Author's Note - One final chapter to go, which I am currently writing.
Hope you enjoy.
After their medical check the rest of SG1 had been escorted to a cell. Daniel headed to what used to be Hammond's office where Smith was waiting for him.
"Agent Jackson," Smith stated.
"Sir," Daniel replied evenly before noting, "I did not realise that we were taking over so soon."
Smith shrugged, "We had an opportunity and took it."
Daniel sat when Smith motioned him to.
"One of the things that has always made you such a good agent," Smith stated, "Is your ability to blend into any situation we put you in. That being said, it is time to stop being Dr Daniel Jackson and be Agent Jackson again."
Daniel nodded, "Of course."
"Good," Smith said, "I want you to speak with the archaeological staff and explain the situation to them. I am going to speak with the former commander of the base, and we will give him the option to work with us or not. Then explain exactly what not working with us will entail."
Daniel nodded again before standing.
"Collect a weapon from the armoury," Smith told him, "We don't want anyone to get the idea that you're still their friend."
"Yes, sir," Daniel replied before heading out.

Daniel studied the people in the room in front of him, all staring at him confused and surprised. None more so than Sha're.
She was watching him with confusion, absently playing with the pendant he'd given her for her birthday. He wanted to assure her, to take away that fear in her eyes but couldn't.
"Any questions?" he demanded, when no one said anything, Daniel finished, "If you listen to instructions and don't try anything stupid, then there will be no problems."
With that said, he started out.
"Dan'iel," Sha're called, stopping him.
He frowned and caught her arm, "Come with me."
She walked with him out the room and Daniel grimaced when he saw Colonel Makepeace of SG3 walking towards them.
"Smith wants her in with the rest of the command crew," Makepeace stated, "Hope you had your fun, because once Smith has her working for us there's no need for you."
Daniel glared at him, "Well aware of that. I'll take her up."
"Hoping for a final quickie?" Makepeace laughed, "Maybe I should have a go with her."
Daniel pulled his gun and aimed it at the other man's head, "Remember I am not who I pretend to be here. Touch her and I will kill you."
Sha're stared at Daniel, stunned by how cold he was when she knew him to be sweet, warm, and kind. It amazed her that this was the same man she'd spent so much time with.
"Touchy, Jackson," Makepeace held up his hands.
Daniel took a hold of Sha're's arm, "Just not scum like you."
He pulled Sha're out the room and along the corridor.
"Why are you doing this?" she asked softly.
Daniel stopped and turned to her, "Because I have no choice."
"Please," she whispered.
"I will not let anyone harm you," Daniel promised, he rested his hand on her cheek, "I need you to trust me."
Sha're stared at him, "How can I?"
Daniel grimaced knowing he couldn't answer that. Instead, he continued her moving to the room where Hammond, Fraiser and the rest of SG1 were being held. Nodding at the guard, Daniel waited until the door was opened and motioned her inside.
He watched as Jack wrapped his arm around Sha're's shoulders pulling her back to him protectively.
"Don't get too comfortable," Daniel told them, "You'll be spoken to soon."
"Dan'iel," Sha're called as he turned to leave.
He glanced back at her before shaking his head and walked away as the door closed behind him.
x
Jack kept Sha're at his side as they were marched into the conference room along with Hammond by Makepeace, it didn't surprise him that the leader of SG3 was a traitor. Fraiser, Carter and Teal'c had been left in the cell which worried him. He didn't like that they'd brought Sha're with them either.
The moment they entered the room, Jack saw the man who'd met them earlier that day sitting at the head of the table, with the Stargate behind him. He was wearing a black suit and if Jack had to describe him, it would be non-descript.
Standing to one side was Daniel, dressed in the olive-green pants and black t-shirt, he had a gun strapped to his leg. He was standing to attention, his face blank.
"Please," the man sitting there said, "Take a seat."
Jack grimaced as Makepeace shoved them forward, he glanced back at the man annoyed but said nothing. He pulled back the seat for Sha're before taking the one at her side beside their 'host' and Hammond took the one across from him.
"So," the man continued once they were seated, "It's a pleasure to finally meet you all, General George Hammond, Colonel Jack O'Neill and Sha're," he glanced at Daniel, "I pronounced it correctly this time, right?"
"Yes, sir."
The man smiled again, "Excellent."
"And are we getting an introduction?" Jack demanded sharply.
"Agent Smith," the man said, a slight smirk on his face.
Jack rolled his eyes, "You are kidding me."
"Admittedly not my real name but it suffices," Smith told him, "The Agency has been keeping an eye on your operation and decided that now is the time that we should take over. This touchy feely, let's be friends with all we meet attitude is not going to protect the planet from any aliens that come along."
"Well, a lot of that idea came from your guy," Jack noted, nodding to Daniel.
"Agent Jackson needed a way to get onto your team so he could watch you," Smith noted, "I'm as surprised as he was that you accepted not only him but his ideas."
Jack did his best not to punch the other guy as he replied, "Except he was right. We need allies to fight the Gould."
"We need strength," Smith retorted, "And the Agency have that. Now General Hammond you will be in charge on paper, and we may need to trot you out on occasion."
Hammond glared at him before stating, "You know I will never cooperate with you."
"Let me remind you, General that you have two beautiful granddaughters," Smith stated, "But we're not monsters. I know we can come to an understanding, as we will with you Colonel O'Neill. You want to see your lovely wife again."
Jack glared at him, "I don't take well to threats."
"Other than you both, Dr Carter will have a place with us but," Smith paused for a moment before continuing, "The aliens you allow to traipse about with you will be removed from the SGC and taken to our testing site."
"Aliens?" Jack demanded.
"The one called Teal'c," Smith said, before turning his gaze slightly, "And of course her."
Sha're caught Jack's hand fearfully, as Daniel snapped, "What?"
"Agent Jackson…" Smith started.
"You promised me she'd be safe," Daniel cried.
Smith shrugged, "Safe in our testing facility." He frowned, "We will talk later, Agent Jackson."
"Sir…
"We will talk later," Smith snapped with finality
Daniel's jaw tightened, but he remained silent.
"So," Jack decided to see where this went, "Agent Jackson."
Smith chuckled, "One of our best undercover operatives. He can become whatever we need him to be."
"Man-whore," Makepeace chuckled quietly behind them, but loud enough to be heard.
Smith laughed, "Well, women do find him very agreeable. What do you think, Sha're?"
Sha're glared at him.
"We send in Agent Jackson to get close," Smith continued to smirk at Sha're, "You are the first we've sent him to get close to that he's not taken to bed. Either you're very special or he didn't think you worth it." He looked up at Daniel, seeing the tighten of his eyes before turning to Sha're and smiling again, "Special then."
"Leave her alone," Jack snapped.
"Colonel Makepeace," Smith stated, "Escort the young lady. She's done what I wanted her to."
Makepeace pulled Sha're to her feet.
"I'll take her, sir," Daniel said, stopping when Smith held up his hand.
"I want you here for this next part," Smith told him.
Daniel glared at Makepeace, "I will be checking."
Makepeace shrugged before he pulled Sha're out the room. Smith stood and moved to look at the Stargate.
"It is an amazing thing," he said, "And you have the opportunity to protect the people you serve by agreeing to work with us. This is your one and only chance," Smith stated, "If you don't agree then you will be removed, and I will find someone who will."
Motioning to the guards outside the door to return them to their cells, Smith turned and moved into the office, Daniel just behind him.
x
"You promised me that Sha're, and SG1 would be safe," Daniel stated the moment the door closed behind them.
"If they agree to work with us then they will be safe," Smith reminded him, "And of course your lady friend will be safe in the testing centre."
Daniel shook his head, "I was at the testing centre; I know what's it like and I will not let you put her through that."
Smith laughed, "I always wondered who would finally get under your skin. From the moment we put you out in the field, you would do whatever we wanted, use whoever we put in your path for us and never thought about what we used the photos or information for. Never cared about anything. Until her."
Daniel didn't move or say anything.
"The moment you saw her in that picture," Smith continued, "Something happened. What was it? What is it about her that finally means you care?"
Sighing Daniel finally replied, "She reminded me I am human."
Without blinking Daniel pulled his gun and shot the other man. Smith stared at him in surprise.
"Don't worry," Daniel told him, "It's only a sedative. You shouldn't have threatened Sha're. The others I would have struggled with but may have gone along with you. But her…" he smiled slightly, "You made a huge mistake sending me here to connect with her because I did."
"You will never get away from us," Smith spat at him struggling to remain awake.
Daniel shrugged, "Then I'll see you in hell. Enjoy your nap."
As Smith slipped into unconsciousness, Daniel tied him up before he left the office and went down to the armoury. He quickly incapacitated the two guards before taking several weapons and heading to the cells.
"About time," Jack noted when Daniel opened the door, and took the offered weapons.
"Smith had to monologue," Daniel told him.
"What's going on?" Sam demanded confused.
"Later," Jack told her.
Daniel frowned, "Where's Sha're?"
"She never came back here," Sam told him.
"Makepeace," Jack growled.
"If he does anything to her, I will kill him," Daniel grabbed his radio, "Makepeace, Smith wants an update."
"Just taking the girl to the surface," Makepeace stated, "Don't worry, Jackson she's fine."
"Hold off on that just now," Daniel said, "Smith is sending a few more to go to the testing centre. He wants them together."
"Get them here now," Makepeace told him, "Transport is ready to go."
Jack nodded to him and Daniel replied, "They're on their way."
x
Sha're winced as Makepeace gripped her arm tightly, making it impossible for her to try to get away from him. She was still reeling from the fact Daniel was one of the people who had taken over the base.
"Makepeace," Daniel's voice came from along the corridor.
Sha're jumped in surprise when Daniel shot the man holding her, Makepeace's grip loosened, and he fell against the wall before sliding down it. Daniel pulled out some handcuffs and secured the man's hands behind his back before putting him in the nearby closet.
"Are you okay?" Daniel asked, concern in his voice.
She stared at him confused, "What is happening?"
"I will explain, I promise I will," Daniel told her, taking a hold of her hand, "But Jack is waiting for us to help release the rest of the SGC."
"Why should I trust you?" Sha're demanded.
"Once we finish this, you never have to see me again," Daniel told her, "But Jack and the others are waiting for us."
Sha're reluctantly nodded and followed him to the conference room, she moved to Jack who wrapped his arm around her for a moment.
"How are we doing?" Daniel asked.
Jack replied, "Cleaning house."
Daniel felt his body tense as Smith was marched down the stairs, two guards walking either side of him.
"How?" Smith snarled, "We've had every single conversation you've had for almost a year recorded."
Jack smirked at him, "Not every single one."
x
They'd been on the planet for about six hours when the storm blew up. Annoyed Jack ordered them towards the caves for shelter. Sam and Teal'c were just ahead of them but as Daniel and Jack ran towards the same cave, lighting struck just outside the entrance.
The two men jumped backwards; Jack grabbed Daniel's arm yanked him towards another cave. Another bolt of lightning struck above them as they fell through the opening, Daniel let out a cry as one of the rocks struck him on the neck and shoulder, the sharp edge cutting through his jacket, t-shirt and into the skin.
"Daniel," Jack called, "Are you okay?"
He let out a gasp of pain, "I think so."
Jack moved to him and winced at the blood flowing from the cut, sitting him on the ground while he checked if there was any way out of the cave for them.
"Looks like we're trapped," he sighed, "Carter and T will get us out. Let me check the wound."
Daniel grimaced as Jack opened the first aid kit and started cleaning the blood off him.
"What the hell is this?" Jack asked, holding a small metal sphere covered in blood.
Daniel's eyes widened and he realised he had an opportunity he would never have again. He pressed his fingers to his lips so Jack wouldn't say anything else, took the small sphere placing it on the ground and smashing it with a rock.
"What the hell was that?" Jack demanded, "And what was it doing in your back?"
Daniel sighed, "It's a recording device, tracking everywhere I go and everything I say for the people I work for."
Jack's eyebrow raised but he remained silent.
"I was sent to join the SGC by a group called the Agency," Daniel explained, "They wanted me to spy and pass them information, as well as ingratiate myself into your lives."
Jack remained silent.
"There are a few of us," he continued, "And this is the only chance I can tell you without them finding out. It automatically downloads when I enter my apartment, I can't remove or deactivate it without them knowing."
Jack stared at him, "Tell me what?"
"They're planning on taking over the SGC," Daniel explained, "And soon."
"Why tell me at all?" Jack asked, "If you're one of them?"
Daniel dropped his head, "Because for the first time in my life, I want to be free."
Jack stared at him, trying to decide whether or not to trust what the other man was saying. Finally, he stated, "Tell me everything."
Daniel nodded, "I was recruited when I was fourteen after one of my foster fathers put me in hospital, and I never thought it was a bad thing until now."
"So, Dr Jackson is what?"
"I am Daniel Jackson, and my credentials are real," Daniel told him, "This is the first time I've been able to use my own name for years." He paused and sighed, "Until I joined the SGC, I didn't believe or care about anyone or anything. There were times I thought I was damaged because I didn't."
Jack asked, "What changed?"
Looking slightly embarrassed, Daniel confessed, "Sha're. They told me to get close to her and I found I wanted to get to know her. Just not for them but because she is…" he trailed off and shook himself, "And I find that I believe in the SGC, I don't want them taking over."
Jack mused for a moment, "That is why you didn't want to ask Sha're out on a proper date."
Daniel nodded, "She's going to be hurt when who I really am is revealed. If I had let myself spend time with her in that way…" he sighed, "I can't hurt her any more than I already will."
"What are you suggesting we do then?" Jack asked.
Daniel stared at him, "That we plan for when they try to take over, but we can only discuss it here and now. They'll implant me again the moment I get back and until I get the thing back in, I can't tell who else is an Agent."
Jack frowned confused.
"The thing clicks when close to someone implanted," Daniel explained, "Don't know if the others notice it but I have."
"Who else in the base is a part of this?" Jack demanded.
"Makepeace, Foster, Haines, and Gregson in the SG teams alone," Daniel said, "There are a few more and I've managed to note who they are in a file in my office. The good news is that they are a small group and if they do try to take over then it will take all of them to do so."
"Meaning we can completely eradicate them," Jack stated grimly.
Daniel nodded, "I have a few ideas on what to do but it means I have to go along with them for a most of it."
"Think you can do that?"
"Jack, I've been trained to be whatever my mark expects me to be," Daniel told him, "I can pretend to be their perfect agent."
Nodding Jack said, "What's your plan?"
x
Smith glared at Daniel, "You betrayed us. Your family, who took you in when you had no one."
"You're not my family," Daniel replied coldly, "You were my jailers. You used me. I chose the SGC because for once in my life I want to be free."
Smith's attention turned to where Sha're stood watching in silence, "You chose her. You know she'll never trust you, now she knows what you are."
Daniel shrugged, "But she'll be safe from you."
He glanced at Sha're who looked back at Daniel sadly. From the corner of his eye, Daniel saw Smith twist out of the hold of one of his guards, grabbing a gun he aimed at Sha're. While the others tried to stop Smith from firing, Daniel flung himself forward in front of Sha're just as Smith fired. Teal'c grabbed Smith, forcing him face first into the wall.
Daniel looked down and saw blood start to pool from his chest as Smith grinned at him. Relief filled him that this meant Sha're was safe before he felt a wave of dizziness and pitched forward.
"Dan'iel!" Sha're screamed as he fell onto the cold hard ground.
