Disclaimer, I have not yet played Metroid Prime 2/3 I am currently in the process of playing Prime 1 though. Either way, most of the lore is going to come from RWBY and Dread, so if you haven't watched RWBY, I suggest you do to prevent yourself from being too lost. I'll try my best to prevent that, but no promises.
As for Metroid, There isn't much that needs a deep explanation, so I'm confident in that regard, but spoilers are guaranteed

. No, Remnants of YoRHa is not cancelled. I'm just having trouble figuring out how to progress it.

With that out of the way, enjoy the fruits of my Recently reacquired Metroid and pre-existing RWBY hyperfixations coexisting somehow! I'll get more into detail about what this story will be about below.

Samus Aran is a bounty hunter. And her most recent mission had been life-altering to say the least. Even more so than the escort mission on SR388 a few years back. She already got her payment for her mission on planet ZDR from the Federation, and as expected, they did not raise the payment, even after she gave them records of the mission. Not that it matters; that wasn't why she took on the bounty. The threat of the X-Parasites was too dire to negotiate with any real stakes, and the Federation knew that. Hence the absurdly low bounty.
Once she collected the bounty, she immediately left. A lot had happened on that mission. Most of which she didn't dare tell the Federation. What's more is that when Quiet Robe X allowed itself to be absorbed, Samus had gained some of it's- HIS memories. She's not entirely sure how. The parasite that was mimicking Quiet Robe didn't look like a Core X, and even then, she only gained abilities from them, not knowledge. The most logical solution given everything she knows is that either Quiet Robe's Thoha genes gave him some level of control over the X, like they do with the Metroids (Unlikely, given the fact that the X were not artificially created, to her knowledge at least) or, more likely, they wanted to get Samus to leave this universe.
From absorbing that X, Samus learned that she wasn't from this universe, period.
But, She knows she was born and raised on an Earth Colony, for the first six years of her life. That's what she had believed. Yet more she thought about it, the more things don't add up. When she first left the nest, she wanted to see if she had any living family. But any ancestry tests she took came back inconclusive. Literally. they couldn't even find what planet or nationality she was from. She blamed the Chozo gene therapy for it at the time. It had been a reality shattering experience for her, realizing that even if she did have any family out there, she would never find them. And even now the results of those tests continue to shatter her world views. But it turns out, the Thoha sect of Chozo were developing a way for her to go home. And they succeeded. They even made contact with the humans there. Quiet Robe didn't know the specifics because he was elsewhere at the time of contact, but the fact remains that they created a portal to her parents' home universe. While she had long-since made peace with the fact that she would never see her family again, she would be lying if she this newfound revelation didn't rekindle some of those desires. At the very least, she would learn a little about her birthplace.

So Samus decided to go on another mission. One unknown to all but herself and her AI companion, ADAM. To an uncharted planet, one host to ruins of a once-mighty civilization, now abandoned. A sight she is quite familiar with.
"LADY, WE HAVE ARRIVED AT THE UNIDENTIFIED PLANET"
So this is where they made the portal? "I can see why no one's discovered this place yet."
"INDEED, THE FLIGHT WOULD HAVE BEEN FATAL WITHOUT PRIOR KNOWLEGE OF THE PROPER ROUTE"
The ship lands, Samus downloads Adam to her suit, and she enters the complex. It's not underground, Samus notes. It doesn't take long for her to find a map room. As always, she inserts her arm cannon into the interface, downloading the map of the building. To her surprise, it's very straightforward. A far cry from any Chozo architecture she had seen thus far. She makes her way to the place where the portal lies.
It's a large rectangular room. Samus enters through the right most entrance, nearly flush with the straight wall. The portal resides in the center of the circle, Opposite Samus is the room that is labeled "The Relic" on the map. Supposedly the security for the room is top of the line. She naturally comes to the conclusion that it must have been a gift from the people in the other world. Although why the Thoha placed it under such heavy protection rather than displaying it with pride is beyond her.
She makes her way to the portal. It's circular, with a radius about as large as her. She walks up to the interface next to it, and inserts her arm cannon. As she downloads the data related to operation and construction, one document states that a similar device was constructed on the other side to allow two-way transportation. With the knowledge that it won't be a one-way trip, Samus's main concern has been addressed. Now to delete everything to make sure nobody else creates a similar device.
The bounty hunter activates the portal, setting it to remain open for an hour, in the event that the portal on the other side is inoperable. The room is bathed in bright blue light, as Samus Aran leaves the universe, not knowing where it will take her.

The trip was near instantaneous, like walking through a doorway. Samus emerges on the other side of the portal. The room she steps into is nearly identical to the one she just left. interesting, but not surprising. The main difference is that there is only one door, on her left, the same relative place she entered the original room. Even the device used to operate the portal is the exact same. Meaning that unless the people here have access to a power suit, they won't be able to operate it. Likely an intentional move by the Chozo. The room is quiet, and piled with dust. It's clear that nobody has been here for at least a decade.
Deciding there's not much to do here, and it's unlikely somebody would be coming to greet her, she decides to leave the room. She walks up to the blast door, and shoots it with a beam. As expected, it slides open, revealing a very long and wide corridor. She steps through the open door, and surveys her surroundings. the ceiling is very high, and she notices a few doors in between the supports. None of which are anything like the one she just came out of. They are simple hinged doors, not unlike what she sees in civilian architecture. On her left is what she assumes to be an elevator, nothing really special about it. But what is to her right catches her attention.
Two pods sit at the end of the room, with tubes coming out of the top, linking the two, with a control panel in the middle. It's not the machine itself but what's inside the right pod: It's a woman, with tan skin and brown hair, her face disfigured. Her breathing is labored, and while there are no tubes or medical equipment attached to her, it's fairly obvious that she is being kept on extensive life support. What happened to put her in this state?
"Recording to Logbook" A feminine voice rings out.

"Heh. Read my mind. Thanks Adam" Samus says as she opens the results. She honestly didn't know ADAM could run scans on his own. It does make for quite the welcome convenience though.

Human-adjacent species, Female

Internal biology closely resembles that of most humans. Notable differences include increased bone and muscle density and multiple aspects of various internal organs. it is highly likely that other individuals of the same species share these traits. The most significant differences, however, are unfamiliar bio-energy readings and the presence of some form of natural energy field surrounding the individual. It appears similar to your Aeon, but to an exponentially more powerful degree, to the extent of being able to form what is likely a protective barrier around the subject. It is clearly not infallible. Despite the strength of her Aeon field, it is far from its full potential as evidenced by the holes and fluctuating coverage. Unable to confirm if the strength is commonplace among this species, or if the subject is an outlier. It can be inferred that this subject has some resistance to Metroids based on the bio-energy based field around the subject.

This individual appears to have suffered two significant wounds: A puncture wound to the middle of her spine, and some attack that has left her face heavily scarred. Signs of muscle degradation suggest she has been comatose for well over a week. Weak bio-energy readings inferred to be the cause of her weakened Aeon field and possibly her comatose state.

Hypothesis: Whatever caused the facial scarring

Two anomalies detected. Unable to properly identify. One anomaly is intertwined with the individual's bio-energy. The other appears to originate from the Bio-energy itself.

Well, at least she learned something. But what about the-

"Recording to Log Book."

"Couldn't let me finish the thought?" Samus askes in amusement.

"WOULD YOU HAVE PREFFERED TO WAIT, LADY?"

"Thanks Adam."

Energy Transference Machine.

This machine appears to function as an energy transfer of sorts. It was constructed relatively recently. Based on current information it's intended use is either to supplement the subject's bio-energy with that of another, or to transfer the subject's bio-energy to another. One chamber is outfitted with extensive life support capabilities.

Now that's interesting. "Judging by the fact she's still in the machine, either they couldn't transfer energy to her, or that's not what the intended use is." Samus says thinking aloud. Ever since she got ADAM, she started doing that a lot more, seeking input to help her thought process along. It certainly helps that he is essentially a digitized version of her deceased CO. Having another person to bounce ideas off of has worked wonders for her in most of her recent missions.

"THAT WOULD BE THE MOST REASONABLE CONCLUSION."

"Alright. We have a working theory."
-

Far above, in his office, a man in a black suit looks at the cameras, tipped off by a silent alarm. The moment he saw the armored figure emerge from the alien door, his suspicion vanished. After all, he was told only energy weapons have the capability to open those peculiar doors. "It would appear that either the 'daughter of remnant' those visitors spoke of has finally returned, or at the very least, a descendant. It has been quite some time after all." When the mysterious figure finished analyzing Amber -the comatose Maiden in the device- and begins to make her way to the elevator, Ozpin rigs it to take them directly up to his office. He does not miss the instantaneous transition from alert to on guard of the armored person when the elevator started without any input from her.

.

I want to keep this spoiler free. So for now, All I will say is that We might see a bit of RWBY's main cast. MIGHT. but only for a short while until Samus goes off and does her own thing-before rejoining before Haven. a more in-depth explanation may come later.

Just to get a few things out of the way. Samus will not have your traditional Aura. Samus Is now from Remnant, but due to a bunch of things (Careful genetic tampering, careless genetic tampering... Phazon), the way aura works with her will be wack. (I didn't want it to work the normal way for many reasons) so I made myself a fancy little excuse for aura to work differently with Samus.

The gist of it is that she cannot generate any meaningful amount of aura, nor can she tank any hits using it. Her power suit's shields are a completely separate thing.

Blood relation to Goodwitch has been scrapped. Samus is now related to someone else entirely. We know them, but I won't tell :)
