (19 years old), Toji Suzuhara (19 years old) and Hikari Horaki (19 years old), originally from Tokyo-3.
The trio had been sent to Tokonosu City because they had found out that someone had created a new viral weapon that could neutralize the genetic enhancement of The Mutants.
The weapon had already been released upon the population, and most of the city had been returned to normal human beings. However, a small percentage of the city populous had an opposite reaction to the virus. Less than a tenth of a percent of the normalized humans... became cannibalistic and rather zombie-like. Their strength was five times greater than a normal human, yet their speed and agility were almost five times slower. What's more their intelligence had all but diminished into that of savage animals.
The zombies quickly spread throughout the city, biting and infecting everyone they came upon.
Fujimi High School, one of the few places the virus hadn't reached, had been overrun with zombies in an instant when one of the teachers had left the main gate open when he went out for a smoke break.
A group of students and a couple teachers had escaped from the high school, on foot, and made their way across the besieged city until they came to the Taiei Mall. It was outside the mall they had come across a police SWAT van with several weapons still inside. The group had grabbed whatever they could to protect themselves.
Getting inside the mall, however, proved to be difficult, since it was barricaded from the inside.
Shinji, Toji and Hikari watched as the group of young survivors had managed to scale up the side of the building and then enter from the roof.
"Guess they're mutants too, huh?" Toji asked.
"Apparently." Shinji said as he looked through his mini-binoculars. Something had caught his eye.
"I suppose we're going in that way too?" Hikari asked.
"Yes." Shinji said.
"Okay. Lead on, bro." Toji said.

Barricaded inside were a few dozen survivors, watched over by a young traffic cop named Asami Nakaoka.
Running across the upper levels of the mall were the group from Fujimi.
Of the group, Saya was the only normal human being, while the rest, including 7-year old Alice, were Mutants.
Takashi Komuro - 17-year old student, highly athletic and slightly indecisive about his path in life. Takashi has the appearance of an average male high school student. He has brown eyes and spiky black hair. His height is average, and he has a slender build.
Rei Miyamoto - 17-year old female student and member of the spear club. She had long, light-brownish hair with bangs and two strands sticking out above the rest of her hair. She had reddish-brown eyes and a slender figure with E-cup breasts. She was currently holding a large spear over her shoulders that she had gotten from the Spear Club's activity room during the schools invasion.
Hisashi Igou - 17-year old martial arts/stick fighting student, and Rei's boyfriend. Hisashi has short gray hair with a single strand dangling in front of his eyes, the other edges of his hair framing the outsides of his face. He was of average height and build, though that didn't mean he didn't know how to take care of himself. With a black belt in karate he more than formidable to deal with most attackers. He wielded a pair of metallic nightsticks that were also found in a nearby police van, proving that he had skill in Escrima.
Saeko Busujima - 18-year old highly athletic purple-haired captain of the kendo club. Saeko was a female with blue eyes, fair skin, and long, straight and shiny purple hair. She had D-cup breasts and a slim figure. She preferred swords since she was the captain of the Kendo Club. She was the Intra-School Kendo Champion three-years running.
Saya Takagi - 17-year old pink haired, glasses-wearing genius and tsundare, who was the daughter of a local wealthy politician. Saya had long pink hair which she mostly keeps in two pony tails on either of her head. Her hair also had two thin, long bangs at the sides, two thin strands of hair on the left side of her forehead, and a large spiky portion of hair also on the left side of her forehead. She had fiery orange eyes and furrowed eyebrows, F-cup breasts and a slim figure. She had yet to find a weapon that suited her.
Kohta Hirano - 17-year old overweight otaku and gun enthusiast. Hirano is slightly short, and a bit overweight for his age, with a shoulder-length hair that is rathe rmessy. He had various guns strapped on his body, taken from the SWAT van when they found it overturned. He carried a black SIG SG 551 in his hands, a Kimel AP-9 that was hanging around his shoulder on the right side of his body, a pair of Springfield Armory M1911-A1's on his hips, a Heckler & Koch HK33A2 strapped to his back, and an MP5K hanging on the left side of his body. He was also carrying a pack of ammunition for the weapons.
While the boy himself was a bit overweight, he was stronger than he looked. He was also highly proficient in using the guns, if his skill with the nail gun back at the school was any indication. He was a far better marksman than he appeared to be.
Kyoko Hayashi - 30-year old teacher who had wine-colored hair and green eyes. She was single and the Ping-Pong clubs advisor, who was also an expert in archery and the substitute math teacher.
Alice Maresato - 7-year old girl with light pink hair and brown eyes. Alice had shoulder-length pink hair with bangs reaching down from the side of her temples that stretched outwards, burgundy colored eyes, a mole under her left eye, and had a white headband on her head.
Zeke was a puppy with white coat and black ear flaps. He also wears a dog collar with a bone ornament that hangs at its front. The group quickly discovered that he was very sensitive to the rotten smell of the undead, which was also advantageous should they come around.
Shizuka Marikawa - 27-year old school nurse, blond-haired, brown-eyed, with 'ridiculous' curves. A more pure and innocent person as there was.
The group had been led there by their 27-year old high school nurse, who was a friend of Rika Minami, a sniper working for the Self-Defense Forces. She had brought them to the mall because she felt it was closer than her own apartment.
Inside the mall they came across several other people like themselves who had barricaded themselves in the mall.
Asami was 22-years old, a somewhat small woman with short light brown hair that has bangs pushed to the right side of her face where it partially obscures the right side of her face and blue eyes.
She wears the standard female police uniform of the Tokonosu Higashi Police station which consists of a white shirt, a black tie, a blue jacket, and a blue skirt. She also wears a green band around her left arm with two white stripes on it and gold earrings in the shape of stars.
Shinji, Toji and Hikari had followed the group in and were watching them from the upper balcony of the mall.
The group raced up to the larger group of people and were immediately noticed by the young traffic cop.
"Who are you?" Asami Nakaoka asked.
"We're from Fujimi Academy." Takashi said.
"Really? How did you get in?"
"Through the skylight." Saeko said.
"Uh... you did?" she asked, now worried about the arrival of more of Them.
"We have to go." Takashi said.
"Agreed, but we're safe for now." Rei said.
"I don't believe this! Running from zombies! Now we're stealing things! And we're hold up in a mall while... while..." Kyoko grumbled.
"You can say it." Hisashi said with a smile.
"Monsters are outside!" she snapped.
"This has been going on for nearly five years. You shouldn't be surprised." Saeko said.
"I know. I just...this whole thing feels like an old movie." the woman said.
"We need to find a way out. That barricade won't hold for long." Takashi said.
While the group talked, they didn't notice Shinji and his two friends approach them through the crowd.
There was something in particular about the group of students that made him follow them.
"How could this have happened?" a woman asked.
"I don't know." a middle-aged man said.
"Zombies are running all over the place." a young woman said.
"I just hope they don't attract the other things." another woman said.
"You can call them monsters." a second man said.
These conversations passed by the ears of the trio as they quietly headed towards the group from Fujimi Academy.
However, they stopped once they saw something that unsettled them.
"I'll take those fancy weapons of yours." a large man said to Kohta.
"What? Why?" Kohta asked suddenly as the man approached him.
"You got weapons! I want your weapons!" another large man said.
"Just hand them over, boy, and you won't get hurt." a skinny man with a snaggletooth said.
Several people were now gathered around the group from Fujimi. Some of them were eyeing the weapons the group had with them. Most were eyeing the teenage girls and two women who were also with them. The look of violence in their eyes made Shinji grimace.
It was the Prime Ministers cabinet all over again.
"You don't want to do that." Shinji said as he stepped forward.
The man turned to Shinji who did not look impressed by the young man.
"I'm a freaking mutant! You think you can stop me?!" the large man growled as he threw a punch to the boy.
CATCH!
Everyone, including the large man, just gasped, when the smaller man easily caught his fist, then spun him around, twisting his arm in a very unnatural angle, and then kicked him back through the crowd of people until he slammed into the fountain.
Everyone just looked at Shinji. Mostly in confusion at what he had just done.
"He did tell you." Toji smirked as the man pulled himself out of the fountain.
"Alright, who's in charge here?" Shinji called out.
"Uh... I am." Asami said meekly.
Shinji looked at the young woman in the police uniform.
"Asami Nakaoka, Tokonosu City Traffic Division." she said.
"A traffic cop?" Toji asked.
"Just you? Where are the others?" Hikari asked, stepping forward.
"Everyone was called out to deal with the... zombies and the monsters and... I'm alone."
"Not any more." Hikari said, placing a comforting hand on the young womans shoulder.
Suddenly, Shinji's ears perked up.
"We need to get everyone out of here." Shinji said.
"What? Why?" Asami asked.
"There are more than 300 zombies trying to break in here. They'll rush the barricade with little effort." Hikari said.
"Trust her, she knows." Toji said.
"Plus... there is another problem." Shinji said.
"What problem? "
"SCREEEEECH!"
"What was that?" Kyoko asked.
"The other problem." Shinji said.
"Oh, no." Hikari gasped.
"They're here." Toji said.
"They?" Takashi asked.
The group looked towards the barricade as a giant creature burst through the walls.
Everyone looked on in shock as a massive preying mantis, at least ten feet tall, stormed in through the barrier.
It was followed by a dozen other insects, including a centipede, a roach, a handful of ants, a rhino beetle and a scorpion, all of them the size of a garbage truck.
There were also several hundred undead humans coming through the opening.
Which made sense. The undead were apparently unappetizing to the giant insects. They wanted real live, human flesh.
"We saw these things coming to the city. We tried to get ahead of them to evacuate the people, but these zombies have really messed things up." Shinji said.
That's when the damn broke.
"RRAAAGGHHH! KILL 'EM! KILL 'EM ALL!" one of the people, the large man from before, shouted and charged.
The man's friends charged too, followed by the rest of the already anxious people in the mall.
Shinji and the others just watched in disgust as the remaining peoples charged the monsters and undead.
"They might be mutants, but they can't win this!" Hikari said.
"They've all gone crazy!" Toji grumbled.
"It's like a mob mentality." Saya groaned.
"It's Tokyo-2 all over again!" Shinji huffed. "We have to go!" he said to the group. "Are you coming with us?"
"You have a way out?" Takashi asked.
"I do."
The group from Fujimi looked at Shinji and nodded.
Shinji picked up Saya, who gasped and blushed at what he was doing, but more from the fact he was leading the others out.
Saya looked back and saw the rest of her classmates and teachers following, running through the mall at more than 60 mph, as they raced to the loading docks in the back. Alice was carrying Zeke, and Kohta, who was still carrying a large amount of weapons, was easily keeping pace with them. She really envied all of them.
However, she was quick to notice something else about the young man who was carrying her.
The group arrived at the loading dock, and saw dozens of zombies walking around and heading right towards them.
"We're blocked!" Saya gasped, still in Shinji's arms.
"Not hardly. Toji!" Shinji said.
"Got it!" the taller teen replied.
Toji grabbed a large metal pipe that was little more than six feet long and leapt off the dock. He swung wildly, striking several zombies and knocking them out of the way. Shinji and the others followed him, ducking and dodging the various random zombie.
"RRRUUURPPP!"
The group paused as a loud growl was heard. They turned their heads and gasped when they saw a gigantic frog-like creature. The frog was the size of a mid-sized truck and... it looked hungry.
It spit its tongue out at the group, hoping to catch one of them. The group of mutants managed to dodge the tongue.
Shinji grumbled to himself as he set Saya down and stepped towards the beast. He ran out into the street, out of the path of the other humans.
The frog spit out it's tongue at Shinji, hoping to grab a meal, only for Shinji to let the tongue wrap around his arm. The second it pulled at him, Shinji pulled back. The tautness of the sticky appendage was enough for Shinji to dig his heels into the ground and yank back, pulling the frog off its own legs.
Everyone gasped as Shinji spun the frog around and around in the air, before finally letting it go. The massive amphibian flew several meters before crashing back into a large wooded area.
The group just looked at Shinji as he rotated his wrist.
"Are you okay, Shinji?" Hikari asked.
"Might have sprained my wrist. I'll be fine." Shinji replied.
"So... What number frog was that one?" Toji asked with a smirk.
"My fourth." he said. He then looked at the group. "Let's go."
The group raced around the large mall as they saw another group of zombies heading towards them. There looked to be at least a hundred of them.
"We gonna have to fight our way through that?" Saya asked.
Suddenly, a large armored van pulled around the corner, plowing through a dozen or so zombies before stopping right in front of the group.
"Let's Go! Get In!" A woman with long brown hair and amber eyes shouted from the front seat.
"You heard her! Inside!" Shinji snapped.
The group quickly piled into the open doors of the large van, both the side and the back, as the zombies continued to advance towards them. Saya quickly noticed that the woman driving had a katana sword attached to her hip. Her attention was turned back when she and the others heard the roar of a machine gun blazing at the zombies.
"What the...! It Can't Be!" Kohta gasped as he quickly hung out of the side of the van and saw the familiar nozzle of an M134 being easily wielded by a woman in a black bodysuit, white hair and glasses. "That's A Damn MiniGun!" he gasped, seeing the weapon begin to mow down several of the zombies near them.
"Yuko, Gun It!" Shinji shouted.
"Hang on, Everyone!" the brown-haired woman now identified as Yuko shouted.
The armored van peeled off and headed through the streets, occasionally striking a zombie here and there.
"Is everyone alright? Anyone bitten? Injured?" a young woman with pinkish-blond hair and green eyes wearing a white medical outfit asked.
"Uh, no. I think we're alright." Kyoko said to the girl.
"Who are you people?" Saya asked.
The group, even her own classmates, looked at the pink-haired girl with mixed expressions on their faces.
Toji and Hikari looked at each other, before looking at Shinji. Saya looked at Shinji like she was expecting him to simply answer her.
"We're Wolfpack, part of the Anti-Megalosaurus Force." Shinji said to her.
Saya, for some reason, had figured that. She also figured that these people, like her classmates and teachers, were mutants. However, this Shinji seemed different. He seemed... stronger.
"Shinji! We can't get out of the city!" Yuko, the woman driving the van said.
"Why not?" he asked.
"Reports are coming in from all over the city! We've got zombies on every street! Monsters every other street! Fires and riots everywhere else! And... The AMF is reporting a Titan heading for the city." Yuko said.
"Which one?"
Yuko looked at the computer readout on her dashboard.
"...it's Rodan!" she gasped.
"Oh, good. I thought it was one of the bigger ones." Shinji joked while wearing a straight face.
"Hey! There's three wolves chasing us!" Hisashi shouted as he stared out the back of the van.
Shinji and the others looked back as they saw three large wolves, one white, one black and one silver, actively chasing them.
"Ghost?" Hikari gasped when she saw the white wolf.
"Yasha!" Toji gasped when he saw the black wolf.
"Gin!" Shinji gasped when he saw the silver wolf. "Yuko! Slow up!"
The brown-haired woman groaned as she lightly pressed the break. The van slowed down so as to allow the three large wolves to jump into the large van.
The group from Fujimi looked stunned when the white wolf, which was the size of a Bengal tiger, rush up to Hikari and nuzzle its face into her chest. The black wolf knocked Toji down and started to lick his face. The silver one immediately went up to Shinji and brushed against him.
"It's good to see you, Gin. But I thought I told you to stay back at base." Shinji said to the wolf.
The silver wolf just whined at the young man.
"Okay, fine." he said as he petted the silver wolf.
"You have... giant pet wolves?" Saya asked.
"That's why they call us The Wolfpack." Hikari said with a smile.
"Shinji! Exfil has been called off! Too much activity in the city! We're on our own." Yuko said.
"Then we need another place to lay low and regroup. Somewhere safe." he said.
"Um... I know a place." Shizuka said, with a raised hand.
HHHHHHHHHHHHHHHHHHHHHHHHHHH
Shizuka led the group to the multi-level mezzo apartment of Rika Minami, her friend and roommate.
But it was Shinji who stated that Rika was a member of the Japanese Special Assault Team and one of the country's best snipers. And a member of the AMF.
Once everyone was sure they were safe inside the apartment, proper introductions were made.
Shinji and his friends, Toji and Hikari, were originally from Tokyo-3. They were mutants who also had a pet wolf each. That had happened about two years ago when they had saved the trio of wolves from a pack of ravenous insects. The trio had been loyal to them ever since.
Meiko Shiraki - 19 years old, tall, thin but muscular and has an exaggeratedly large bust was the teams heavy weapons specialist. She was also accomplished in wrestling.
Yukana Yame - 17 years old, the girl with the pinkish-blond hair and green eyes, with a very shapely and busty figure. She was actually the teams assistant nurse under Yuko, which is why she wore a medical combat outfit with various tools and medicines.
Yuko Sagiri - a doctor who is an expert with a katana. 28-years old, amber eyes, brown hair and a chest that seemed to rival Miss Shizuka. She was dressed in a white outfit, tight pants, white boots, and a low-cut white jacket that exposed both her stomach and hips. She also wore a pair of transparent combat glasses. She had been driving the whole time, but Saya had noticed she had been carrying a sword with her.
Then there was the group from Fujimi Academy.
Shizuka Marikawa - the busty, blond-haired school nurse.
Kyoko Hayashi - the 30-year old teacher and ping-pong club advisor.
Takashi Komuro - 17-year old student and baseball club member.
Rei Miyamoto - 17-year old female student and member of the spear club.
Hisashi Igou - 17-year old male student and escrima fighter.
Saeko Busujima - 18-years old female captain of the kendo club.
Saya Takagi - 17-year old (as of last week) female student and Honor Roll student.
Kohta Hirano - 16-year old student and gun otaku.
Then there were the other two they had picked up from outside Fujimi.
Alice Maresato - a 7-year old girl with light pink hair and purple eyes.
Zeke - a small puppy with a white coat and black ear flaps.
Their newest 'recruit' was Asami Nakaoka - a 22-year old traffic cop with short light brown hair and blue eyes.
While the group got acquainted, Rei and the other girls found out that Hikari was actually the middle child out of three. Her older sister Kodama and youngest sister Nozomi were still living in Tokyo-2 with the rest of her estranged family.
Toji apparently had a younger sister named Sakura who lived with their father in Tokyo-2, as well as a grandfather who lived near Old Tokyo.
Shinji was an orphan, in virtually every sense. But also a former Evangelion pilot, according to Toji.
That shocked everyone, especially Saya.
As it turned out, the only one amongst them that wasn't a mutant was Saya Takagi, and that was only because her parents had sequestered her and themselves inside their underground bunker when the energy wave hit Earth.
"I need a bath!" Shizuka said. "Girls! Follow me!" she said.
While the females of the group went to get washed up, Saya looked over at Shinji who seemed to stare out into the city as if in thought.
HHHHHHHHHHHHHHHHHHHHHHHHHHH
It happened five years ago.
A mysterious energy wave had been detected in deep space and was heading towards Earth. World governments had no idea what the effects would be, so they naturally panicked and elected to send their best and brightest, including richest and politically affiliated, into secret bunkers beneath their cities. This meant that everyone else was left above ground to fend for themselves.
Shinji Ikari was outside fighting against the 8th Angel when all power in NERV and Tokyo-3 goes out. This prohibited Asuka and Rei from going to help him as the power cut out before they could deploy.
After killing the Angel, Unit-01 ran out of power, forcing Shinji to eject himself from the entry plug. He was just outside the city when a powerful radiation-like cloud slammed into the Earth, washing over the entire planet, with Japan at its center.
The changes were almost immediate.
The mysterious energy wave had caused a genetic enhancement in all peoples who were left above ground. It made all human beings ten times stronger, faster, tougher and more agile. It even enhanced their healing abilities and senses.
But the energy wave had two other effects. It caused ordinary animals to mutate into larger more ferocious creatures.
The energy also causes the awakening of the Titans, colossal creatures that once ruled the Earth.
However, because of this, the world governments and various other people who were unaffected by this genetic enhancement and were upset that they were not enhanced as well.
Many governments tried to control these mutants to make them subservient. Very few actually tried to find a way to live in peace with these new enhanced humans.
Violent clashes quickly broke out between the ordinary humans and the enhanced, not to mention the numerous mutated creatures that now existed because of the energy wave.
The Titans, seemingly uninterested in these smaller mutants and the conflicts of a collected humanity went about their own business. The strongest of their numbers still in hiding or in slumber.
Various groups tried to find a way to undo the genetic enhancement, or duplicate it so that they too could be stronger and faster. The best they had managed was to make their own people five-times stronger, not ten.
Which, unfortunately, was what lead Shinji and the others to Tokonosu City.
Shinji Ikari had been sent in with a group of government-recruited mutants to quell the zombie apocalypse, but also to track down the cause of it.
Shinji, Toji and Hikari had managed to track down a group from Fujimi Academy who had taken refuge at The Taiei Shopping Town mall.
This was mostly because of Saya.
Saya, unlike the rest of her classmates and teachers, was a normal human. Her father, however, had been on the governments radar for quite some time.
Saya and her parents, along with her fathers employees and aides, had sequestered themselves in an underground bunker when the surge washed over the Earth.
While her father didn't want her associating with the enhanced people, her mother had allowed her to go to Fujimi High School where she had actually made several friends.
But now with the virus taking over the school, the mall, and the city, the group had managed to escape to Rika Minami's house where Shizuka lives.
The government suspected that Souichiro Takagi might be trying to unleash a retro-virus that he had been 'secretly' working on for more than a year to make humans normal again. However, research had determined that the virus had a dangerous side-effect that could turn people into cannibalistic beings with an almost endless appetite.
That was why Shinji and his team had been sent in.
However, they had arrived too late. The retro-virus had been unleashed far earlier than expected. Why? No one knew, but as of now, the entire city was quarantined by the government, and Shinji and his friends were on their own.
It had been a long hard fight to get here, and... it caused Shinji to have some rather unpleasant memories of how all of this started.

(FLASHBACK, 2015, NERV)
"Are you certain, Doctor?" Gendo asked.
"Yes. Shinji's vitals are... accelerated. Superhuman, almost." Ritsuko Akagi said.
"Explain."
"As compared to his last physical examination and training session, Shinji is now apparently ten times stronger, ten times faster, ten times more energetic, than he was previously. And it's not just his physical abilities. He also appears to be smarter and more confident than before."
"As a result of this mysterious energy wave that washed over the planet."
"Precisely. The only reason we weren't affected by it is because we were inside the Geofront when it happened."
"Because of some mysterious saboteur shutting down all of NERV, and even Tokyo-3, shortly after Eva-01 was launched to confront the Angel."
"Yes, sir."
This was concerning to Gendo. He hadn't been listening to the last part of that conversation. His mind was more focused on the boy. A stronger, smarter Shinji could ruin his scenario.
Then another thought hit him.
"And about his DNA?" he asked.
"Well, according to my data... his cellular structure has increased in density. His bones and organs are operating at ten-times their..." she said.
"I meant his ANGEL DNA, Akagi!" Gendo snapped, causing the woman to flinch.
"Uh... recent blood tests indicate his Angelic DNA has... also increased." she said.
"Ten times?" Sub-commander Kouzou Fuyutsuki asked.
"Yes." she said.
Taking his original 'thinking' pose, Gendo fell silent for several minutes.
"This cannot be allowed." Gendo finally said.
"Pardon?" she asked.
"We'll need to conduct an immediate extraction of this accelerated DNA and perhaps clone the boy to the point before he gained this accelerated condition."
Ritsuko and Fuyutsuki looked at Gendo in shock. He wasn't suggesting what they thought he was suggesting, was he?
'Ikari, you can't mean... you're going to kill you own son? Yui's son? For what? Why?' the older sub-commander wondered to himself.
Fuyutsuki had nothing against Shinji. In fact, he pitied him. Yui was gone and Gendo had both abandoned him and was now using him for his own purposes. That didn't surprise the older man. But now... what Gendo was suggesting... was that they simply kill the boy, extract his DNA, and... what?
'Yui... why did you marry this man?' he mentally wondered.
Ritsuko, however, was having a similar thought in her mind.
"Ikari... you don't mean..." Fuyutsuki started to say.
"Yes. The Third Child's accelerated DNA could interfere with our scenario."
'YOUR scenario.' the pair thought in unison.
"This will serve in two ways. To return the boy to a useful state... and to give us the foundation to create more useful agents. Perhaps even unto NERV itself."
"You mean... enhanced humans like the Third Child himself?" Fuyutsuki asked.
"Yes. This mysterious energy wave that has blanketed the Earth has given millions, if not billions of people, accelerated genetics. The only ones who were not affected were those people who were inside various bunkers and secure facilities at the time of the waves arrival." Gendo said.
"But... we don't know the full effects of this!" Ritsuko argued. "We don't have enough data to..." she paused as her mind went into overdrive. "We would need more testing to concluding this. I mean... if this is true of the Third Child, then it is possibly true for other people who..."
However, Gendo wasn't listening to Akagi's rambling.
The commander of NERV felt gipped, as it were. Had he known that he could have gained ten times his current physical and even intellectual abilities from this mysterious energy wave, he would have gone outside just for that. Angel attack or not.
Now, his fairly useless offspring had gained this power. It was infuriating.
'No. This has to be fixed. I will have this power, and I alone will command it. And that useless brat will be returned to what he was meant to be.' he thought.
"I want you to begin the procedure immediately." he ordered.
"Procedure?" Akagi asked.
"Have the Third Child sedated, extract all the necessary genetic material you need and have him cloned. Like we have done with Ayanami. We will use the rest of his body to discover the secret of his genetic enhancement. We will create our own genetically superior humans. Specially selected by those who know how things should be done. We will not leave it up to random chance."
Ritsuko didn't like this. She had nothing against Shinji. He was, in Ritsuko's opinion, a good person. He had gotten the short end of the stick so many times in his life. Now he had been given something spectacular, and it was going to be taken away from him, unjustly, by his ruthless and apathetic father. While she was jealous and curious of his recent genetic enhancement, and the possibilities were mind-boggling as to what could be done with such DNA, the thought of killing and cloning the boy was...
"Are we clear, Doctor?" Gendo snapped the woman out of her internal musings.
"Uh... yes, sir. I'll... begin setting up the necessary equipment." she said, cowed rather quickly.
"I want the process done immediately." he said.
"Yes, sir."
Fuyutsuki noticed the pained and sad expression in the womans voice and posture. Yet, again, he felt powerless to stop it.
Within minutes Ritsuko had called Shinji in to her laboratory. The plan was to sedate Shinji under the pretense of a special examination, so that they could map out his newly gained genetic enhancement, then extract as much genetic material as they could get. Just enough to clone him. They would have to filter out his newly gained genetic DNA first in order to make a clone of him that was exactly like his original self before the strange energy wave hit him. That could take time.
Misato and the others would no doubt become curious if too much time passed and Shinji was no where to be seen.
So, Ritsuko had to work fast. And she hated that. Rushing the scientific process, in any field, lead to many mistakes and problems popping up that would normally not occur during a thorough and careful scientific process.
But, Ritsuko had orders. And even she had to admit that the opportunity to analyze and study this genetically enhanced DNA, as well as the Angelic side of it, was very, very intriguing to her.
Yet... why did she feel so bad about it then?
Shinji had been stripped down to his underwear and was lying on a medical table, strapped down using wrist and ankle and waist restraints. Ritsuko was using both liquid propofol anesthesia and gas to sedate him. She had no idea just how powerful his genetics had been altered, so using just one form of anesthesia to sedate the boy was probably not the smartest idea.
As she watched him sleep, she took note of how changed the boy had suddenly become. His body seemed larger and more athletic than it did before. Like a young sports athlete or a martial arts fighter who had been training their whole lives. This was the most obvious change, which was why Ritsuko was curious as to how this was even possible. What secrets could this genetic change bring to the world?
She had been do distracted by Shinji's new body, she did not hear Gendo arrive at her lab.
"Is he sedated?"
"Uh...Yes. I am about to begin the extraction process."
"Begin immediately." he ordered. "I want you to extract everything from him. Hair, blood, tissue, bone, organs, everything. Cut it out of him and then begin the cloning process and make him weak and pliable as he is supposed to be. We'll also need to brainwash the clone to make him more controllable. Like Rei."
"Commander, you cannot rush something like this. It's not like we're cutting out a malignant tumor or something, we are talking about his cell structure being altered! Whatever process changed his DNA will undoubtably be integrated into his cells. And..."
"I don't care! Just do it!" he snapped.
The medical device that Ritsuko was using was a special machine that had multiple arms, equipt with syringes and medical cutting tools. A half-dozen arms each programmed to extract different parts of blood, flesh and bone from a person at different parts of their body.
Their arms, their legs and even from their chest and head.
However, the sedative was not working as well as Ritsuko thought it would have.
It was the strongest sedative she had. At triple the normal dose it was enough to kill a horse. However, Shinji was awake. And he had heard everything.
'What? What is... what is he talking about? Extract my DNA? My blood? My cells? Everything? Why? What does he... why does he want to take everything from me again?' Shinji wondered to himself, the shock and horror of what his ears were detecting stunning him into disbelief. 'Because he can? Because he hates me? He doesn't love me? I already knew that, but... this is... this is...'
All the years he knew the man, which was very little in fact, he could find nothing to give him even the littlest ray of hope that their relationship could be salvaged.
And now, hearing this...
'Why? Why Rokobungi... do you hate me so much?' his mind thought.
But before he could think of another thing, he felt it. Ritsuko had extracted a lot of blood from his veins, but now Gendo was insisting on her using the bone saw.
He immediately felt the pain.
"No!" she gasped, seeing his hands flex as she used the saw the cut into his flesh.
"What's wrong?" Gendo asked.
"He's awake!" she said as she set the saw down and punched the buttons on the sedative drip.
"Increase the sedative!"
"I am! It's not working! He's... He's resisting!"
The automated medical tools were cutting into every limb he had, while trying to drain all of his blood away from his body. A process that was made worse as Shinji's thrashing around to avoid the pain caused the medical tools to cut into him even more.
CRASH!
Shinji's body exploded with incredible energy, a familiar force field around his body knocking all of the tools away, and knocking Gendo and Ritsuko to the floor.
Shinji screamed as blood flowed like rivers from his wounds. Some of the wounds were large and gaping open enough you could stick your hand into them.
He looked around, panicked and confused. He saw Ritsuko in the corner. The faux-blond scientist could only stare in shock as she saw the look in his eyes. They were one of hurt, anger, and... betrayal?
He saw his father get back up and advance towards him.
"Get back on the table, Third Child!"
"Why? So you can kill me? Clone me? Brainwash me? Make me a mind-controlled puppet? And what does Rei have to do with this?" Shinji demanded, anger in his voice rising.
"Be quiet you useless, ungrateful little shit!" Gendo shouted, trying to assert his dominance over the timid younger child. "You are nothing! A pitiful burden and inconvenience to me and everyone else! You don't deserve the power you have been given! I will rip you apart and use your genetic material to create a new race of superior humans to rule the world! Ones who deserve it! You won't interfere with my scenario! I will have what I want!"
Gendo lunged at Shinji grabbing him around his neck and forcing him back into the table.
"Akagi! Get Over Here And Help Me!" he shouted.
However, despite being heavily injured, despite an insane loss of blood, Shinji continued to resist. He was unaffected by the attack, which made Gendo all the more infuriated. What's more, Shinjis anger caused the emergence of his Angelic DNA once again, forcefully knocking Gendo across the room and slamming him into the wall.
Ritsuko just stared at Shinji, as several more people, Section 2 guards, arrived.
(Central Dogma, a few minutes earlier)
"I still don't get how this happened." Maya Ibuki asked.
"There has to be a reason!" Misato Katsuragi asked. "The entire NERV complex... shut down...? that doesn't happen! It can't! We're not on some dinky power grid that has blackouts!"
"Maybe it was the Angel?" Makoto Hyuga suggested.
"But there wasn't anything to suggest that Angel had... EMP powers?" Shigeru Aoba said with a shrug of his shoulders.
"Which means what? We've got a saboteur? Inside NERV?" Misato asked.
"Would make sense. We... don't have a lot of people for a big place like this and..."
"Has anyone seen Dr Akagi?" Maya asked. "Maybe she could help us with this?"
"I'm sure she could, but she's doing a medical examination of Shinji right now." Misato said. "Whatever happened outside when that weird energy wave struck..."
"Which we knew nothing about when it happened."
"Nor were we affected by it."
"I just think..."
Suddenly the Klaxon sounded as red lights flashed over the Bridge.
"What the...? What Is That?" Misato shouted.
"Major! Blue Pattern has been detected!"
"What? Where?"
"It's... It's coming from inside NERV!"
"WHAT?! Where is it located?"
"It's... Coming From Dr Akagi's Lab!"
"No. SHINJI!" Misato shouted as she turned heel and raced out of the bridge.
(Dr. Akagi's lab)
Rei Ayanami had already been heading to Dr Akagi's lab to see what was going on with Shinji. She had been joined, much to her chagrin, by the Second Child, Asuka Langley Sohryu.
Asuka had come to see if the rumors she had heard were true. About the Third Child suddenly having become stronger. It was impossible and she knew it. There had to be something wrong.
However, when they arrived, they received a shock, as the doors to Dr Akagi's lab were blown open and a single figure emerged from the room.
They saw Shinji stumbling around the hallway. He was heavily injured, but the aura around him was a clear indication of what he was.
"I-Ikari-kun?" Rei quietly gasped.
The alarms were already sounding, but the blue-haired albino was hearing none of that. She looked at The Third Child... gasping at what she was seeing.
"Asuka!" Misato shouted as she rounded the corner.
She paused as she saw Shinji stumbling around in his underwear, bleeding heavily and looking like he had been in a fight. What's more, there was a faint 'aura' around his body that all of them had seen before.
"No..." Misato gasped.
"He's An Angel! He's A Monster! Kill Him!" Asuka shouted as she grabbed Misato's gun from inside her jacket, aimed and fired at the boy.
The bullets bounced off of the AT-Field as Shinji looked at the redhead in shock.
The other guards and security who had just arrived, also opened fire on him.
Misato, for her part, was stunned.
Her ward and roommate, the boy she was slowly coming to see as her own son, or more likely a little brother, was an Angel? How had that happened?
She was so in shock she didn't even register that Asuka had pulled the gun from her jacket. It didn't register until she heard her own weapon discharge.
"ASUKA!" she shouted as she grabbed the gun from the girl, who naturally struggled to keep the weapon in her grip.
Next to them, Rei was just standing there, seeing the looks of hurt, betrayal and shock on the boys face. A look that was, thankfully, not directed at her.
"Have... to get... away." Shinji said as he panic-fled and rushed through the hallway trying to get to the nearest exit.
Which was unfortunately in the direction Asuka, Misato and Rei were standing.
He started to run. His AT-Field flaring to life as he knocked down several guards and Section 2 agents, but also Misato and Asuka. Rei Ayanami was untouched by all this.
While Misato raced into the lab to find out what had happened, Asuka was quick to follow her. Despite that she was furious for several reasons.
Not only was The Third Child ten-times stronger than herself, he was also an Angel?
Oh, Asuka was pissed and infuriated beyond all rational.
"Sir, what happened?" Misato asked as she entered the lab and saw both Ritsuko lying against the wall and Gendo, heavily injured, on the floor. Ritsuko looked like she had only gained some minor damage to her clothes. Gendo, however, looked like a mad bull had trampled him.
"The Third Child has been contaminated by The Angels!" Gendo grumbled and groaned.
"What? But how?" Misato asked.
"Who cares?!" Asuka shouted. "We need to find him and kill him!"
"Under NERV's directives, that is imperative." Gendo said.
Ritsuko said nothing as Gendo lied through his teeth, still too shocked by all this. She looked at Rei and Asuka, wondering if the same genetic enhancement that had affected Shinji would have also affected them, had they been outside when all power to NERV was disabled.
"We must also find as many of these... mutated humans as possible." Gendo ordered his people. "If The Third Child has been compromised, we will need them to balance the next confrontation."
Misato, however, was just looking at Asuka with a shocked and horrified expression on her face. She had always been a temperamental child, arrogant and proud, but she never had seen the girl this hateful before.
Why? Why did she hate Shinji all of a sudden?
It was a question that would burn in Misato's brain for the next five years.
Rei, however, wasn't sure what to think of all this. If anything, she was conflicted. She considered Shinji Ikari as a friend. The only one who actively reached out to her when they were fighting the Fifth Angel. And even before that. She had even felt a type of kinship when they were doing the synch-training together to fight the Seventh Angel.
He was the only one she considered to be... a friend.
But now...now it seemed he was more like her than she thought.

(The Present)
Shinji sighed as he recalled what happened after all that.
NERV had issued warrants to capture, and or kill, him. They sent the government, along with various other Mutants, after him.
Toji Suzuhara and Hikari Horaki were also recruited and sent after him.
Shinji was on the run for more than a year, before something even worse happened.
A huge monster, not an Angel, burst into the Geofront and began running amok. It was a gigantic spike-shelled Ankylosaurus, approximately 60 meters tall, 100 meters in total length, with a long tail that had a spiked ball on the end, and a single rhino-like horn on his nose.
It had tunneled through the Earth and exploded into the Geofront without warning. There had been several unusual tremors prior to its arrival, but no Blue-Pattern detected, so NERV wasn't worried about an Angel attack.
It had with it several smaller monsters that apparently had been attacking/feeding on it. Like a bunch of parasites. Centipedes, ants, even several termites and roaches. All now the size of tigers and large dogs.
But what was worse was what had followed the giant Ankylosaurus... a gigantic tarantula-like creature that seemed more hostile than the Ankylosaurus itself.
NERV was quickly compromised and everyone was forced to evacuate. Asuka and Rei couldn't even get to their EVA's in order to fight the giant monsters off.
Reports quickly flooded every news outlet in the world. Several gigantic monsters had suddenly appeared in nearly every country on the planet. What's more, is that everyday creatures, like dogs, cats, bird, fish, even pets like gerbils, hamsters, and other creatures such as reptiles and insects, were showing signs of mutating and growing larger. Eventually spiders, centipedes, snakes, toads, frogs, crickets, and even larger beasts such as horses, cows, pigs, sheep, gorillas, tigers, bears, lions, antelope, buffalo, giraffe, elephants, rhinos, hippos, zebras, apes and even ostriches and camels were transforming and becoming larger and more powerful than before.
Everything from domesticated animals to wild and feral animals, to exotics creatures, to the most unknown and endangered species, were becoming larger and more powerful.
Human beings all over the planet were getting stronger, with the exception of those who had been underground in bunkers and shelters.
The mysterious energy wave, which had originated from somewhere deep in space, was detected by several government agencies, who had naturally alerted their own leaders. However, they couldn't save everyone so most of humanity was left to fend for itself.
This revelation was naturally disturbing to most people and the now designated 'Mutants', people with superhuman abilities gained from the energy wave, begin to revolt against the world governments.
Skirmishes turned into Fights, confrontations turned into battles and before anyone knew it, four continents were at war with itself. Millions of lives are lost, but eventually the world governments manage to broker a truce. The Mutants are able to retain their status as citizens of their own countries, but because of their enhanced abilities they are given special status and exemptions, if they continue to serve alongside mankind itself.
The major factor in all this was Shinji Ikari, who apparently had saved the life of the Japanese Prime Minister and the Emperor from a group of radical extremists who sought to overthrow the Japanese government.
Because of this, Shinji was declared a hero, and all attempts by NERV to apprehend him were quickly erased.
One particular group, lead by Soichiro Takagi, tried to undo the genetic enhancement with a counter chemical agent that, while successful, had a disastrous side-effect of turning people into zombies.
Tokonosu City had been flooded with this chemical agent and was quickly under quarantine.
Shinji was looking over the city, which was in ruins and chaos. Fires were still going and the young mutant super soldier could see and hear various monsters just ambling around the city itself.
That was when Saya came out on the balcony to join him.
"Mr. Ikari." she said politely.
"Ms. Takagi." he replied simply.
They stood next to each other in silence for several minutes, the chaos of the city before them, before Saya spoke.
"This is my fathers doing." she said.
"You mean it's true?" he asked.
"Yes. I knew about the retro-virus he was developing... to turn people back into normal humans. To make them... not mutants again. But... there was a side-effect that could have proven dangerous. He and his people were never able to overcome it."
"And he unleashed it anyway."
"I guess he did." she sighed.
"And... he didn't warn you about this? Try to get you out?" he asked.
"No. I had no word and... I haven't seen or heard from my father or my mother since yesterday. And now I'm here... fighting for my life with... people who are stronger than me. All the while, I'm nothing special."
Shinji looked at the young woman.
"What do you mean?" he asked.
"I mean...everyone here is a mutant. Takashi, Rei, Hisashi, Kohta, Saeko, Miss Shizuka, Miss Kyoko... even little Alice and that traffic cop, Nakaoka. And you and your friends... you're all mutants. You all are... far stronger than I am. And those zombies! They... they are stronger than normal too, aren't they?"
"Apparently." he agreed.
The pair were quiet for several seconds, before Saya leaned against Shinji.
"Please take care of this useless lady." she said in a quiet voice.
"You think you're useless?" he questioned.
"Aren't I? I can't contribute any muscle or tactical skill or...fighting skills... to our survival. And... we need to survive. I want to survive."
"You're a smart lady."
"It's all I've got. I..."
She started to shudder as Shinji finally noticed that a cold wind was blowing in. And rain was starting to fall from the sky.
He placed a comforting hand on her arms that had somehow become wrapped around his left arm.
"Don't worry, Miss Takagi. I won't let anything bad happen to you." he said.
She looked up at him as he just smiled at her.
She blushed a little as she snuggled into his arm for comfort.
Of course, Saya had no idea that she had just hitched her wagon to a prominent rising star.
Shinji looked up and saw a large shadow block out the moonlight ahead of the rain clouds.
Rodan had arrived!

This is a little story I was working on for the past couple years. Finally got the first chapter finished, thanks to Dragozilla for a lot of these ideas.
